DESDEO: The Modular and Open Source Framework for Interactive Multiobjective Optimization

2021

Interactive multiobjective optimization methods incorporate preferences from a human decision maker in the optimization process iteratively. This allows the decision maker to focus on a subset of solutions, learn about the underlying trade-offs among the conflicting objective functions in the problem and adjust preferences during the solution process. Incorporating preference information allows computing only solutions that are interesting to the decision maker, decreasing computation time significantly. Thus, interactive methods have many strengths making them viable for various applications. However, there is a lack of existing software frameworks to apply and experiment with interactive …

DESDEO : An Open Framework for Interactive Multiobjective Optimization

2018

We introduce a framework for interactive multiobjective optimization methods called DESDEO released under an open source license. With the framework, we want to make interactive methods easily accessible to be applied in solving real-world problems. The framework follows an object-oriented software design paradigm, where functionalities have been divided to modular, self-contained components. The framework contains implementations of some interactive methods, but also components which can be utilized to implement more interactive methods and, thus, increase the applicability of the framework. To demonstrate how the framework can be used, we consider an example problem where the pollution of…

Disconnecting bones within the jaw-otic network modules underlies mammalian middle ear evolution

2019

The origin of the mammalian middle ear ossicles from the craniomandibular articulation of their synapsid ancestors is a key event in the evolution of vertebrates. The richness of the fossil record and the multitude of developmental studies have provided a stepwise reconstruction of this evolutionary innovation, highlighting the homology between the quadrate, articular, pre-articular and angular bones of early synapsids with the incus, malleus, gonial and ectotympanic bones of derived mammals, respectively. There are several aspects involved in this functional exaptation: (i) an increase of the masticatory musculature; (ii) the separation of the quadrate bone from the cranium; and (iii) the …

Can life be standardized? Current challenges in biological standardization

2021

The concept of standard strongly evokes machines, industries, electric or mechanical devices, vehicles, or furniture. Indeed, our technological civilization would not be possible – at least in the terms it is structured today – without universal, reliable components, whose acknowledged use results in competitive costs, robustness and interchangeability. For example, an Ikea screw can be used in a wide set of structurally dissimilar furniture and an app can be run on many different smartphones. The very concept of standardization is linked to the industrial revolution and mass production of goods through assembly lines. The question we will try to answer in the present paper is the extent to…

Parsimonious Scenario for the Emergence of Viroid-Like Replicons De Novo

2019

This article belongs to the Special Issue Viroid-2018: International Conference on Viroids and Viroid-Like RNAs. Viroids are small, non-coding, circular RNA molecules that infect plants. Different hypotheses for their evolutionary origin have been put forward, such as an early emergence in a precellular RNA World or several de novo independent evolutionary origins in plants. Here, we discuss the plausibility of de novo emergence of viroid-like replicons by giving theoretical support to the likelihood of different steps along a parsimonious evolutionary pathway. While Avsunviroidae-like structures are relatively easy to obtain through evolution of a population of random RNA sequences of fixe…

A New Paradigm in Interactive Evolutionary Multiobjective Optimization

2020

Over the years, scalarization functions have been used to solve multiobjective optimization problems by converting them to one or more single objective optimization problem(s). This study proposes a novel idea of solving multiobjective optimization problems in an interactive manner by using multiple scalarization functions to map vectors in the objective space to a new, so-called preference incorporated space (PIS). In this way, the original problem is converted into a new multiobjective optimization problem with typically fewer objectives in the PIS. This mapping enables a modular incorporation of decision maker’s preferences to convert any evolutionary algorithm to an interactive one, whe…

Heuristics for the capacitated modular hub location problem

2017

Abstract In this paper we study the hub location problem, where the goal is to identify an optimal subset of facilities (hubs) to minimize the transportation cost while satisfying certain capacity constraints. In particular, we target the single assignment version, in which each node in the transportation network is assigned to only one hub to route its traffic. We consider here a realistic variant introduced previously, in which the capacity of edges between hubs is increased in a modular way. This reflects the practical situation in air traffic where the number of flights between two locations implies a capacity in terms of number of passengers. Then, the capacity can be increased in a mo…

Increased structural white and grey matter network connectivity compensates for functional decline in early multiple sclerosis

2016

Background: The pathology of multiple sclerosis (MS) consists of demyelination and neuronal injury, which occur early in the disease; yet, remission phases indicate repair. Whether and how the central nervous system (CNS) maintains homeostasis to counteract clinical impairment is not known. Objective: We analyse the structural connectivity of white matter (WM) and grey matter (GM) networks to understand the absence of clinical decline as the disease progresses. Methods: A total of 138 relapsing–remitting MS patients (classified into six groups by disease duration) and 32 healthy controls were investigated using 3-Tesla magnetic resonance imaging (MRI). Networks were analysed using graph the…

Complex network analysis of resting-state fMRI of the brain.

2016

Due to the fact that the brain activity hardly ever diminishes in healthy individuals, analysis of resting state functionality of the brain seems pertinent. Various resting state networks are active inside the idle brain at any time. Based on various neuro-imaging studies, it is understood that various structurally distant regions of the brain could be functionally connected. Regions of the brain, that are functionally connected, during rest constitutes to the resting state network. In the present study, we employed the complex network measures to estimate the presence of community structures within a network. Such estimate is named as modularity. Instead of using a traditional correlation …
