A new parallel pipeline for DNA methylation analysis of long reads datasets
2017
Background DNA methylation is an important mechanism of epigenetic regulation in development and disease. New generation sequencers allow genome-wide measurements of the methylation status by reading short stretches of the DNA sequence (Methyl-seq). Several software tools for methylation analysis have been proposed over recent years. However, the current trend is that the new sequencers and the ones expected for an upcoming future yield sequences of increasing length, making these software tools inefficient and obsolete. Results In this paper, we propose a new software based on a strategy for methylation analysis of Methyl-seq sequencing data that requires much shorter execution times while…

As rats learn to search for multiple sources of food or water in a complex environment, they generate increasingly efficient trajectories between reward sites. Such spatial navigation capacity involves the replay of hippocampal place-cells during awake states, generating small sequences of spatially related place-cell activity that we call "snippets". These snippets occur primarily during sharp-wave-ripples (SWRs). Here we focus on the role of such replay events, as the animal is learning a traveling salesperson task (TSP) across multiple trials. We hypothesize that snippet replay generates synthetic data that can substantially expand and restructure the experience available and make learni…
miRToolsGallery: a tag-based and rankable microRNA bioinformatics resources database portal
2017
Abstract Hundreds of bioinformatics tools have been developed for MicroRNA (miRNA) investigations including those used for identification, target prediction, structure and expression profile analysis. However, finding the correct tool for a specific application requires the tedious and laborious process of locating, downloading, testing and validating the appropriate tool from a group of nearly a thousand. In order to facilitate this process, we developed a novel database portal named miRToolsGallery. We constructed the portal by manually curating > 950 miRNA analysis tools and resources. In the portal, a query to locate the appropriate tool is expedited by being searchable, filterable and …
Revealing community structures by ensemble clustering using group diffusion
2018
We propose an ensemble clustering approach using group diffusion to reveal community structures in data. We represent data points as a directed graph and assume each data point belong to single cluster membership instead of multiple memberships. The method is based on the concept of ensemble group diffusion with a parameter to represent diffusion depth in clustering. The ability to modulate the diffusion-depth parameter by varying it within a certain interval allows for more accurate construction of clusters. Depending on the value of the diffusion-depth parameter, the presented approach can determine very well both local clusters and global structure of data. At the same time, the ability …
Topographic Independent Component Analysis reveals random scrambling of orientation in visual space
2017
Neurons at primary visual cortex (V1) in humans and other species are edge filters organized in orientation maps. In these maps, neurons with similar orientation preference are clustered together in iso-orientation domains. These maps have two fundamental properties: (1) retinotopy, i.e. correspondence between displacements at the image space and displacements at the cortical surface, and (2) a trade-off between good coverage of the visual field with all orientations and continuity of iso-orientation domains in the cortical space. There is an active debate on the origin of these locally continuous maps. While most of the existing descriptions take purely geometric/mechanistic approaches whi…
Deep Learning Architectures for DNA Sequence Classification
2017
DNA sequence classification is a key task in a generic computational framework for biomedical data analysis, and in recent years several machine learning technique have been adopted to successful accomplish with this task. Anyway, the main difficulty behind the problem remains the feature selection process. Sequences do not have explicit features, and the commonly used representations introduce the main drawback of the high dimensionality. For sure, machine learning method devoted to supervised classification tasks are strongly dependent on the feature extraction step, and in order to build a good representation it is necessary to recognize and measure meaningful details of the items to cla…
Remarks on GRN-type systems
2020
Systems of ordinary differential equations that appear in gene regulatory networks theory are considered. We are focused on asymptotical behavior of solutions. There are stable critical points as well as attractive periodic solutions in two-dimensional and three-dimensional systems. Instead of considering multiple parameters (10 in a two-dimensional system) we focus on typical behaviors of nullclines. Conclusions about possible attractors are made.
Dynamic large-scale network synchronization from perception to action
2018
Sensory-guided actions entail the processing of sensory information, generation of perceptual decisions, and the generation of appropriate actions. Neuronal activity underlying these processes is distributed into sensory, fronto-parietal, and motor brain areas, respectively. How the neuronal processing is coordinated across these brain areas to support functions from perception to action remains unknown. We investigated whether phase synchronization in large-scale networks coordinate these processes. We recorded human cortical activity with magnetoencephalography (MEG) during a task in which weak somatosensory stimuli remained unperceived or were perceived. We then assessed dynamic evolutio…
Parallel Pairwise Epistasis Detection on Heterogeneous Computing Architectures
2016
This is a post-peer-review, pre-copyedit version of an article published in IEEE Transactions on Parallel and Distributed Systems. The final authenticated version is available online at: http://dx.doi.org/10.1109/TPDS.2015.2460247. [Abstract] Development of new methods to detect pairwise epistasis, such as SNP-SNP interactions, in Genome-Wide Association Studies is an important task in bioinformatics as they can help to explain genetic influences on diseases. As these studies are time consuming operations, some tools exploit the characteristics of different hardware accelerators (such as GPUs and Xeon Phi coprocessors) to reduce the runtime. Nevertheless, all these approaches are not able t…
Un barrio marginado no es un barrio marginal. A propósito de Nazaret (Valencia)
2016
This article takes us to Nazaret, an outlying district on Valencia’s waterfront which we consider from three complementary perspectives: the synchronic vision of its current socio-spatial structure, the diachronic and processual contextualization of the changes it has undergone in the last century, and the perceptions and images which characterize the neighbourhood, together with the features, activity and incidence of its associative fabric. The analysis focuses on the behaviour of a set of interconnected factors, including the impact of the port and urban development policy, its socioeconomic make-up, the consistency of its associative fabric and its relations with government. Whereas the…
