SKINK: a web server for string kernel based kink prediction in α-helices
2014
Abstract Motivation: The reasons for distortions from optimal α-helical geometry are widely unknown, but their influences on structural changes of proteins are significant. Hence, their prediction is a crucial problem in structural bioinformatics. Here, we present a new web server, called SKINK, for string kernel based kink prediction. Extending our previous study, we also annotate the most probable kink position in a given α-helix sequence. Availability and implementation: The SKINK web server is freely accessible at http://biows-inf.zdv.uni-mainz.de/skink. Moreover, SKINK is a module of the BALL software, also freely available at www.ballview.org. Contact: benny.kneissl@roche.com
A decision support system methodology for forecasting of time series based on soft computing
2006
Exponential procedures are widely used as forecasting techniques for inventory control and business planning. A number of modifications to the generalized exponential smoothing (Holt-Winters) approach to forecasting univariate time series is presented, which have been adapted into a tool for decision support systems. This methodology unifies the phases of estimation and model selection into just one optimization framework which permits the identification of robust solutions. This procedure may provide forecasts from different versions of exponential smoothing by fitting the updated formulas of Holt-Winters and selects the best method using a fuzzy multicriteria approach. The elements of the…
RabbitMash: accelerating hash-based genome analysis on modern multi-core architectures
2020
Abstract Motivation Mash is a popular hash-based genome analysis toolkit with applications to important downstream analyses tasks such as clustering and assembly. However, Mash is currently not able to fully exploit the capabilities of modern multi-core architectures, which in turn leads to high runtimes for large-scale genomic datasets. Results We present RabbitMash, an efficient highly optimized implementation of Mash which can take full advantage of modern hardware including multi-threading, vectorization and fast I/O. We show that our approach achieves speedups of at least 1.3, 9.8, 8.5 and 4.4 compared to Mash for the operations sketch, dist, triangle and screen, respectively. Furtherm…
Robust Mean Field Games
2015
Recently there has been renewed interest in large-scale games in several research disciplines, with diverse application domains as in the smart grid, cloud computing, financial markets, biochemical reaction networks, transportation science, and molecular biology. Prior works have provided rich mathematical foundations and equilibrium concepts but relatively little in terms of robustness in the presence of uncertainties. In this paper, we study mean field games with uncertainty in both states and payoffs. We consider a population of players with individual states driven by a standard Brownian motion and a disturbance term. The contribution is threefold: First, we establish a mean field syste…
On Metadata Support for Integrating Evolving Heterogeneous Data Sources
2019
With the emergence of big data technologies, the problem of structure evolution of integrated heterogeneous data sources has become extremely topical due to dynamic and diverse nature of big data. To solve the big data evolution problem, we propose an architecture that allows to store and process structured and unstructured data at different levels of detail, analyze them using OLAP capabilities and semi-automatically manage changes in requirements and data expansion. In this paper, we concentrate on the metadata essential for the operation of the proposed architecture. We propose a metadata model to describe schemata and supplementary properties of data sets extracted from sources and tran…
Traceable hierarchical attribute-based authentication for the cloud
2015
When data owners store their data on cloud servers, they may want to define the access requirements themselves, where attribute-based authentication (ABA) can be a good choice for the solution. In this paper, we propose a traceable hierarchical ABA (HABA) solution which fits two situations in the cloud. The first situation is when cloud users are organized in groups of a hierarchical structure and the access allowance can only be granted to users in a specific group. The second situation is that attributes are organized in a hierarchical structure with different priorities, such that only users who own the required attributes of a specific priority can be authenticated and access the data. …

Abstract. The coupling of Earth system model components, which work on different grids, into an Earth System Model (ESM) provokes the necessity to transfer data from one grid to another. Additionally, each of these model components might require data import onto its specific grid. Usually, one of two approaches is used: Either all input data is preprocessed to the employed grid, or the imported data is interpolated on-line, i.e. during model integration to the required grid. For the former, each change in the model resolution requires the re-preprocessing of all data. The latter option implies that in each model integration computing time is required for the grid mapping. If all components …
Sensor Network to Measure Electric Parameters
2010
Present paper covers the design of a sensor network to measure electric parameters taking into consideration that all needed components are available in the market as commercial products. The work is oriented to the integration of these existing devices and to give extra functionalities. The final functionality and the connection among the used components are provided by the software. The present paper gives special consideration to the software structure. The described system becomes a tool to be used for energy efficiency applications
Using Cloud, Modularity, and Make-to-Upgrade Strategy for Integrating Customized-Oriented Supply Networks
2013
In the current global business individual demand play crucial roles. Customized-oriented supply networks are being proliferated in manufacturing industries, yet integration of their members is still quite challenging. As a practical solution, in this paper a new collaborative approach out of modularity structure, cloud computing, and a novel production strategy, called Make-to-Upgrade (MTU), is suggested. The complementary aspects of these techniques are highlighted and briefly explained here. MTU is as a strategy for future products with new characteristics, e.g., upgradability.
Autonomic behaviors in an Ambient Intelligence system
2014
Ambient Intelligence (AmI) systems are constantly evolving and becoming ever more complex, so it is increasingly difficult to design and develop them successfully. Moreover, because of the complexity of an AmI system as a whole, it is not always easy for developers to predict its behavior in the event of unforeseen circumstances. A possible solution to this problem might lie in delegating certain decisions to the machines themselves, making them more autonomous and able to self-configure and self-manage, in line with the paradigm of Autonomic Computing. In this regard, many researchers have emphasized the importance of adaptability in building agents that are suitable to operate in real-wor…
