MCD: Overcoming the Data Download Bottleneck in Data Centers
2013
The data download problem in data centers describes the increasingly common task of coordinated loading of identical data to a large number of nodes. Data download is seen as a significant problem in exascale HPC applications. Uncoor-dinated reading from a central file server creates contention at the file server and its network interconnect. We propose and evaluation a reliable multicast based approach to solve the data download problem. The MCD system builds a logical multi-rooted tree based on the physical network topology and uses the logical view for a two-phase approach. In the first phase, the data is multicasted to all nodes. In the second phase, the logical tree is used for an effi…
Molecular dynamics simulations in hybrid particle-continuum schemes: Pitfalls and caveats
2017
Heterogeneous multiscale methods (HMM) combine molecular accuracy of particle-based simulations with the computational efficiency of continuum descriptions to model flow in soft matter liquids. In these schemes, molecular simulations typically pose a computational bottleneck, which we investigate in detail in this study. We find that it is preferable to simulate many small systems as opposed to a few large systems, and that a choice of a simple isokinetic thermostat is typically sufficient while thermostats such as Lowe-Andersen allow for simulations at elevated viscosity. We discuss suitable choices for time steps and finite-size effects which arise in the limit of very small simulation bo…
Optimizing PolyACO Training with GPU-Based Parallelization
2016
A central part of Ant Colony Optimisation (ACO) is the function calculating the quality and cost of solutions, such as the distance of a potential ant route. This cost function is used to deposit an opportune amount of pheromones to achieve an apt convergence, and in an active ACO implementation a significant part of the runtime is spent in this part of the code. In some cases, the cost function accumulates up towards 94 % in its run time making it a performance bottle neck.
Advanced C++11 Multithreading
2018
Abstract The previous chapter introduced the basic concepts of multithreading using the C++11 threading API starting with basic spawn and join approaches, while finishing with non-trivial synchronization based on mutexes and condition variables. However, the major bottleneck of application performance is usually caused by contention for a shared resource. In case of mutex-based programming all participating threads usually try to acquire the same lock in parallel which effectively serializes the program for lightweight operations such as increment/decrement or updates of a single scalar value. Fortunately, modern CPUs provide dedicated commands that allow for the efficient execution of unin…

Radiation dose in non-dental cone beam CT applications: a systematic review.
2018
Background: Radiation-induced health risks are broadly questioned in the literature. As cone beam computed tomography (CBCT) is increasingly used in non-dental examinations, its effective dose needs to be known. This study aimed to review the published evidence on effective dose of non-dental CBCT for diagnostic use by focusing on dosimetry system used to estimate dose. Materials and methods: A systematic review of the literature was performed on 12 November 2017. All the literature up to this date was included. The PubMed and web of science databases were searched. Studies were screened for inclusion based on defined inclusion and exclusion criteria according to the preferred reporting ite…

Cell-List based Molecular Dynamics on Many-Core Processors: A Case Study on Sunway TaihuLight Supercomputer
2020
Molecular dynamics (MD) simulations are playing an increasingly important role in several research areas. The most frequently used potentials in MD simulations are pair-wise potentials. Due to the memory wall, computing pair-wise potentials on many-core processors are usually memory bounded. In this paper, we take the SW26010 processor as an exemplary platform to explore the possibility to break the memory bottleneck by improving data reusage via cell-list-based methods. We use cell-lists instead of neighbor-lists in the potential computation, and apply a number of novel optimization methods. Theses methods include: an adaptive replica arrangement strategy, a parameter profile data structur…
Test system for trifunctional antibodies in 3D MCTS culture.
2009
The aim of the present study was to assess the feasibility of a 3D tumor cell culture model, that is, multicellular tumor spheroids (MCTSs) as an adequate model for micrometastases and therefore as a pharmacological model for efficacy testing of trifunctional therapeutic antibodies. Unlike conventional monolayer cultures, spheroids allow researchers to study parameters, such as 3D cell shape, 3D cell arrangement and microenvironment, and penetration efficiency of defense cells that may largely influence the efficacy of antibody treatment in vivo. The authors established a long-term coculture of human MCTSs with peripheral blood mononuclear cells (PBMCs) to test the anticancer effect of the …
Dynamic intracellular survivin in oral squamous cell carcinoma: underlying molecular mechanism and potential as an early prognostic marker
2007
Survivin functions as an apoptosis inhibitor and a regulator of cell division in many tumours. The intracellular localization of survivin in tumours has been suggested as a prognostic marker. However, current reports are inconsistent and the underlying molecular mechanisms are not understood. The present study has examined the localization and prognostic value of nuclear and cytoplasmic survivin in the pre-therapeutic biopsies from 71 oral and oropharyngeal squamous carcinoma (OSCC) patients. Statistical analysis indicated that preferential nuclear versus cytoplasmic survivin correlated with favourable versus unfavourable disease outcome. Uni- and multi-variate analysis showed that in contr…
