Suitability of MMGBSA for the selection of correct ligand binding modes from docking results
2019
The estimation of the correct binding mode and affinity of a ligand into a target protein using computational methods is challenging. However, docking can introduce poses from which the correct binding mode could be identified using other methods. Here, we analyzed the reliability of binding energy estimation using the molecular mechanics‐generalized Born surface area (MMGBSA) method without and with energy minimization to identify the likely ligand binding modes within docking results. MMGBSA workflow (a) outperformed docking in recognizing the correct binding modes of androgen receptor ligands and (b) improved the correlation coefficient of computational and experimental results of rescor…
Beneficial effects of running and milk protein supplements on Sirtuins and risk factors of metabolic disorders in rats with low aerobic capacity
2019
Background. Physical activity and dietary intake of dairy products are associated with improved metabolic health. Dairy products are rich with branched chain amino acids that are essential for energy production. To gain insight into the mechanisms underlying the benefit of the sub-chronic effects of running and intake of milk protein supplements, we studied Low Capacity Runner rats (LCR), a rodent exercise model with risk for metabolic disorders. We especially focused on the role of Sirtuins, energy level dependent proteins that affect many cellular metabolic processes. Methods. Forty-seven adult LCR female rats sedentary or running voluntarily in wheels were fed normal chow and given suppl…
Voimaharjoitteluun yhdistetyn ravitsemusohjauksen vaikutus ikääntyvien naisten kehon koostumukseen ja voimantuottoon
2004
Elina Sillanpää. 2004. Voimaharjoitteluun yhdistetyn ravitsemusohjauksen vaikutus ikääntyvien naisten kehon koostumukseen ja voimantuottoon. Liikuntabiologian laitos. Jyväskylän yliopisto. 66 s. Koe…

Molecular and hormonal responses and adaptation to resistance and protein nutrition in young and older men
2009
The aim of the present study was to investigate the mechanisms leading to muscle hypertrophy in humans by studying local muscle molecular and systemic hormonal responses to a single bout of heavy resistance exercise (RE) and to long-term resistance training (RT) with or without protein supplementation in a randomized controlled double-blinded design. In line with earlier studies, heavy RT for 21 weeks led to muscle hypertrophy and an increase in muscle strength in both young and older men. Whey protein ingestion before and after each RE workout increased vastus lateralis (VL) muscle cross-sectional area and seemed to accelerate the increase in VL muscle thickness as well as the increase in …
"Like ambrosia of ancient Greece" : categorization of pulled oats in the marketplace
2018
Gold and Green Foods toi nyhtökauran markkinoille vuonna 2015, minkä jälkeen sille on tuotettu moninaisia merkityksiä. Tämä tutkimus pyrkii vastaamaan kysymykseen, miten nyhtökaura on kategorisoitu markkinoil…
Silencing of C3G increases cardiomyocyte survival inhibition and apoptosis via regulation of p-ERK1/2 and Bax
2019
Experimental studies have shown that overexpression of Rap guanine nucleotide exchange factor 1 (C3G) plays pro‐survival and anti‐apoptotic roles through molecule phosphorylated extracellular signal‐regulated kinase1/2 (p‐ERK1/2) in cardiomyocytes. However, it is still unclear if silencing of C3G may increase cell survival inhibition and apoptosis in cardiomyocytes, and whether C3G silence induced injuries are reduced by the overexpression of C3G through regulation of p‐ERK1/2 and pro‐apoptotic molecule Bax. In this study, the rat‐derived H9C2 cardiomyocytes were infected with C3G small hairpin RNA interference recombinant lentiviruses, which silenced the endogenous C3G expression in the ca…
Engineering of charge, biotin-binding and oligomerization of avidin : new tools for avidin-biotin technology
2002
Avidin is a tetrameric glycoprotein found in chicken egg white. Due to its remarkably high affinity for biotin, avidin has widely been used in biological and biotechnical applications in life sciences. Avidin is also a highly stable protein, maintaining its functional tetrameric structure at high temperatures, extremes of pH, and in the presence of strong denaturants. In the present study we wanted to find out whether different properties of avidin can be modified with protein engineering using rational design. We used the 3D-structure of avidin together with sequence information from various avidin-like proteins to plan these changes. Besides shedding more light on the protein chemical bas…
Structure‐ and Interaction‐Based Design of Anti‐SARS‐CoV‐2 Aptamers
2022
Aptamer selection against novel infections is a complicated and time-consuming approach. Synergy can be achieved by using computational methods together with experimental procedures. This study aims to develop a reliable methodology for a rational aptamer in silico et vitro design. The new approach combines multiple steps: (1) Molecular design, based on screening in a DNA aptamer library and directed mutagenesis to fit the protein tertiary structure; (2) 3D molecular modeling of the target; (3) Molecular docking of an aptamer with the protein; (4) Molecular dynamics (MD) simulations of the complexes; (5) Quantum-mechanical (QM) evaluation of the interactions between aptamer and target with …
