The synthesis, crystal structure, and magnetic properties of [Mo 3(CoCO)Se 4(dmpe) 3Cl 3] ( 1), [Mo 3(CoCl)Se 4(dmpe) 3Cl 3] ( 2), and [Mo 3(CoCl)Se 4(dmpe) 3Cl 3](TCNQ) ([ 2](TCNQ)) (dmpe = 1,2-bis(dimethylphosphanyl)ethane; TCNQ = 7,7,8,8-tetracyanoquinomethane) cubane-type complexes with 16, 15, and 14 metal electrons, respectively, are reported. These compounds complete the series of cobalt-containing Mo 3CoQ 4 (Q = S, Se) cubane-type complexes, which allows a complete analysis of the consequences of replacing the inner chalcogen and the metal electron count on the structural, magnetic, and electrochemical properties. In this tutorial review we show how the methods and techniques of computational chemistry have been applied to the understanding of the physical basis of the rate enhancement of chemical reactions by enzymes. This is to answer the question: Why is the activation free energy in enzyme catalysed reactions smaller than the activation free energy observed in solution? Calculation of binding energy using BLYP/MM for the HIV-1 integrase complexed with the S-1360 and two analogues.

Abstract Integrase (IN) is one of the three human immunodeficiency virus type 1 (HIV-1) enzymes essential for effective viral replication. S-1360 is a potent and selective inhibitor of HIV-1 IN. In this work, we have carried out molecular dynamics (MD) simulations using a hybrid Quantum Mechanics/Molecular Mechanics (QM/MM) approach, to determine the protein–ligand interaction energy for S-1360 and two analogues. Analysis of the MD trajectories reveals that the strongest protein–inhibitor interactions, observed in the three studied complexes, are established with Lys-159 residue and Mg 2+ cation. Calculation of the relative basicities of methylamines in solution

Abstract The relative basicities in solution of the methylamines have been calculated using the model of Miertus, Scrocco and Tomasi to describe the solvent effect. The surface of the cavity is defined with the GEPOL method. The ab initio calculations have been performed using a 4-31G basis set. The relative order is reproduced using a combination of the gas-phase proton affinities obtained with quantum-mechanical methods by Eades, Weil, Dixon and Douglass and the solvation values obtained by us. The results seem to point out that the irregular order is not due to solvent but to basis-set effects.

α- and β-AgVO3 polymorphs as photoluminescent materials: an example of temperature-driven synthesis

Abstract Controlling the synthesis of a given polymorph of an inorganic material is a further step in the design of property and function. In this letter, we report for the first time a simple procedure to effectively control the reversible transformation between the crystalline polymorphs α-AgVO3 and β-AgVO3. Photoluminescence emission (PL) performance is analyzed; at low temperatures (up to 35 °C) when α-AgVO3 is formed the PL emission is red, while at temperatures larger than 45 °C when β-AgVO3 is obtained the color of emission PL emission goes from green to blue. Computational design of biological catalysts

The purpose of this tutorial review is to illustrate the way to design new and powerful catalysts. The first possibility to get a biological catalyst for a given chemical process is to use existing enzymes that catalyze related reactions. The second possibility is the use of immune systems that recognize stable molecules resembling the transition structure of the target reaction. We finally show how computational techniques are able to provide an enormous quantity of information, providing clues to guide the development of new biological catalysts

Abstract A theoretical study is presented of the catalytic mechanism of dihydrofolate reductase (DHFR) enzyme based upon the characterization of the transition structure (TS) for the hydride transfer step. Analytical gradients at AM1 and PM3 semiempirical levels have been used to characterize the saddle point of index one (SPi-1) on global energy hypersurface for the hydride transfer in the active site of DHFR enzyme. To examine how hydrogen-bond (HB) formation involving chloroform solvent molecules influences the chemical reactivity of ketones, the hetero-Diels-Alder reaction of N,N-dimethyl-1-amino-3-methoxy-1,3-butadiene and acetone has been studied by using density functional theory (DFT) at the B3LYP/6-31G level. The effects of the chloroform on the activation energies have been modeled by means of discrete-continuum models. Effect of electron-withdrawing substituents on the electrophilicity of carbonyl carbons

Indexación: Scopus The substituent effects on the carbonyl carbon atom for a series of twelve substituted phenyl acetates have been rationalized using a global electrophilicity index. This index is linearly correlated with the experimental reaction rate coefficients. We found that, in contrast to the proposed interpretation based on experimental 13C NMR chemical shifts and ground state destabilization calculations, the electrophilicity of carbonyl compounds increases due to the effect promoted by electron-withdrawing groups in these systems. https://www.sciencedirect.com/science/article/pii/S0040402004018046?via%3Dihub

Potential energy surface for the decomposition of mandelic acid

Abstract The decomposition of mandelic acid has been studied by ab initio calculations at the MP2/6-31G ∗∗ level. Three competitive reaction pathways have been characterized, two are stepwise processes with the formation of an α-lactone intermediate, achieved by the nucleophilic attack of either the carbonylic oxygen atom (mechanism A) or the hydroxylic oxygen atom (mechanism B) of the carboxyl group, followed by a ring opening; the third pathway (mechanism C) is a one-step process. The calculated rate coefficient agrees with experimental data. The decomposition is energetically favourable along mechanism A.

The purpose of this tutorial review is to illustrate the way to design new and powerful catalysts. The first possibility to get a biological catalyst for a given chemical process is to use existing enzymes that catalyze related reactions. The second possibility is the use of immune systems that recognize stable molecules resembling the transition structure of the target reaction. A theoretical investigation using density functional theory (DFT) has been carried out in order to understand the molecular mechanism of dihydrogen activation by means of transition metal dioxides MO2 (M = Ti, Zr, and Hf) according to the following reaction: MO2 + H2 → MO + H2O. Abstract The unimolecular decomposition of acetamidine to ammonia and acetonitrile was examined by ab initio methods. Stationary points, i.e. the reactant, product and transition structures, have been characterized. The process has an asynchronous mechanism, the transition state being described as a four-membered ring. Lewis Acid Mediated Domino Reaction between 2-Cyclohexenone and Methyl Azide - A DFT Study

We have studied the Lewis acid mediated domino reaction between 2-cyclohexenone and methyl azide at the B3LYP/6-31G* and B3LYP/6-31+G**//B3LYP/6-31G* levels of theory. A complete survey of the potential energy surface is presented, and the structures of the stationary points and the corresponding molecular mechanism are discussed. Abstract The effects of Lewis acid catalysts based on sulfur containing boron heterocycles on the Diels–Alder reactions of two methyl acroleins with cyclopentadiene have been studied using DFT methods. These reactions take place along highly asynchronous concerted processes. While the reaction with crotonaldehyde leads to the expected endo adduct, the reaction with methacrolein leads to exo one in agreement with the experiments. The catalytic effect can be explained through the analysis of the electrophilicity index (ω) of the reagents, and the molecular structure of the corresponding transition structures.

Theoretical investigations concerning possible calcium sulfate, CaSO(4), high-pressure polymorphs have been carried out. Total-energy calculations and geometry optimizations have been performed by using density functional theory at the B3LYP level for all crystal structures considered. A PM3 study of the molecular mechanism for the cycloaddition between cyclopentadiene and protonated pyridine-imine derivatives

Abstract The molecular mechanism of the cycloaddition reaction between cyclopentadiene (CP) and three pyridine-imine derivatives has been studied by means of PM3 semiempirical method. The role of the protonation, endo/exo and π-facial stereoselectivity are analyzed and discussed. In neutral conditions the cycloaddition between CP and the pyridine-imine takes place along a concerted mechanism. Protonation on both nitrogen atoms brings out that the reaction pathway takes with a very low barrier along a stepwise mechanism. PM3 results are capable to find the key factors governing this chemical reaction and to explain the experimental outcome.

The electronic mechanisms of a model hydride transfer reaction are theoretically studied with ab inito RHF and UHF SCF MO procedures at the 4‐31G basis set level and analytical gradient methods. The model system describes the reduction of cyclopropenyl cation to cyclopropene by the oxidation of lithium hydride to lithium cation. The molecular fragments corresponding to the asymptotic reactive channels characterizing the stepwise mechanisms currently discussed in the literature have been characterized. Abstract By means of SCF HF “ab initio” calculations with STO-3G and 6-31G basis sets, the geometric parameters of methylcyanopolyynes (MeCnN n=3, 5, 7 and 9) have been obtained. B0=0.3748 GHz for MeC7N and B0=0.2708 GHz for MeC9N, with a STO-3G basis set, were obtained. Both species, unstable in the laboratory, are still undetected in the interstellar medium, although their existence is very probable.

The electronic configuration, morphology, optical features, and antibacterial activity of metastable α-AgVO3 crystals have been discussed by a conciliation and association of the results acquired by experimental procedures and first-principles calculations. The α-AgVO3 powders were synthesized using a coprecipitation method at 10, 20, and 30 °C. An algorithm based in Ewald's method to calculate lattice sums in the framework of crystal field theory

A simple procedure to help calculate the electrostatic potential at any point inside an ionic crystal is proposed and tested. The rationale for the mathematical algorithm to calculate lattice sums is based on Ewald's technique. The method is discussed with regard to the dimensions and shape of the crystal lattice.
