Assessment of microalgae species, biomass, and distribution from spectral images using a convolution neural network
2022
AbstractEffective monitoring of microalgae growth is crucial for environmental observation, while the applications of this monitoring could also be expanded to commercial and research-focused microalgae cultivation. Currently, the distinctive optical properties of different microalgae groups are targeted for monitoring. Since different microalgae can grow together, their spectral signals are mixed with ambient properties, making estimations of species biomasses a challenging task. In this study, we cultured five different microalgae and monitored their growth with a mobile spectral imager in three separate experiments. We trained and validated a one-dimensional convolution neural network by…
Local eukaryotic and bacterial stream community assembly is shaped by regional land use effects
2023
With anticipated expansion of agricultural areas for food production and increasing intensity of pressures stemming from land-use, it is critical to better understand how species respond to land-use change. This is particularly true for microbial communities which provide key ecosystem functions and display fastest responses to environmental change. However, regional land-use effects on local environmental conditions are often neglected, and, hence, underestimated when investigating community responses. Here we show that the effects stemming from agricultural and forested land use are strongest reflected in water conductivity, pH and phosphorus concentration, shaping microbial communities a…
Aquaculture as a source of empirical evidence for coevolution between CRISPR-Cas and phage
2019
So far, studies on the bacterial immune system CRISPR-Cas and its ecological and evolutionary effects have been largely limited to laboratory conditions. While providing crucial information on the constituents of CRISPR-Cas, such studies may overlook fundamental components that affect bacterial immunity in natural habitats. Translating laboratory-derived predictions to nature is not a trivial task, owing partly to the instability of natural communities and difficulties in repeated sampling. To this end, we review how aquaculture, the farming of fishes and other aquatic species, may provide suitable semi-natural laboratories for examining the role of CRISPR-Cas in phage/bacterium coevolution…

R-code and data for replicating statistical analyses used in the study: Increasing human environmental footprint does not lead to biotic homogenization of forest bird communities in northern USA. This study examined how forest loss and increased human domination in the state of Minnesota in the USA were associated with diversity of forest birds using bird count data.

Relationship between cladoceran (Crustacea) functional diversity and lake trophic gradients
2017
Functional diversity (FD) as a biodiversity measure has an explicit role in ecosystem functioning because the effects of environmental changes in ecosystems are determined by biological functions, such as feeding type and trophic position, of particular species. We evaluated the usability of functional characterization and FD of an aquatic keystone group (Crustacea: Cladocera) for enhancing the understanding of long-term lake functional responses to environmental changes. The aims were to separate ecologically significant functional groups, investigate succession of such functional groups during nutrient enrichment process and determine the relationship between FD and lake productivity usin…
Is it interspecific information use or aggression between putative competitors that steers the selection of nest-site characteristics? A reply to Sla…
2018
A growing number of studies have demonstrated that heterospecific individuals with overlapping resource needs – putative competitors – can provide information to each other that improves the outcomes of decisions. Our studies using cavity nesting resident tits (information provider) and migratory flycatchers (Ficedula spp., information user) have shown that selective interspecific information use (SIIU) can result in flycatchers copying and rejecting the apparent nest-site feature preferences of tits, depending on a perceivable fitness correlate (clutch size) of the tits. ese, and other results on the interspecific information use, challenge the predictions of traditional theory of species coexi…
Modeling of the sustainable development of multifunctional farms in Ukraine
2017
