Parallel and scalable short-read alignment on multi-core clusters using UPC++

[Abstract]: The growth of next-generation sequencing (NGS) datasets poses a challenge to the alignment of reads to reference genomes in terms of alignment quality and execution speed. Some available aligners have been shown to obtain high quality mappings at the expense of long execution times. Finding fast yet accurate software solutions is of high importance to research, since availability and size of NGS datasets continue to increase. A laser-based system for a fast and accurate measurement of gain and linearity of photomultipliers

This paper describes a method for the measurement of gain and linearity of photomultipliers (PMTs). Gain and linearity are two fundamental parameters to use properly a PMT in several physics experiments. In the developed system light is laser generated and adressed to the PMT through a set of optical fibers. The data acquisition system consists in a commercial 16 channel digitizer coupled to a custom front-end board. With the chosen digitizer the system is scalable to test up to 16 PMTs, with the aid of a light distribution system and a multi-channel version of the front-end board. Dynamic Light Scattering Signal Conditioning for Data Processing

Abstract When performing data acquisition for a Dynamic Light Scattering experiment, one of the most important aspect is the filtering and conditioning of the electrical signal. The signal is amplified first and then fed as input for the analog digital convertor. As a result a digital time series is obtained. The frequency spectrum is computed by the logical unit offering the basis for further Dynamic Light Scattering analysis methods. This paper presents a simple setup that can accomplish the signal conditioning and conversion to a digital time series.

Optimal filtering algorithm implementation in FPGAs for the ATLAS TileCal Read-Out drivers

TileCal is the hadronic calorimeter of the ATLAS experiment in the LHC (CERN). Its Read-Out Drivers (RODs) process, in real time, the digitized information coming from the front-end electronics and send it to the Read-Out System. Data processing in the ROD boards is performed in Processing Unit Mezzanine Cards that use commercial DSPs to run the Optimal Filtering (OF) algorithms.

The Heliospheric Imagers Onboard the STEREO Mission

Mounted on the sides of two widely separated spacecraft, the two Heliospheric Imager (HI) instruments onboard NASA’s STEREO mission view, for the first time, the space between the Sun and Earth. These instruments are wide-angle visible-light imagers that incorporate sufficient baffling to eliminate scattered light to the extent that the passage of solar coronal mass ejections (CMEs) through the heliosphere can be detected. Each HI instrument comprises two cameras, HI-1 and HI-2, which have 20° and 70° fields of view and are off-pointed from the Sun direction by 14.0° and 53.7°, respectively, with their optical axes aligned in the ecliptic plane. Grain—A Java data analysis system for Total Data Readout

Grain is a data analysis system developed to be used with the novel Total Data Readout data acquisition system. In Total Data Readout all the electronics channels are read out asynchronously in singles mode and each data item is timestamped. Event building and analysis has to be done entirely in the software post-processing the data stream. A flexible and efficient event parser and the accompanying software system have been written entirely in Java. The design and implementation of the software are discussed along with experiences gained in running real-life experiments.

Reconstruction of events recorded with the surface detector of the Pierre Auger Observatory

Cosmic rays arriving at Earth collide with the upper parts of the atmosphere, thereby inducing extensive air showers. When secondary particles from the cascade arrive at the ground, they are measured by surface detector arrays. We describe the methods applied to the measurements of the surface detector of the Pierre Auger Observatory to reconstruct events with zenith angles less than 60 using the timing and signal information recorded using the water-Cherenkov detector stations. In addition, we assess the accuracy of these methods in reconstructing the arrival directions of the primary cosmic ray particles and the sizes of the induced showers.
