dglars: An R Package to Estimate Sparse Generalized Linear Models

2014

dglars is a publicly available R package that implements the method proposed in Augugliaro, Mineo, and Wit (2013), developed to study the sparse structure of a generalized linear model. This method, called dgLARS, is based on a differential geometrical extension of the least angle regression method proposed in Efron, Hastie, Johnstone, and Tibshirani (2004). The core of the dglars package consists of two algorithms implemented in Fortran 90 to efficiently compute the solution curve: a predictor-corrector algorithm, proposed in Augugliaro et al. (2013), and a cyclic coordinate descent algorithm, proposed in Augugliaro, Mineo, and Wit (2012). The latter algorithm, as shown here, is significan…

Mass-flux-based outlet boundary conditions for the lattice Boltzmann method

2009

We present outlet boundary conditions for the lattice Boltzmann method. These boundary conditions are constructed with a mass-flux-based approach. Conceptually, the mass-flux-based approach provides a mathematical framework from which specific boundary conditions can be derived by enforcing given physical conditions. The object here is, in particular, to explain the mass-flux-based approach. Furthermore, we illustrate, transparently, how boundary conditions can be derived from the emerging mathematical framework. For this purpose, we derive and present explicitly three outlet boundary conditions. By construction, these boundary conditions have an apparent physical interpretation which is fu…

Infinite rate mutually catalytic branching in infinitely many colonies: The longtime behavior

2012

Consider the infinite rate mutually catalytic branching process (IMUB) constructed in [Infinite rate mutually catalytic branching in infinitely many colonies. Construction, characterization and convergence (2008) Preprint] and [Ann. Probab. 38 (2010) 479-497]. For finite initial conditions, we show that only one type survives in the long run if the interaction kernel is recurrent. On the other hand, under a slightly stronger condition than transience, we show that both types can coexist.

Efficient differentiation of embryonic stem cells into mesodermal precursors by BMP, retinoic acid and Notch signalling

2012

The ability to direct differentiation of mouse embryonic stem (ES) cells into specific lineages not only provides new insights into the pathways that regulate lineage selection but also has translational applications, for example in drug discovery. We set out to develop a method of differentiating ES cells into mesodermal cells at high efficiency without first having to induce embryoid body formation. ES cells were plated on a feeder layer of PA6 cells, which have membrane-associated stromal-derived inducing activity (SDIA), the molecular basis of which is currently unknown. Stimulation of ES/PA6 co-cultures with Bone Morphogenetic Protein 4 (BMP4) both favoured self-renewal of ES cells and…

18F-FDG PET imaging of breast cancer : evaluation of the metabolic behaviour of the different breast cancer subtypes and prediction of the tumor resp…

2015

Positron Emission Tomography (PET) with 18Fluoro-deoxyglucose (18F-FDG) is the reference imaging examination for in-vivo quantification of the glucidic metabolism of tumour cells. It allows for the monitoring of tumour metabolic changes during chemotherapy. Breast cancer comprises several distinct genomic entities with different biological characteristics and clinical behaviours, leading to different tailored treatments. The aim of this doctoral thesis was to evaluate the relationship between the different biological entities of breast cancer and the tumour metabolic behaviour during neoadjuvant chemotherapy. We have also retrieved, among the various metabolic parameters on PET images, the …

Biologically Inspired Model for Inference of 3D Shape from Texture.

2015

A biologically inspired model architecture for inferring 3D shape from texture is proposed. The model is hierarchically organized into modules roughly corresponding to visual cortical areas in the ventral stream. Initial orientation selective filtering decomposes the input into low-level orientation and spatial frequency representations. Grouping of spatially anisotropic orientation responses builds sketch-like representations of surface shape. Gradients in orientation fields and subsequent integration infers local surface geometry and globally consistent 3D depth. From the distributions in orientation responses summed in frequency, an estimate of the tilt and slant of the local surface can…

Systematics of European coastal anchovies (genus Engraulis Cuvier).

2021

Reports of morphological differences between European anchovy (Engraulis cf. encrasicolus) from coastal and marine habitats have long existed in the ichthyologic literature, and have given rise to a long-standing debate on their taxonomic status. More recently, molecular studies have confirmed the existence of genetic differentiation between the two anchovy ecotypes. Using ancestry-informative markers, we show that coastal anchovies throughout the Mediterranean share a common ancestry, and that substantial genetic differentiation persists in different pairs of coastal/marine populations despite the presence of limited gene flow. On the basis of genetic and ecological arguments, we propose t…
