Multi-level integration of environmentally perturbed internal phenotypes reveals key points of connectivity between them

2017

The genotype and external phenotype of organisms are linked by so-called internal phenotypes which are influenced by environmental conditions. In this study, we used five existing -omics datasets representing five different layers of internal phenotypes, which were simultaneously measured in dietarily perturbed mice. We performed 10 pair-wise correlation analyses verified with a null model built from randomized data. Subsequently, the inferred networks were merged and literature mined for co-occurrences of identified linked nodes. Densely connected internal phenotypes emerged. Forty-five nodes have links with all other data-types and we denote them "connectivity hubs." In literature, we fou…

A chromosome map of the Flavescence dorée phytoplasma

2008

International audience; The Flavescence dorée phytoplasma (FD-P), a non-cultivable, plant-pathogenic bacterium of the class Mollicutes, is the causal agent of a quarantine disease affecting vineyards of southern Europe, mainly in southern France and northern Italy. To investigate FD-P diversity and phytoplasma genetic determinants governing the FD-P life cycle, a genome project has been initiated. A physical map of the chromosome of FD-P strain FD92, purified from infected broad beans, was constructed by performing restriction digests of the chromosome and resolving the fragments by PFGE. Single and double digestions of the chromosome with the enzymes SalI, BssHII, MluI and EagI were perfor…

Genomic Epidemiology of Salmonella Infantis in Ecuador: From Poultry Farms to Human Infections

2020

Salmonella enterica is one of the most important foodborne pathogens around the world. In the last years, S. enterica serovar Infantis has become an important emerging pathogen in many countries, often as multidrug resistant clones. To understand the importance of S. enterica in the broiler industry in Ecuador, we performed a study based on phenotypic and WGS data of isolates from poultry farms, chicken carcasses and humans. We showed a high prevalence of S. enterica in poultry farms (41.4%) and chicken carcasses (55.5%), but a low prevalence (1.98%) in human samples. S. Infantis was shown to be the most prevalent serovar with a 98.2, 97.8, and 50% in farms, foods, and humans, respectively,…

Ultrafiltration as a Means to Investigate Copper Resistance Mechanisms in Soil Bacteria

1999

Copper is a trace element of major concern for agricultural soils. It exhibits a high toxicity against microorganisms and is widely introduced into soils as a component of pesticide treatments or urban wastes such as sewage sludges or refuse composts. In most French vineyards, “Bordeaux mixture” (copper sulfate) has been applied for more than a century, sometimes leading to copper concentrations in soils much higher than the threshold values (100 mg kg−1 in France). Microorganisms exposed to high concentrations of copper or other trace elements are known to develop resistance mechanisms and represent a suitable material for the study of such processes, both at a physiological and molecular …
