Using the dglars Package to Estimate a Sparse Generalized Linear Model

2015

dglars is a publicly available R package that implements the method proposed in Augugliaro et al. (J. R. Statist. Soc. B 75(3), 471-498, 2013) developed to study the sparse structure of a generalized linear model (GLM). This method, called dgLARS, is based on a differential geometrical extension of the least angle regression method. The core of the dglars package consists of two algorithms implemented in Fortran 90 to efficiently compute the solution curve. dglars is a publicly available R package that implements the method proposed in Augugliaro et al. Time Dependent Deterioration of the X-Ray Dental Diagnostic Equipment

2013

Modern dental X-ray examinations are essential for diagnosis. The goal of this paper is to demonstrate time dependent behavior of dose providing parameters, which help to determine equipment’s age effects on the x-ray machine parameters. Also the comparisons between two different dental X-ray generator equipment types half-period and high frequency was made.

Design of the CGAL 3D Spherical Kernel and application to arrangements of circles on a sphere

2009

AbstractThis paper presents a cgal kernel for algorithms manipulating 3D spheres, circles, and circular arcs. The paper makes three contributions. First, the mathematics underlying two non-trivial predicates are presented. Second, the design of the kernel concept is developed, and the connexion between the mathematics and this design is established. In particular, we show how two different frameworks can be combined: one for the general setting, and one dedicated to the case where all the objects handled lie on a reference sphere. Finally, an assessment about the efficacy of the 3D Spherical Kernel is made through the calculation of the exact arrangement of circles on a sphere. On average w…

Diversity Arrays Technology (DArT) for Pan-genomic Evolutionary Studies of Non-model Organisms

2007

BackgroundHigh-throughput tools for pan-genomic study, especially the DNA microarray platform, have sparked a remarkable increase in data production and enabled a shift in the scale at which biological investigation is possible. The use of microarrays to examine evolutionary relationships and processes, however, is predominantly restricted to model or near-model organisms.Methodology/principal findingsThis study explores the utility of Diversity Arrays Technology (DArT) in evolutionary studies of non-model organisms. DArT is a hybridization-based genotyping method that uses microarray technology to identify and type DNA polymorphism. Theoretically applicable to any organism (even one for wh…

On the Parameterization of Cartesian Genetic Programming

2020

In this work, we present a detailed analysis of Cartesian Genetic Programming (CGP) parametrization of the selection scheme ($\mu+\lambda$), and the levels back parameter l. We also investigate CGP’s mutation operator by decomposing it into a self-recombination, node function mutation, and inactive gene randomization operators. We perform experiments in the Boolean and symbolic regression domains with which we contribute to the knowledge about efficient parametrization of two essential parameters of CGP and the mutation operator.

Drp1 Controls Effective T Cell Immune-Surveillance by Regulating T Cell Migration, Proliferation, and cMyc-Dependent Metabolic Reprogramming

2018

Summary Mitochondria are key players in the regulation of T cell biology by dynamically responding to cell needs, but how these dynamics integrate in T cells is still poorly understood. We show here that the mitochondrial pro-fission protein Drp1 fosters migration and expansion of developing thymocytes both in vitro and in vivo. In addition, we find that Drp1 sustains in vitro clonal expansion and cMyc-dependent metabolic reprogramming upon activation, also regulating effector T cell numbers in vivo. Migration and extravasation defects are also exhibited in Drp1-deficient mature T cells, unveiling its crucial role in controlling both T cell recirculation in secondary lymphoid organs and acc…

AbstractReprogramming of mouse somatic cells into induced pluripotent stem cells (iPSCs) often generates partially reprogrammed iPSCs (pre-iPSCs), low-grade chimera forming iPSCs (lg-iPSCs) and fully reprogrammed, high-grade chimera production competent iPSCs (hg-iPSCs). Lg-iPSC transcriptome analysis revealed misregulated Dlk1-Dio3 cluster gene expression and subsequently the imprinting defect at the Dlk1-Dio3 locus. Here, we show that germ-cell marker Dppa3 is present only in lg-iPSCs and hg-iPSCs, and that induction with exogenous Dppa3 enhances reprogramming kinetics, generating all hg-iPSCs, similar to vitamin C (Vc). Conversely, Dppa3-null fibroblasts show reprogramming block at pre-i…

DNASE1L3 Deficiency, New Phenotypes and Evidence for a Transient Type I Interferon Signaling

2021

Introduction: Deoxyribonuclease 1 like 3 (DNASE1L3) is a secreted enzyme that has been shown to digest the extracellular chromatin derived from apoptotic bodies, and DNASE1L3 pathogenic variants have been associated to a lupus phenotype. It is unclear whether interferon signaling is sustained in DNASE1L3 deficiency in humans. Objectives: Here, we report on four patients with pathogenic variations in DNASE1L3, including 2 previously undescribed causal variants, and expand the phenotype from SLE to vasculitis with gut involvement. To explore whether or not the interferon cascade was strongly and sustainably induced, Interferon stimulated genes (ISGs) expression was assessed for each patient. …
