Determination of enrichment factors for modified RNA in MeRIP experiments

2019

In the growing field of RNA modification, precipitation techniques using antibodies play an important role. However, little is known about their specificities and protocols are missing to assess their effectiveness. Here we present a method to assess enrichment factors after MeRIP-type pulldown experiments, here exemplified with a commercial antibody against N6-methyladenosine (m6A). Testing different pulldown and elution conditions, we measure enrichment factors of 4-5 using m6A-containing mRNAs against an unmodified control of identical sequence. Both types of mRNA carry 32P labels at different nucleotides, allowing their relative quantification in a mixture after digestion to nucleotides…

A surprising switch in absolute configuration of anti-inflammatory macrolactones.

2016

Oxacyclododecindione-type macrolactones exhibit highly potent anti-inflammatory activities even at nanomolar concentration. After the determination of the relative configuration of the stereocenters at C14 and C15 by total synthesis of 4-dechloro-14-deoxyoxacyclododecindione and 14-deoxyoxacyclododecindione, the absolute configuration has now been assigned by X-ray crystallography. Surprisingly, the absolute configuration is (14S,15R) which differs for C15 from that of the well-known derivatives of (S)-curvularin. The biological activities of both enantiomers of 14-deoxyoxacyclododecindione, obtained by racemic synthesis and optical resolution, were investigated and the ring conformation of…

Synthesis of Pyrrolo[1,2-a]pyrimidine Enantiomers via Domino Ring-Closure followed by Retro Diels-Alder Protocol

2017

From 2-aminonorbornene hydroxamic acids, a simple and efficient method for the preparation of pyrrolo[1,2-a]pyrimidine enantiomers is reported. The synthesis is based on domino ring-closure followed by microwave-induced retro Diels-Alder (RDA) protocols, where the chirality of the desired products is transferred from norbornene derivatives. The stereochemistry of the synthesized compounds was proven by X-ray crystallography. The absolute configuration of the product is determined by the configuration of the starting amino hydroxamic acid. peerReviewed

The unique structure of complete lipopolysaccharide isolated from semi-rough Plesiomonas shigelloides O37 (strain CNCTC 39/89) containing (2S)-O-(4-o…

2013

The complete structure of semi-rough lipopolysaccharide (SR-LPS) of Plesiomonas shigelloides CNCTC 39/89 (serotype O37) has been investigated by (1)H and (13)C NMR spectroscopy, matrix-assisted laser-desorption/ionization time-of-flight MS, and chemical methods. The following structure of the single unit of the O-antigen has been established: [formula see text] in which α-D-Lenp is (2S)-O-(4-oxopentanoic acid)-α-D-Glcp residue which has not been found in nature. The absolute configuration of oxopentanoic acid moiety in α-d-Lenose residue was determined by NOESY experiment combined with molecular modeling (MM2 force field). The decasaccharide core is substituted at C-4 of the β-D-Glcp residu…

Main Chain Conformation and Anomalous Elution Behavior of Cylindrical Brushes As Revealed by GPC/MALLS, Light Scattering, and SFM

1999

High molar mass polymacromonomers based on methacryloyl end-functionalized oligo methacrylates (Mn = 2410 g/mol) adopt the conformation of wormlike cylindrical brushes. Comparison of the absolute molar mass, Mw, determined by static light scattering and the contour length, Lw, of the molecules measured by SFM in the dry state revealed the length per vinylic main chain monomer of the cylindrical structure to be less than 0.1 nm, thus being much shorter than the maximum value of 0.25 nm. In solution this shrinkage could be quantified to 0.071 nm per monomer by Holtzer analysis of the scattering curves which in addition yielded the Kuhn statistical segment length lk = 120 nm. Hyperbranched Poly(ethylene glycol) Copolymers: Absolute Values of the Molar Mass, Properties in Dilute Solution, and Hydrodynamic Homology

2015

Hyperbranched poly(ethylene glycol) copolymers were synthesized by random anionic ring-opening multibranching copolymerization of ethylene oxide with glycidol as a branching agent, leading to poly(ethylene glycol) structure with glycerol branching points. Extending the available range of molar masses by novel synthesis strategies, a limited extent of control over the degree of polymerization was achieved by variation of the solvent in this copolymerization. Generally, absolute molar mass characterization of hyperbranched polymers still represents an unresolved challenge. A series of the hyperbranched poly(ethylene glycol)-co-(glycerol) copolymers (hbPEGs) of a wide range of molar masses (14…

Apparent Molar Mass of a Polyelectrolyte in an Organic Solvent in the Low Ionic Strength Limit As Revealed by Light Scattering

2013

The apparent molar mass of a partially quaternized poly-2-vinylpyridines (degree of quaternization 4.3% < Q < 35%) in 1-propanol is measured by light scattering at low ionic strength (10–6 M < cs < 10–3 M) as a function of polyion repeat unit concentration (7 × 10–5 monomol/L < cm,p < 4 × 10–2 monomol/L). No dialysis was applied prior to measurements. The apparent molar mass under “salt-free” conditions is smaller than the true molar mass by an order of magnitude, while approaching the true value at higher ionic strength. Concomitant data on the dependence of scattering intensity on scattering wave vector show that the dilute polyelectrolyte solutions are strongly correlated. A recent theor…

General Equilibrium Models of Monopolistic Competition: CRRA Versus CARA

2005

We analyze a class of "large group" Chamberlinian monopolistic competition models using multiplicatively quasi-separable (MQS) and additively quasi-separable (AQS) functions. We first prove that the MQS and AQS functions are equivalent to the "constant relative risk aversion" (CRRA) and "constant absolute risk aversion" (CARA) classes of functions, respectively. Whereas both approaches allow for closed-form solutions, only the AQS functions yield profit-maximizing prices that decrease in the mass of competing firms. We then characterize the equilibrium in both cases and discuss some possible applications of the AQS framework to trade, growth, and development.

Reasons for low cervical cancer survival in new accession European Union countries: a EUROCARE-5 study.

2019

Purpose: With better access to early diagnosis and appropriate treatment, cervical cancer (CC) burden decreased in several European countries. In Eastern European (EE) countries, which accessed European Union in 2004, CC survival was worse than in the rest of Europe. The present study investigates CC survival differences across five European regions, considering stage at diagnosis (local, regional and metastatic), morphology (mainly squamous versus glandular tumours) and patients’ age. Methods: We analysed 101,714 CC women diagnosed in 2000–2007 and followed-up to December 2008. Age-standardised 5-year relative survival (RS) and the excess risks of cancer death in the 5 years after diagnosi…
