A non-linear optimization procedure to estimate distances and instantaneous substitution rate matrices under the GTR model.

2006

Abstract Motivation: The general-time-reversible (GTR) model is one of the most popular models of nucleotide substitution because it constitutes a good trade-off between mathematical tractability and biological reality. However, when it is applied for inferring evolutionary distances and/or instantaneous rate matrices, the GTR model seems more prone to inapplicability than more restrictive time-reversible models. Although it has been previously noted that the causes for intractability are caused by the impossibility of computing the logarithm of a matrix characterised by negative eigenvalues, the issue has not been investigated further. Results: Here, we formally characterize the mathematic…

Nonlinear parametric quantile models

2020

Quantile regression is widely used to estimate conditional quantiles of an outcome variable of interest given covariates. This method can estimate one quantile at a time without imposing any constraints on the quantile process other than the linear combination of covariates and parameters specified by the regression model. While this is a flexible modeling tool, it generally yields erratic estimates of conditional quantiles and regression coefficients. Recently, parametric models for the regression coefficients have been proposed that can help balance bias and sampling variability. So far, however, only models that are linear in the parameters and covariates have been explored. This paper …

Segmented relationships to model erosion of regression effect in Cox regression

2010

In this article we propose a parsimonious parameterisation to model the so-called erosion of the covariate effect in the Cox model, namely a covariate effect approaching to zero as the follow-up time increases. The proposed parameterisation is based on the segmented relationship where proper constraints are set to accomodate for the erosion. Relevant hypothesis testing is discussed. The approach is illustrated on two historical datasets in the survival analysis literature, and some simulation studies are presented to show how the proposed framework leads to a test for a global effect with good power as compared with alternative procedures. Finally, possible generalisations are also present…

Noise-enhanced propagation in a dissipative chain of triggers

2002

International audience; We study the influence of spatiotemporal noise on the propagation of square waves in an electrical dissipative chain of triggers. By numerical simulation, we show that noise plays an active role in improving signal transmission. Using the Signal to Noise Ratio at each cell, we estimate the propagation length. It appears that there is an optimum amount of noise that maximizes this length. This specific case of stochastic resonance shows that noise enhances propagation.

Lifetime of the superconductive state in short and long Josephson junctions

2008

We study the transient statistical properties of short and long Josephson junctions under the influence of thermal and correlated fluctuations. In particular, we investigate the lifetime of the superconductive metastable state finding the presence of noise induced phenomena. For short Josephson junctions we investigate the lifetime as a function both of the frequency of the current driving signal and the noise intensity and we find how these noise-induced effects are modified by the presence of a correlated noise source. For long Josephson junctions we integrate numerically the sine-Gordon equation calculating the lifetime as a function of the length of the junction both for inhomogeneous a…

A method for the time-varying nonlinear prediction of complex nonstationary biomedical signals

2009

A method to perform time-varying (TV) nonlinear prediction of biomedical signals in the presence of nonstationarity is presented in this paper. The method is based on identification of TV autoregressive models through expansion of the TV coefficients onto a set of basis functions and on k -nearest neighbor local linear approximation to perform nonlinear prediction. The approach provides reasonable nonlinear prediction even for TV deterministic chaotic signals, which has been a daunting task to date. Moreover, the method is used in conjunction with a TV surrogate method to provide statistical validation that the presence of nonlinearity is not due to nonstationarity itself. The approach is t…

Vibrational Resonance in inhomogeneous and space-dependent nonlinear damped systems

2020

International audience; The properties of nonlinear systems have attracted a considerable interest these past years since they can be used to develop bio-inspired applications ranging from signal detection to image processing. Among these nonlinear signatures is Vibrational Resonance (V.R.) which expresses the ability of a nonlinear system to take benefit of a high frequency perturbation in order to enhance its response to a weak low frequency excitation . Since its introduction in mechanical systems and electronic devices, this effect has been widely reported in various systems and for different applications. Indeed, V.R can be used to detect subthreshold signals or to enhance the percepti…

Noise contribution to resonance phenomena and information propagation in non linear electronic networks

2015

This manuscript presents research aiming to show possible positive effects of deterministic and stochastic perturbations on the responses of different nonlinear systems. To that end, both numerical and experimental studies were carried out on two kinds of structures : an elementary electronic FitzHugh-Nagumo oscillator and an electrical line developed by resistively coupling 45 elementary cells. In the first section, the elementary cell characterization was undertaken in a deterministic regime. In the presence of a bichromatic stimulus, it is shown that when the low frequency component is subthreshold, its detection can be maximized for an optimal magnitude of the second component thanks to…

A nonlinear oscillators network devoted to image processing

2004

A contrast enhancement and image inverting tool using a lattice of uncoupled nonlinear oscillators is proposed. We show theoretically and numerically that the gray scale picture contrast is strongly enhanced even if this one is initially very small. An image inversion can be also obtained in real time with the same Cellular Nonlinear Network (CNN) without reconfiguration of the network. A possible electronic implementation of this CNN is finally discussed.

Modélisation, Analyse et Traitement de l'Information

2016
