Recent mathematical approaches to reconstruct phylogenies: A chemosystematist's and botanist's view

Some basic problems of mathematical phylogenetics are discussed. While algorithms regularly depend on the principle of parsimony, some features of phylogenesis interfere with that principle. Nonrandomness of the distribution of mutations as well as the inconstancy of the molecular clock in time and within a given sequence can bias the calculated relationships of closely related taxa. True comparability of sequences is difficult to establish, since this requires defining of homology of positions and of functions of amino acids as well. Molecular cloning and evolution of lobster hemocyanin.

In the American lobster, Homarus americanus, oxygen is transported by a hemocyanin that is composed 2 x 6 subunits. N-terminal sequencing show the presence of three distinct subunit types (alpha, beta and gamma). We cloned the cDNA of one of these subunits that belong to the alpha-type. It encodes a hemocyanin subunit of 654 amino acids with a molecular mass of 84.8 kDa, which is synthesized in the hepatopancreas. Phylogenetic analyses of the crustacean hemocyanin sequences show two well-separated clades, which correspond to the alpha and gamma-type subunits. Sequences of beta-type subunits are still unknown. Dynamic clock generator and memory mass device using a quantum ring driven by three-color laser fields

We study the behaviour and applications of a quantum ring (QR) under a three-color laser field. In particular we study the emission of harmonics and their temporal evolution through wavelets. These results suggest the use of QR for three important applications: (1) generation of single short pulses, (2) creation of a variable clock generator, (3) a memory mass device through the angular momentum acquired by the electron.

Stimulated emission, in strong coupling regime, in a one dimensional photonic crystals is described by considering two counter-propagating pumps. Quasi normal mode approach is used and coherent control of the Rabi splitting is discussed.

Abstract Oscillating glacial cycles over the past 2.4 million years are proposed to have had a major impact on the diversity of contemporary species communities. We used mitochondrial and nuclear DNA sequence data to infer phylogenetic relationships within Western Palearctic brown frogs and to test the influence of Pliocene and Pleistocene climatic changes on their evolution. We sequenced 1976 bp of the mitochondrial genes 16S rRNA and cytochrome b and of the nuclear rhodopsin gene for all current species and subspecies. Abstract Plate restoration of South America and Africa to their pre-breakup position faces the problem of gaps and overlaps between the continents, an issue commonly solved with implementing intra-plate deformation zones within South America. One of these zones is often positioned at the latitude of SE/S Brazil. However, geological evidence for the existence of a distinct zone in this region is lacking, which is why it remains controversial and is not included in all modeling studies. SUNRISE/IMaX observations of convectively driven vortex flows in the Sun

We characterize the observational properties of the convectively driven vortex flows recently discovered on the quiet Sun, using magnetograms, Dopplergrams and images obtained with the 1-m balloon-borne Sunrise telescope. By visual inspection of time series, we find some 3.1e-3 vortices/(Mm^2 min), which is a factor of 1.7 larger than previous estimates. The mean duration of the individual events turns out to be 7.9 min, with a standard deviation of 3.2 min. In addition, we find several events appearing at the same locations along the duration of the time series (31.6 min). In comparison with most animal behaviours, circadian rhythms have a well-characterized molecular genetic basis. Detailed studies of circadian clock genes in 'model' organisms provide a foundation for interpreting the functional and evolutionary significance of polymorphic circadian clock genes found within free-living animal populations. Abstract The assumption of a molecular clock for dating events from sequence information is often frustrated by the presence of heterogeneity among evolutionary rates due, among other factors, to positively selected sites. In this work, our goal is to explore methods to estimate infection dates from sequence analysis. One such method, based on site stripping for clock detection, was proposed to unravel the clocklike molecular evolution in sequences showing high variability of evolutionary rates and in the presence of positive selection.
