Protein knot server: detection of knots in protein structures

KNOTS (http://knots.mit.edu) is a web server that detects knots in protein structures. Several protein structures have been reported to contain intricate knots. The physiological role of knots and their effect on folding and evolution is an area of active research. The user submits a PDB id or uploads a 3D protein structure in PDB or mmCIF format. The current implementation of the server uses the Alexander polynomial to detect knots. The results of the analysis that are presented to the user are the location of the knot in the structure, the type of the knot and an interactive visualization of the knot. Presented is a sample of computerized methods aimed at multidimensional scaling and psychometric item analysis that offer a dynamic graphical interface to execute analyses and help visualize the results. These methods show how the Lisp-Stat programming language and the ViSta statistical program can be jointly applied to develop powerful computer applications that enhance dynamic graphical analysis methods. In the previous chapter, a detailed description of the algorithms for the ‘algcurves’ package in Maple was presented. As discussed there, the package is able to handle general algebraic curves with coefficients given as exact arithmetic expressions, a restriction due to the use of exact integer arithmetic. Coefficients in terms of floating point numbers, i.e., the representation of decimal numbers of finite length on a computer, can in principle be handled, but the floating point numbers have to be converted to rational numbers. Description of Dryocosmus destefanii new species (Hymenoptera: Cynipidae: Cynipini) from Quercus suber L. in Italy

A new species, Dryocosmus destefanii Cerasa & Melika n. sp. associated with a Cerris section oak, Quercus suber L., is described from Italy. Description, diagnosis, host associations and biology for the new species and an illustrated identification key to the Western Palaearctic Dryocosmus species are given. The description is supported by morphological and molecular data.

Halloysite clay nanotubes were modified through the adsorption of poly(N-isopropylacrylamide)-amine terminated (PNIPA-NH2) onto the external surface by exploiting electrostatic interactions at pH=6. In spite the amount of attached polymer is rather low (1 wt%), the properties of the nanotubes are deeply modified. The apparent specific volume and isentropic compressibilities of the hybrid nanomaterial dispersed in water evidenced the transferring of the termosensitive property from the polymer to halloysite. The role of presynaptic mechanisms such as residual Ca2+ and vesicle depletion in short-term facilitation and short-term depression is well established. On the other hand, the contribution of postsynaptic mechanisms such as receptor desensitization and saturation to short-term plasticity is less well known and often ignored. Cycle-triggered averaging of respiration-related neuronal activity

Abstract A computer system is presented which provides off-line computation of cycle-triggered histograms (CTH) of respiration-related neuronal activity. Binwidths of the histograms are freely selectable by software from 10 ms to 100 ms. For special evaluation purposes. CTHs can be standardized in different ways concerning cycle duration as well as amplitude. Time incidence of maximum frequency, center of gravity and expiration-to-inspiration phase transition within the respiratory cycle are computed.
