Investigation of protein folding by coarse-grained molecular dynamics with the UNRES force field.

Coarse-grained molecular dynamics simulations offer a dramatic extension of the time-scale of simulations compared to all-atom approaches. In this article, we describe the use of the physics-based united-residue (UNRES) force field, developed in our laboratory, in protein-structure simulations. We demonstrate that this force field offers about a 4000-times extension of the simulation time scale; this feature arises both from averaging out the fast-moving degrees of freedom and reduction of the cost of energy and force calculations compared to all-atom approaches with explicit solvent. ChemInform Abstract: An ab initio CI Study on the Rotational Barrier of the Allyl Anion.

All-electron and pseudopotential non-empirical calculations have been performed on C 2v and C s (syn, anti) allyl anion conformations. Using a double-zeta valence-shell basis set within the Epstein-Nesbet definition of the unperturbed Hamiltonian, a value about 19 kcal/mol is found for the barrier to rotation of the allyl anion. This value is the theoretical value obtained with greater accuracy, and the lowest one for the rotational barrier.

Similar formalisms have been independently developed in psychology, to deal with the issue of selective influences (deciding which of several experimental manipulations selectively influences each of several, generally non-independent, response variables), and in quantum mechanics (QM), to deal with the EPR entanglement phenomena (deciding whether an EPR experiment allows for a "classical" account). Bifurcations of links of periodic orbits in non-singular Morse–Smale systems with a rotational symmetry on S3

Abstract In this paper we consider a rotational symmetry on a non-singular Morse–Smale (NMS) system analyzing the restrictions this symmetry imposes on the links defined by the set of its periodic orbits and to the appearance of local generic codimension one bifurcations in the set of NMS flows on S 3 . The topological characterization is obtained by writing the involved links in terms of Wada operations. It is also obtained that symmetry implies that in general bifurcations have to be multiple. On the other hand, we also see that there exists a set of links that cannot be related to any other by sequences of this kind of bifurcation.

Study of the Extended Narrow‐Line Region in the Host Galaxy of the Lensed QSO 2237+0305 (z= 1.69)

The detection of spatially extended line emission in multiply imaged QSOs offers a new possibility to study the properties (kinematics and structure) of the ionized gas in the host galaxies of high-redshift QSOs. We have studied the arc of extended emission detected in Q2237+0305, finding that it arises from the core of the C III] λ1909 emission line and that the emission in the wings is compact. From the morphology of the emission-line profiles we have identified an additional narrow emission line component affecting the core of the spectra in the region of the arc (around component D). By isotope labeling of membrane-bound peptides, typically with 2H, 19F, or 15N, solid-state NMR experiments can yield data from which the orientation of peptides in a native membrane environment can be determined. Such an orientation is defined by a tilt angle and an azimuthal rotation angle.Here we show that to obtain correct values of the orientation angles, it is important to include dynamics in the analysis of the NMR data. Difficulties of density functional theory in predicting the torsional potential of 2,2?-bithiophene

The internal rotation of 2,2′-bithiophene was investigated within the density functional theory (DFT) approach. Fully optimized DFT torsional potentials are compared with Moller–Plesset (MP2) results which predict a fourfold potential with s-cis- and s-trans-gauche minima. DFT calculations fail in describing the energetics of the internal rotation because they favor planar vs. perpendicular conformers. Gradient-corrected functionals provide torsional potentials where the gauche minima have almost vanished and the s-ciss-trans interconversion barriers are twice as high as the barriers obtained at the MP2 level.
