PCR survey ofXenoturbella bockiHox genes

Xenoturbella bocki has recently been identified as one of the most basal deuterostomes, although an even more basal phylogenetic position cannot be ruled out. Here we report on a polymerase chain reaction survey of partial Hox homeobox sequences of X. bocki. Surprisingly, we did not find evidence for more than five Hox genes, one clear labial/PG1 ortholog, one posterior gene most similar to the PG9/10 genes of Ambulacraria, and three central group genes whose precise assignment to a specific paralog group remains open. We furthermore report on a re-evaluation of the available published evidence of Hox genes in other basal deuterostomes.

The development of the insect head tagma involves massive rearrangements and secondary fusions of segment anlagen during embryogenesis. Due to the lack of reliable morphological markers, the number, identity, and sequence of the head segments, particularly in the pregnathal region, are still a matter of ongoing debates. Globin genes are present in Ciona intestinalis.

The key position of the Ciona intestinalis basal to the vertebrate phylogenetic tree brings up the question of which respiratory proteins are used by the tunicate to facilitate oxygen transport and storage. The publication of the Ciona draft genome sequence suggests that globin genes are completely missing and that-like some molluscs and arthropods-the sea squirt uses hemocyanin instead of hemoglobin for respiration. However, we report here the presence and expression of at least four distinct globin gene/protein sequences in Ciona. On the suffix automaton with mismatches

International audience; In this paper we focus on the construction of the minimal deterministic finite automaton S_k that recognizes the set of suffixes of a word w up to k errors. We present an algorithm that makes use of S_k in order to accept in an efficient way the language of all suffixes of w up to k errors in every window of size r, where r is the value of the repetition index of w. Moreover, we give some experimental results on some well-known words, like prefixes of Fibonacci and Thue-Morse words, and we make a conjecture on the size of the suffix automaton with mismatches.

A trie-based approach for compacting automata

International audience; We describe a new technique for reducing the number of nodes and symbols in automata based on tries. The technique stems from some results on anti-dictionaries for data compression and does not need to retain the input string, differently from other methods based on compact automata. The net effect is that of obtaining a lighter automaton than the directed acyclic word graph (DAWG) of Blumer et al., as it uses less nodes, still with arcs labeled by single characters.

The b-chromatic number of power graphs

The b-chromatic number of a graph G is defined as the maximum number k of colors that can be used to color the vertices of G, such that we obtain a proper coloring and each color i, with 1 ≤ i≤ k, has at least one representant x_i adjacent to a vertex of every color j, 1 ≤ j ≠ i ≤ k. In this paper, we discuss the b-chromatic number of some power graphs. We give the exact value of the b-chromatic number of power paths and power complete binary trees, and we bound the b-chromatic number of power cycles.
