Understanding disease mechanisms with models of signaling pathway activities

Background Understanding the aspects of the cell functionality that account for disease or drug action mechanisms is one of the main challenges in the analysis of genomic data and is on the basis of the future implementation of precision medicine. Results Here we propose a simple probabilistic model in which signaling pathways are separated into elementary sub-pathways or signal transmission circuits (which ultimately trigger cell functions) and then transforms gene expression measurements into probabilities of activation of such signal transmission circuits. Generalized singly-implicit Runge-Kutta methods with arbitrary knots

The aim of this paper is to derive Butcher's generalization of singly-implicit methods without restrictions on the knots. Our analysis yields explicit computable expressions for the similarity transformations involved which allow the efficient implementation of the first phase of the method, i.e. the solution of the nonlinear equations. Furthermore, simple formulas for the second phase of the method, i.e. computation of the approximations at the next nodal point, are established. Finally, the matrix which governs the stability of the method is studied.

Chest computed tomography (CT) imaging has become indispensable for staging and managing coronavirus disease 2019 (COVID-19), and current evaluation of anomalies/abnormalities associated with COVID-19 has been performed majorly by the visual score. The development of automated methods for quantifying COVID-19 abnormalities in these CT images is invaluable to clinicians. The hallmark of COVID-19 in chest CT images is the presence of ground-glass opacities in the lung region, which are tedious to segment manually. An Online Metric Learning Approach through Margin Maximization

This work introduces a method based on learning similarity measures between pairs of objects in any representation space that allows to develop convenient recognition algorithms. The problem is formulated through margin maximization over distance values so that it can discriminate between similar (intra-class) and dissimilar (inter-class) elements without enforcing positive definiteness of the metric matrix as in most competing approaches. New Similarity Rules for Mining Data

Variability and noise in data-sets entries make hard the discover of important regularities among association rules in mining problems. The need exists for defining flexible and robust similarity measures between association rules. This paper introduces a new class of similarity functions, SF's, that can be used to discover properties in the feature space X and to perform their grouping with standard clustering techniques. Properties of the proposed SF's are investigated and experiments on simulated data-sets are also shown to evaluate the grouping performance.
Contrasting Automatic and Manual Group Formation: A Case Study in a Software Engineering Postgraduate Course

This paper proposes the comparison of a group formation approach based on an evolutionary algorithm with a manual approach performed by an instructor with ten years of experience on this task. The groups were created based on the professional, psychological, and experience profile of each student. The results obtained demonstrated the algorithm’s potential, reaching an average similarity of \(83.46\%\) with the groups formed manually by the instructor.

This paper reports on creating a neural network model for prediction of the next action in a dialogue considering conversation history, i.e. entities, context variables and emotion indicators marking emotionally loaded user utterances. Several experiments were performed to see how the information about emotions affects the accuracy of the model. For the purposes of these experiments, a dataset containing 206 dialogs in Latvian in the transport inquiry domain was created containing both neutral and emotionally loaded utterances.
