Plaid model for microarray data: an enhancement of the pruning step

Microarrays have become a standard tool for studying gene functions. For example, we can investigate if a subset of genes shows a coherent expression pattern under different conditions. The plaid model, a model-based biclustering method, can be used to incorporate the addiction structure used for the microarray experiment. In this paper we describe an enhancement for the plaid model algorithm based on the theory of the false discovery rate.

Microarray mRNA expression analysis of Fanconi anemia fibroblasts.

Fanconi anemia (FA) cells are generally hypersensitive to DNA cross-linking agents, implying that mutations in the different <i>FANC</i> genes cause a similar DNA repair defect(s). By using a customized cDNA microarray chip for DNA repair- and cell cycle-associated genes, we identified three genes, cathepsin B (<i>CTSB</i>), glutaredoxin (<i>GLRX</i>), and polo-like kinase 2 (<i>PLK2</i>), that were misregulated in untreated primary fibroblasts from three unrelated FA-D2 patients, compared to six controls. We are pleased to note that our publication “Comparison of spike parameters from optically identified GABAergic and glutamatergic neurons in sparse cortical cultures” by Weir et al. (2015) raised some discussion on the feasibility of solely electrophysiological discrimination of distinct neuronal subpopulations in vitro. We agree with Becchetti and Wanke (2015) that their report and our study on the same question were conducted with different technical approaches and that this may explain the observed differences between both studies. Implementing a Margolus Neighborhood Cellular Automata on a FPGA

Margolus neighborhood is the easiest form of designing Cellular Automata Rules with features such as invertibility or particle conserving. In this paper we introduce a notation to describe completely a rule based on this neighborhood and implement it in two ways: The first corresponds to a classical RAM-based implementation, while the second, based on concurrent cells, is useful for smaller systems in which time is a critical parameter. This implementation has the feature that the evolution of all the cells in the design is performed in the same clock cycle.

AbstractThe basic unit of eukaryotic chromatin is the nucleosome, consisting of about 150 bp of DNA wrapped around a protein core made of histone proteins. Nucleosomes position is modulated in vivo to regulate fundamental nuclear processes. To measure nucleosome positions on a genomic scale both theoretical and experimental approaches have been recently reported. Pathogenetic and diagnostic significance of microRNA deregulation in peripheral T-cell lymphoma not otherwise specified

Peripheral T-cell lymphomas not otherwise specified (PTCLs/NOS) are rare and aggressive tumours whose molecular pathogenesis and diagnosis are still challenging. The microRNA (miRNA) profile of 23 PTCLs/NOS was generated and compared with that of normal T-lymphocytes (CD4+, CD8+, naive, activated). The differentially expressed miRNA signature was compared with the gene expression profile (GEP) of the same neoplasms. The obtained gene patterns were tested in an independent cohort of PTCLs/NOS. Improvement of Fingerprint Sensor Reading Using FPGA Devices

In order to realize fingerprint recognition system in real time environment, we describe in this paper signal controller to read fingerprint sensor generated in FPGA devices. Basically this signal is generated using state machine. The simulation result for behavioral simulation and signal generation read by logic analyzer are presented in this paper. Initialization and reading time for 76800 pixels are 50.99 mS. It is faster than fingerprint sensor using USB connection, which is more than 250 ms.
