Graphical Workflow System for Modification Calling by Machine Learning of Reverse Transcription Signatures
2019
Modification mapping from cDNA data has become a tremendously important approach in epitranscriptomics. So-called reverse transcription signatures in cDNA contain information on the position and nature of their causative RNA modifications. Data mining of, e.g. Illumina-based high-throughput sequencing data, is therefore fast growing in importance, and the field is still lacking effective tools. Here we present a versatile user-friendly graphical workflow system for modification calling based on machine learning. The workflow commences with a principal module for trimming, mapping, and postprocessing. The latter includes a quantification of mismatch and arrest rates with single-nucleotide re…
Text mining and expert curation to develop a database on psychiatric diseases and their genes
2017
Psychiatric disorders constitute one of the main causes of disability worldwide. During the past years, considerable research has been conducted on the genetic architecture of such diseases, although little understanding of their etiology has been achieved. The difficulty to access up-to-date, relevant genotype-phenotype information has hampered the application of this wealth of knowledge to translational research and clinical practice in order to improve diagnosis and treatment of psychiatric patients. PsyGeNET (http://www.psygenet.org/) has been developed with the aim of supporting research on the genetic architecture of psychiatric diseases, by providing integrated and structured accessi…
Metabolic syndrome enhances endoplasmic reticulum, oxidative stress and leukocyte–endothelium interactions in PCOS
2017
Polycystic ovary syndrome (PCOS) is associated with insulin resistance, which can lead to metabolic syndrome (MetS). Oxidative stress and leukocyte-endothelium interactions are related to PCOS. Our aim was to evaluate whether the presence of MetS in PCOS patients can influence endoplasmic reticulum (ER) and oxidative stress and leukocyte-endothelium interactions. This was a prospective controlled study conducted in an academic medical center. The study population consisted of 148 PCOS women (116 without/32 with MetS) and 112 control subjects (87 without / 25 with MetS). Metabolic parameters, reactive oxygen species (ROS) production, ER stress markers (GRP78, sXBP1, ATF6), leukocyte-endotheli…
An exploration of digital ride-hailing multisided platforms' market dynamics: empirical evidence from the Uber case study
2020
PurposeThe purpose of this paper is to experiment a dynamic performance management (DPM) approach to explore and assess the business dynamics of digital ride-hailing platforms with a focus on both supply and demand sides, and related interplays.Design/methodology/approachThe research adopts the DPM framework supported by simulation-based experimentations for developing a systemic case interpretation of Uber Inc. and its specific business complexity.FindingsThe emerging scenario analysis reveals that changes in the commission percentage for drivers and cutting prices for customers (car hailers) by competitors have significant impacts on the car-hailing industry.Originality/valueDPM and assoc…
Synchronizing the release rates of salicylate and indomethacin from degradable chitosan hydrogel and its optimization by definitive screening design.
2018
Abstract Three types of ionically crosslinked (with citric acid) chitosan discs were loaded with the highly water- soluble drug, sodium salicylate (SS) and the poorly water-soluble drug, indomethacin (Ind). In separate experiments the hydrated discs were immersed in a de-crosslinking solution comprising of different concentrations of calcium chloride, which induced a controlled erosion of the discs, a process which was optimized to synchronize the release rates of the two drugs over a predetermined period of time. The optimization was accomplished by manipulating six factors: chitosan MW, its amount in the formulation, the concentration of the crosslinker agent, the concentration of the de-…
A flexible and reconfigurable 5G networking architecture based on context and content information
2017
The need for massive content delivery is a consolidated trend in mobile communications, and will even increase for next years. Moreover, while 4G maturity and evolution is driven by video contents, next generation (5G) networks will be dominated by heterogeneous data and additional massive diffusion of Internet of Things (IoT). The current network architecture is not sufficient to cope with such traffic, which is heterogeneous in terms of latency and QoS requirements, and variable in space and time. This paper proposes architectural advances to endow the network with the necessary flexibility helping to adapt to these varying traffic needs by providing content and communication services whe…
Designing the 5G network infrastructure: a flexible and reconfigurable architecture based on context and content information
2018
5G networks will have to offer extremely high volumes of content, compared to those of today’s. Moreover, they will have to support heterogeneous traffics, including machine-to-machine, generated by a massive volume of Internet-of-Things devices. Traffic demands will be variable in time and space. In this work, we argue that all this can be achieved in a cost-effective way if the network is flexible and reconfigurable. We present the Flex5Gware network architecture, designed to meet the above requirements. Moreover, we discuss the links between flexibility and reconfigurability, on the one side, and context awareness and content awareness, on the other; we show how two of the building…
Tactics of invisibility : How people in vulnerable positions make datafied everyday life livable
2022
Various data platforms force the individual into constant presence and visibility. However, the ways in which datafied environments relate to experienced vulnerabilities in our everyday lives remain unclear. Through diaries produced by and interviews with participants from three groups who occupy presumably vulnerable positions and who currently live in Finland, we explore the ways in which people challenge expectations and prior assumptions related to forced visibility. Using the concept of tactics developed by de Certeau, we aim to understand how individuals make everyday surveillance culture livable through what we call tactics of invisibility. Based on our analysis, we identify three k…
Polyoxypregnanes as safe, potent, and specific ABCB1-inhibitory pro-drugs to overcome multidrug resistance in cancer chemotherapy in vitro and in vivo
2021
Multidrug resistance (MDR) mediated by ATP binding cassette subfamily B member 1 (ABCB1) is significantly hindering effective cancer chemotherapy. However, currently, no ABCB1-inhibitory drugs have been approved to treat MDR cancer clinically, mainly due to the inhibitor specificity, toxicity, and drug interactions. Here, we reported that three polyoxypregnanes (POPs) as the most abundant constituents of Marsdenia tenacissima (M. tenacissima) were novel ABCB1-modulatory pro-drugs, which underwent intestinal microbiota-mediated biotransformation in vivo to generate active metabolites. The metabolites at non-toxic concentrations restored chemosensitivity in ABCB1-overexpressing cancer cells v…
