PyCellBase, an efficient python package for easy retrieval of biological data from heterogeneous sources.

2019

Background Biological databases and repositories are incrementing in diversity and complexity over the years. This rapid expansion of current and new sources of biological knowledge raises serious problems of data accessibility and integration. To handle the growing necessity of unification, CellBase was created as an integrative solution. CellBase provides a centralized NoSQL database containing biological information from different and heterogeneous sources. Access to this information is done through a RESTful web service API, which provides an efficient interface to the data. Results In this work we present PyCellBase, a Python package that provides programmatic access to the rich RESTfu…

Scholarly Information and Communication: role and tools of institutional depositories

2004

Continuity and discontinuity in the semantics of the Latin preposition per: a cognitive hypothesis

2011

Abstract We propose a description of the semantic network of the Latin prepositional phrase per ‘through’ + Accusative in the early stage of this language. Drawing upon the insights of Cognitive Grammar, we analyze the role of the schematic import in the spread from basic to abstract meanings. Finally, we draw a map of the polysemous network of per, showing that the continuity of the different, but consistently linked, meanings does not necessarily imply the unidirectionality of the concrete-to-abstract shifts.

Searching for Syntax in the Early Medieval Commentaries on Donatus

2023

This study aims at contributing to the reconstruction of the metalanguage and the specific terminology used by grammarians with reference to the reflection on syntax, as it emerges from the analysis of Late Antiquity and Early Middle Ages grammar texts. The study focuses on the description of prepositions within the commentaries on Donatus’s Artes. Despite the overall lack of a systematic treatment of syntax within the Greek-Latin grammatical tradition, the description of specific partes orationis, e.g. praepositio, shows actually traces of a certain reflection on syntax. The metaterminology used by grammarians to describe the mutual relation between linguistic elements seems to go even bey…

The In Silico Fischer Lock-and-Key Model: The Combined Use of Molecular Descriptors and Docking Poses for the Repurposing of Old Drugs

2019

Not always lead compound and/or derivatives are suitable for the specific biological target for which they are designed but, in some cases, discarded compounds proved to be good binders for other biological targets; therefore, drug repurposing constitute a valid alternative to avoid waste of human and financial resources. Our virtual lock-and-key methods, VLKA and Conf-VLKA, furnish a strong support to predict the efficacy of a designed drug a priori its biological evaluation, or the correct biological target for a set of the selected compounds, allowing thus the repurposing of known and unknown, active and inactive compounds.

Identification of chemosensitizers by drug repurposing to enhance the efficacy of cancer therapy

2020

Abstract The progressively rising drug resistance has driven the development of chemosensitizers, which aim to enhance the current chemotherapeutic efficacy through either quantitatively increasing intracellular drug concentration by inhibiting drug efflux, vesicle sequestration, and metabolic inactivation or qualitatively exerting concomitant effects on cellular regulation to promote apoptosis. Given the high failure rates and costs during standard drug development, drug repurposing represents an effective and economic approach for chemosensitizer identification. By applying drug repurposing, a wide range of existing clinic drugs including anticardiovascular agents, immunosuppressants, ant…

Direct lookup and hash-based metadata placement for local file systems

2013

New challenges to file systems' metadata performance are imposed by the continuously growing number of files existing in file systems. The total amount of metadata can become too big to be cached, potentially leading to multiple storage device accesses for a single metadata lookup operation. This paper takes a look at the limitations of traditional file system designs and discusses an alternative metadata handling approach, using hash-based concepts already established for metadata and data placement in distributed storage systems. Furthermore, a POSIX compliant prototype implementation based on these concepts is introduced and benchmarked. A variety of file system metadata and data operati…

Disparity between Inter-Patient Molecular Heterogeneity and Repertoires of Target Drugs Used for Different Types of Cancer in Clinical Oncology

2020

Inter-patient molecular heterogeneity is the major declared driver of an expanding variety of anticancer drugs and personalizing their prescriptions. Here, we compared interpatient molecular heterogeneities of tumors and repertoires of drugs or their molecular targets currently in use in clinical oncology. We estimated molecular heterogeneity using genomic (whole exome sequencing) and transcriptomic (RNA sequencing) data for 4890 tumors taken from The Cancer Genome Atlas database. For thirteen major cancer types, we compared heterogeneities at the levels of mutations and gene expression with the repertoires of targeted therapeutics and their molecular targets accepted by the current guideli…
