Genetic diversity and trait genomic prediction in a pea diversity panel

2014

Background Pea (Pisum sativum L.), a major pulse crop grown for its protein-rich seeds, is an important component of agroecological cropping systems in diverse regions of the world. New breeding challenges imposed by global climate change and new regulations urge pea breeders to undertake more efficient methods of selection and better take advantage of the large genetic diversity present in the Pisum sativum genepool. Diversity studies conducted so far in pea used Simple Sequence Repeat (SSR) and Retrotransposon Based Insertion Polymorphism (RBIP) markers. Recently, SNP marker panels have been developed that will be useful for genetic diversity assessment and marker-assisted selection. Resu…

Differentiation of Trichuris species eggs from non-human primates by geometric morphometric analysis

2020

Human trichuriasis is a neglected tropical disease which affects millions of people worldwide, mostly living in low socio-economic conditions. Numerous studies have been conducted over the past 10 years to compare the different techniques for T. trichiura eggs detection. Our study provides the first geometric morphometric analysis for the specific detection of eggs of Trichuris sp. isolated from stools of macaque (M. sylvanus), colobus (C. g. kikuyensis), grivets (C. aethiops) and the Brazza's monkey (C. neglectus) from zoos in Spain. Principal Component Analysis (PCA) arises as an efficient method to determine Trichuris spp. eggs. The selected measurements to be included in the PCA were pr…

Assessment of the Geochemical Potential in a Complex Tectonic Environment of South-East Sicily: New Insights From Hydrochemical Data

2019

We analyzed a large dataset (143 water sampling sites, 22 variables) of chemical parameters in local groundwaters from the south-east sector of Sicily, namely the Hyblean plateau, in order to set an original evaluation of its geothermal potential using applied geochemistry. The area was affected by volcanism until about 1.4 Ma. Today, though no active volcanism occurs, it is site of surface gas manifestations of focused degassing to which a mantle source has been attributed. We identified and thence selected the most promising sites (water springs and wells) based both on their main geochemical characteristics and on their calculated equilibrium temperature (resulting in the range between 5…

Characterization of carob germplasm (Ceratonia siliquaL.) in Sicily

1997

SummarySixteen carob cultivars were studied to evaluate pulp and seed yield with regard to endosperm percentage, to determine the overall degree of polymorphism of the characters and to detect similarities among cultivars. Bean size and numbers of normal and aborted seeds were characters with a certain degree of polymorphism. The low between-year variability observed suggests that differences in the variables could be attributed to genetic factors. A high year-to-year variation was observed only for the number of aborted seeds. Seed characteristics showed small changes both between years and among cultivars. Out of all the variables, PCA identified four principal components that explained m…

Diclidophora merlangi (Monogenea: Diclidophoridae) on Atlantic cod, Gadus morhua.

2006

Diclidophora merlangi (Kuhn, in Nordmann, 1832), as species specific to whiting, Merlangius merlangus (Linnaeus, 1758), is reported and described for the first time on the gills of Atlantic cod Gadus morhua (Linnaeus, 1758). Of the about 1,200 cod examined in this article, only 2 specimens of D. merlangi occurred on 2 fish, suggesting that they represented accidental infections. The 2 specimens showed specific traits of D. merlangi, but their size was considerably smaller than that of D. merlangi on whiting. Principal-component analyses showed that the morphology of the specimens on cod was more similar to that of D. merlangi than those of other congeneric species from the North Atlantic, a…

Effect of hypoosmotic stress by low salinity acclimation of Mediterranean mussels Mytilus galloprovincialis on biological parameters used for polluti…

2008

In the present study, we investigated the progressive acclimation of the mussel Mytilus galloprovincialis to different reduced seawater (SW) salinities and its effect on several biochemical markers and biotests. Mussels were purchased from a local mariculture facility during summer (SW temperature 27 degrees C, salinity 37.5 psu) and winter (13 degrees C, 37 psu) seasons, and transferred to the laboratory for acclimation to reduced SW salinities (37, 28, 18.5 and 11 psu). At the beginning and at the end of acclimation processes tests of mussel survival in air were provided. After 14 days of acclimation the DNA integrity, p38-MAPK activation, metallothionein induction, oxygen consumption rat…

Evolutionary morphology in shape and size of haptoral anchors in 14 Ligophorus spp. (Monogenea: Dactylogyridae).

2017

The search for phylogenetic signal in morphological traits using geometric morphometrics represents a powerful approach to estimate the relative weights of convergence and shared evolutionary history in shaping organismal form. We assessed phylogenetic signal in the form of ventral and dorsal haptoral anchors of 14 species of Ligophorus occurring on grey mullets (Osteichthyes: Mugilidae) from the Mediterranean, the Black Sea and the Sea of Azov. The phylogenetic relationships among these species were mapped onto the morphospaces of shape and size of dorsal and ventral anchors and two different tests were applied to establish whether the spatial positions in the morphospace were dictated by …

Semisupervised nonlinear feature extraction for image classification

2012

Feature extraction is of paramount importance for an accurate classification of remote sensing images. Techniques based on data transformations are widely used in this context. However, linear feature extraction algorithms, such as the principal component analysis and partial least squares, can address this problem in a suboptimal way because the data relations are often nonlinear. Kernel methods may alleviate this problem only when the structure of the data manifold is properly captured. However, this is difficult to achieve when small-size training sets are available. In these cases, exploiting the information contained in unlabeled samples together with the available training data can si…

Robust Principal Component Analysis of Data with Missing Values

2015

Principal component analysis is one of the most popular machine learning and data mining techniques. Having its origins in statistics, principal component analysis is used in numerous applications. However, there seems to be not much systematic testing and assessment of principal component analysis for cases with erroneous and incomplete data. The purpose of this article is to propose multiple robust approaches for carrying out principal component analysis and, especially, to estimate the relative importances of the principal components to explain the data variability. Computational experiments are first focused on carefully designed simulated tests where the ground truth is known and can b…
