Normalised compression distance and evolutionary distance of genomic sequences: comparison of clustering results

Genomic sequences are usually compared using evolutionary distance, a procedure that implies the alignment of the sequences. Alignment of long sequences is a time consuming procedure and the obtained dissimilarity results is not a metric. Recently, the normalised compression distance was introduced as a method to calculate the distance between two generic digital objects and it seems a suitable way to compare genomic strings. In this paper, the clustering and the non-linear mapping obtained using the evolutionary distance and the compression distance are compared, in order to understand if the two distances sets are similar.

A new algorithm for bit rate allocation in JPEG2000 tile encoding

A new algorithm for allocating a given bit rate to different image tiles in the JPEG2000 encoding system is proposed. The algorithm outperforms other approaches commonly used in implementations. The new algorithm is suitable when information content is not equally distributed across the image. It is based on the computation of an index of the information content of each tile. To implement the proposed approach, we modified JasPer, a free software-based JPEG2000 coder implementation (Adams, M.D. and Kossentini, F., Proc. IEEE Int. On the Design of Fast Wavelet Transform Algorithms With Low Memory Requirements

In this paper, a new algorithm to efficiently compute the two-dimensional wavelet transform is presented. This algorithm aims at low memory consumption and reduced complexity, meeting these requirements by means of line-by-line processing. In this proposal, we use recursion to automatically place the order in which the wavelet transform is computed. This way, we solve some synchronization problems that have not been tackled by previous proposals. Bluetooth-3G wireless transmission system for neural signal telemetry

In this contribution a wireless transmission system for neural signals is developed. This system includes data compression algorithms at the information source, namely neural signals recorded by micro-electrode arrays. The signals are transmitted over Bluetooth to a mobile device that, without any processing or storing, retransmits it over 3G to a remote server where signal post-processing and analysis is performed. Implementation of JPEG2000 arithmetic decoder using dynamic reconfiguration of FPGA

This paper describes implementation of a part of JPEG2000 algorithm (MQ-Decoder and arithmetic decoder) on a FPGA board using dynamic reconfiguration. Comparison between static and dynamic reconfiguration is presented and new analysis criteria (time performance, logic cost, spatio-temporal efficiency) are defined. MQ-decoder and arithmetic decoder can be classified in the most attractive case for dynamic reconfiguration implementation: applications without parallelism by functions. H.264/AVC applies a complex mode decision technique that has high computational complexity in order to reduce the temporal redundancies of video sequences. Several algorithms have been proposed in the literature in recent years with the aim of accelerating this part of the encoding process. Step-by-Step Control of the Dynamics of a Superconducting QED-like System

We discuss the modus operandi of a theoretical scalable coupling scheme to control step by step the time evolution of a pair of flux qubits embedded in a lossy resonant cavity. The sequential interaction of each qubit with the quantized cavity mode is controlled by externally applied magnetic fluxes. Our analysis indicates that indirect qubit-qubit interactions, with the electromagnetic mode acting as a data bus, can be selectively performed and exploited both for the implementation of entangling gates and for the generation of states with a priori known characteristics.

Adaptive reference-free compression of sequence quality scores

Motivation: Rapid technological progress in DNA sequencing has stimulated interest in compressing the vast datasets that are now routinely produced. Relatively little attention has been paid to compressing the quality scores that are assigned to each sequence, even though these scores may be harder to compress than the sequences themselves. By aggregating a set of reads into a compressed index, we find that the majority of bases can be predicted from the sequence of bases that are adjacent to them and hence are likely to be less informative for variant calling or other applications.
