Structure-based statistical analysis of transmembrane helices

Recent advances in determination of the high-resolution structure of membrane proteins now enable analysis of the main features of amino acids in transmembrane (TM) segments in comparison with amino acids in water-soluble helices. In this work, we conducted a large-scale analysis of the prevalent locations of amino acids by using a data set of 170 structures of integral membrane proteins obtained from the MPtopo database and 930 structures of water-soluble helical proteins obtained from the protein data bank. Large hydrophobic amino acids (Leu, Val, Ile, and Phe) plus Gly were clearly prevalent in TM helices whereas polar amino acids (Glu, Lys, Asp, Arg, and Gln) were less frequent in this …

Analysis of 1-octanol-water, cyclohexane-water and chloroform (CHCl(3))-water partition coefficients P(o-ch-cf) allows calculation of molecular lipophilicity patterns, which show that for a given atom log P(o-ch-cf) is sensitive to the presence of functional groups. Program CDHI does not properly differentiate between non-equivalent atoms. The most abundant single-wall carbon nanotube (SWNT), (10,10), presents a relatively small aqueous solubility and large elementary polarizability, P(o-ch-cf) and kinetic stability. The reaction of (Me(3)SiN)(2)S with SeCl(2) (2:1 ratio) in CH(2)Cl(2) at -70 degrees C provides a route to the novel mixed selenium-sulfur-nitrogen compound (Me(3)SiNSN)(2)Se (1). Crystals of 1 are monoclinic and belong the space group P2(1)/c, with a = 7.236(1) A, b = 19.260(4) A, c = 11.436(2) A, beta = 92.05(3) degrees, V = 1592.7(5) A(3), Z = 4, and T = -155(2) degrees C. The NSNSeNSN chain in 1 consists of Se-N single bonds (1.844(3) A) and S=N double bonds (1.521(3)-1.548(3) A) with syn and anti geometry at the N=S=N units. The N-Se-N bond angle is 91.8(1) degrees. New monomers are described for the synthesis of rod-like poly(1,4-phenyleneethynylene)s with long flexible aliphatic side chains. By palladium catalyzed polycondensation soluble polymers with melting points around 100°C could be obtained. The molecular weight was estimated by GPC, VPO and elemental analysis: GPC showed a multimodale distribution with Pn = 9–15. NMR spectra were found to be in agreement with the assumed polymer structure, but signals of the acetylenic carbons could not be detected. Dielectrophoresis as a tool for nanoscale DNA manipulation

The use of the dielectrophoresis as a tool for DNA manipulation is demonstrated experimentally, using both unmodified 48,500 base pairs long bacteriophage lambda dsDNA (λ-DNA), ∼16 μm in length and 414 base pairs long thiol modified natural dsDNA (avDNA), ∼140 nm in length. We show that both the dsDNA types used, are effectively directed between the planar gold electrodes by the positive dielectrophoresis while applying an AC voltage at frequencies between 500 kHz and 1 MHz. With high concentrations of dsDNA in buffer the attached dsDNA molecules are shown to form bundles or clumps (both λ-DNA and avDNA). The role of Zn2+ in enhancing the rate and stereoselectivity of the aldol reactions catalyzed by the simple prolinamide model

Abstract The aldol reaction between acetone and 4-nitrobenzaldehyde catalyzed by single l -prolinamide and its zinc complexes has been studied. An increase in the rate and the stereoselectivity of the reaction has been shown by using zinc derivatives. A mechanistic proposal, based on NMR and ESI studies, has been put forward to explain the experimental data: zinc–prolinamide complexes catalyze the reaction following the general mechanism of stereoselective enamine nucleophilic addition to the acceptor aldehyde. Zn2+ prevents the nonspecific base-catalyzed reaction by diminishing the basicity of the amine nitrogen of prolinamide.

Abstract In the presence of Lewis acid catalysts O-acetyl- (1) and O-pivaloyl- (2) protected β-D-galactopyranosylamines react with aldehydes, isocyanides and carboxylic acids in Ugi-four-component-condensations to give the corresponding N-galactosyl-amino acid amide derivatives 3,5 in almost quantitative yields. Zinc chloride is the most effective Lewis acid catalyst. At 0°C or even at room temperature the (2R,β-D)-diastereomers of the amino acid derivatives 3,5 are formed with high diastereoselectivity. Abstract A series of novel 5-substituted 2-[2-(pyridyl)ethenyl]-1,3,4-oxadiazoles were efficiently synthesized by cyclocondensation of the appropriate 3-(pyridyl)acrylohydrazides with triethyl orthoesters in the presence of glacial acetic acid. The products were identified by means of spectroscopic methods and their pKA ionization constants were determined. The influence of substituents on the basicity of the pyridine system has been discussed. Graphical Abstract
Selective photocatalytic oxidation of 3-pyridinemethanol on platinized acid/base modified TiO2

TiO2 catalysts, modified with acidic or alkaline solutions and then platinized, were used for the partial photocatalytic oxidation of 3-pyridinemethanol to 3-pyridinemethanal and vitamin B-3 under environmentally friendly conditions. The reaction took place in water under UVA light and air oxygen. Catalysts were characterized by TEM, photoluminescence, DRIFT-IR, Raman, DRS, XPS, and photocurrent measurements. The photocatalytic activity results show that Pt loading of untreated samples leads to a significant activity improvement (hence product yield) as much as acid and alkaline treatments do.
