A clustering package for nucleotide sequences using Laplacian Eigenmaps and Gaussian Mixture Model.

International audience; In this article, a new Python package for nucleotide sequences clustering is proposed. This package, freely available on-line, implements a Laplacian eigenmap embedding and a Gaussian Mixture Model for DNA clustering. It takes nucleotide sequences as input, and produces the optimal number of clusters along with a relevant visualization. Despite the fact that we did not optimise the computational speed, our method still performs reasonably well in practice. Simulation-based estimation of branching models for LTR retrotransposons

Abstract Motivation LTR retrotransposons are mobile elements that are able, like retroviruses, to copy and move inside eukaryotic genomes. In the present work, we propose a branching model for studying the propagation of LTR retrotransposons in these genomes. This model allows us to take into account both the positions and the degradation level of LTR retrotransposons copies. In our model, the duplication rate is also allowed to vary with the degradation level. Generating incremental type services

2019

In this vision paper, we propose a method for generating fully functional incremental type services from declarations of type rules. Our general strategy is to translate type rules into Datalog, for which efficient incremental solvers are already available. However, many aspects of type rules don't naturally translate to Datalog and need non-trivial translation. We demonstrate that such translation may be feasible by outlining the translation rules needed for a language with typing contexts (name binding) and bidirectional type rules (local type inference). We envision that even rich type systems of DSLs can be incrementalized by translation to Datalog in the future.

The Model-Driven Architecture (MDA) is based on an understanding of a hierarchy of levels that are placed on top of each other and that are connected with instantiation. For practical MDA use, it is important to be clear about the kinds of objects that reside on the different levels and the relations between them as well as relations to objects outside of the MDA domain. This article aims at enhancing the understanding of these objects and relations by relating them to a virtual MOF machine.

AbstractThis paper investigates the interplay of constructed action and the clause in Finnish Sign Language (FinSL). Constructed action is a form of gestural enactment in which the signers use their hands, face and other parts of the body to represent the actions, thoughts or feelings of someone they are referring to in the discourse. Semantic distance as a critical factor in icon design for in-car infotainment systems

In-car infotainment systems require icons that enable fluent cognitive information processing and safe interaction while driving. An important issue is how to find an optimised set of icons for different functions in terms of semantic distance. In an optimised icon set, every icon needs to be semantically as close as possible to the function it visually represents and semantically as far as possible from the other functions represented concurrently.
