Background Inferring cluster structure in microarray datasets is a fundamental task for the so-called -omic sciences. It is also a fundamental question in Statistics, Data Analysis and Classification, in particular with regard to the prediction of the number of clusters in a dataset, usually established via internal validation measures. Rapid microarray-based typing of forensic SNPs

The single base extension-tag array (SBE-Tag Array) method is carried out on glass slides and combines the specificity of minisequencing for SNP typing with the high throughput capacity of microarrays. Following multiplex PCR, a single tube SBE reaction is carried out, and the fluorescent labelled extension products are hybridized to the complementary DNA sequence tag (cTag) immobilized on a glass slide for locus-specific laser scan analysis. The aim is to prove and optimise the conventional microarray reaction on accuracy and efficiency for forensic applications. © 2005 Elsevier B.V. All rights reserved.

A statistical calibration model for Affymetrix probe level data

Gene expression microarrays allow a researcher to measure the simultaneous response of thousands of genes to external conditions. Affymetrix GeneChip{ $Ⓡ$} expression array technology has become a standard tool in medical research. Anyway, a preprocessing step is usually necessary in order to obtain a gene expression measure. Aim of this paper is to propose a calibration method to estimate the nominal concentration based on a nonlinear mixed model. This method is an enhancement of a method proposed in Mineo et al. (2006). The relationship between raw intensities and concentration is obtained by using the Langmuir isotherm theory.

Tissue microarrays: applications in study of p16 and p53 alterations in Ewing's cell lines

Background Tissue microarrays (TMAs) are used to study genomics and proteomics in several tumour tissue samples. Cell lines (CC) are of great importance in the study of the genetic changes in tumours, and some reveal several aspects of tumour oncogenesis. There are few published reports on Ewing's tumours with TMAs including original tumours (OT) and corresponding CC. Methods We have performed four TMAs, from 3 OT and the corresponding CC of successive in vivo and in vitro tumour passages. Xenotransplant CC in nude mice from OT (XT/OT) was made. Eukaryotic DNA is packaged into a highly compact and dynamic structure called chromatin. While this packaging allows the cell to organize a large and complex genome in the nucleus, it can also block the access of transcription factors and other proteins to DNA. Nucleosomes are the fundamental repeating units of eukaryotic chromatin. Nucleosome position can be regulated in vivo by multi-subunit chromatin remodeling complexes, and their position can influence gene expression in eukaryotic cells. Abstract Purpose. Tyrosine 1248 is one of the autophosphorylation sites of human epidermal growth factor receptor (HER)-2. We determined the prognostic value of the expression level of tyrosine 1248–phosphorylated HER-2 (pHER-2) in patients with HER-2+ primary breast cancer using a reverse-phase protein array. Patients and Methods. The optimal cutoff value of pHER-2 for segregating disease-free survival (DFS) was determined by receiver operating characteristic (ROC) curve analysis. Abstract Background: Among TNBC patients those of very young age (<40 years) display a significantly worse prognosis (Liedtke et al. 2013 Breast Cancer Res Treat). We verified this result in 1161 TNBC samples with full Affymetrix gene expression data of which 845 patients had both detailed age and follow up information. Materials and Methods: We split the full sample set into a finding cohort of 394 TNBC and a validation cohort of 767 TNBC encompassing 309 and 536 samples, respectively, with both age and follow up data.
