Cla elements are a family of tandem repetitive DNA sequences present in the genome of several Chironomus species. Interspersed clusters of Cla elements are widely distributed all over the chromosomes in C. thummi thummi, while they seem to be limited to the centromeric regions in the closely related subspecies C. t. piger. Here we present molecular evidence that this differential distribution is due to a transposition of Cla elements during evolution of the C. t. thummi genome. We have cloned a "filled" integration site (containing a Cla element cluster) from C. t. thummi and the corresponding "empty" genomic site from C. t. piger and other related species. The subspecies Chironomus thummi thummi and C. t. piger display dramatic differences in the copy number and chromosomal localization of a tandemly repeated DNA family (Cla elements). In order to analyze the evolutionary dynamics of this repeat family, we studied the organization of Cla elements in the related outgroup species C. luridus. We find three different patterns of Cla element organization in C. luridus, showing that Cla elements may be either strictly tandem-repetitive or be an integral part of two higher-order tandem repeats (i.e., Hinf[lur] elements, Sal[lur] elements). How to distinguish 1 billion individuals by an identifier consisting of eight characters, allowing a reasonable amount of error detection or even error correction? Our solution of this problem is an optimal code over a 32-character alphabet that detects up to two errors and corrects one error as well as a transposition of two adjacent characters. The corresponding encoding and error checking algorithms are available for free; they are also embedded as components of the pseudonymisation service that is used in the TMF-the German telematics platform for health research networks.

One of the most replicated effects in the contemporary word recognition literature is the transposed-letter effect (TL effect): pseudowords created by the transposition of two letters (e.g., MOHTER) are often misread as the real word. This effect ruled out those accounts that assume that letter position is encoded accurately and led to more flexible coding schemes. Here, we examined whether reading skill modulates this effect. Thermodynamic descriptions are powerful tools to formally study complex gene expression programs evolved in living cells on the basis of macromolecular interactions. While transcriptional regulations are often modeled in the equilibrium, other interactions that occur in the cell follow a more complex pattern. Here, we adopt a nonequilibrium thermodynamic scheme to explain the RNA-RNA interaction underlying IS10 transposition.
