A catalog of HLA type, HLA expression, and neo-epitope candidates in human cancer cell lines

2014

Cancer cell lines are a tremendous resource for cancer biology and therapy development. These multipurpose tools are commonly used to examine the genetic origin of cancers, to identify potential novel tumor targets, such as tumor antigens for vaccine devel-opment, and utilized to screen potential therapies in preclinical studies. Mutations, gene expression, and drug sensitivity have been determined for many cell lines using next-generation sequencing (NGS). However, the human leukocyte antigen (HLA) type and HLA expression of tumor cell lines, characterizations necessary for the development of cancer vaccines, have remained largely incomplete and, such information, when available, has been …

Severe Pollution in China Amplified by Atmospheric Moisture

2017

AbstractIn recent years, severe haze events often occurred in China, causing serious environmental problems. The mechanisms responsible for the haze formation, however, are still not well understood, hindering the forecast and mitigation of haze pollution. Our study of the 2012–13 winter haze events in Beijing shows that atmospheric water vapour plays a critical role in enhancing the heavy haze events. Under weak solar radiation and stagnant moist meteorological conditions in winter, air pollutants and water vapour accumulate in a shallow planetary boundary layer (PBL). A positive feedback cycle is triggered resulting in the formation of heavy haze: (1) the dispersal of water vapour is cons…

SILAC labeling coupled to shotgun proteomics analysis of membrane proteins of liver stem/hepatocyte allows to candidate the inhibition of TGF-beta pa…

2014

Background: Despite extensive research on hepatic cells precursors and their differentiated states, much remains to be learned about the mechanism underlying the self-renewal and differentiation. Results: We apply the SILAC (stable isotope labeling by amino acids in cell culture) approach to quantitatively compare the membrane proteome of the resident liver stem cells (RLSCs) and their progeny spontaneously differentiated into epithelial/hepatocyte (RLSCdH). By means of nanoLC-MALDI-TOF/TOF approach, we identified and quantified 248 membrane proteins and 57 of them were found modulated during hepatocyte differentiation. Functional clustering of differentially expressed proteins by Ingenuity …

Electron-density critical points analysis and catastrophe theory to forecast structure instability in periodic solids

2018

The critical points analysis of electron density,i.e. ρ(x), fromab initiocalculations is used in combination with the catastrophe theory to show a correlation between ρ(x) topology and the appearance of instability that may lead to transformations of crystal structures, as a function of pressure/temperature. In particular, this study focuses on the evolution of coalescing non-degenerate critical points,i.e. such that ∇ρ(xc) = 0 and λ1, λ2, λ3≠ 0 [λ being the eigenvalues of the Hessian of ρ(x) atxc], towards degenerate critical points,i.e. ∇ρ(xc) = 0 and at least one λ equal to zero. The catastrophe theory formalism provides a mathematical tool to model ρ(x) in the neighbourhood ofxcand allo…

Hawking radiation correlations in Bose-Einstein condensates using quantum field theory in curved space

2013

The density-density correlation function is computed for the Bogoliubov pseudoparticles created in a Bose-Einstein condensate undergoing a black hole flow. On the basis of the gravitational analogy, the method used relies only on quantum field theory in curved spacetime techniques. A comparison with the results obtained by ab initio full condensed matter calculations is given, confirming the validity of the approximation used, provided the profile of the flow varies smoothly on scales compared to the condensate healing length.

Particle production in the interiors of acoustic black holes

2019

Phonon creation inside the horizons of acoustic black holes is investigated using two simple toy models. It is shown that, unlike what occurs in the exterior regions, the spectrum is not thermal. This non-thermality is due to the anomalous scattering that occurs in the interior regions.

Operator product expansion coefficients in the exact renormalization group formalism

2020

We study how to compute the operator product expansion coefficients in the exact renormalization group formalism. After discussing possible strategies, we consider some examples explicitly, within the $\epsilon$-expansions, for the Wilson-Fisher fixed points of the real scalar theory in $d=4-\epsilon$ dimensions and the Lee-Yang model in $d=6-\epsilon$ dimensions. Finally we discuss how our formalism may be extended beyond perturbation theory.

Low frequency gray-body factors and infrared divergences: rigorous results

2015

Formal solutions to the mode equations for both spherically symmetric black holes and Bose-Einstein condensate acoustic black holes are obtained by writing the spatial part of the mode equation as a linear Volterra integral equation of the second kind. The solutions work for a massless minimally coupled scalar field in the s-wave or zero angular momentum sector for a spherically symmetric black hole and in the longitudinal sector of a 1D Bose-Einstein condensate acoustic black hole. These solutions are used to obtain in a rigorous way analytic expressions for the scattering coefficients and gray-body factors in the zero frequency limit. They are also used to study the infrared behaviors of …
