Mapping and Quantification of tRNA 2′-O-Methylation by RiboMethSeq

2018

Current development of epitranscriptomics field requires efficient experimental protocols for precise mapping and quantification of various modified nucleotides in RNA. Despite important advances in the field during the last 10 years, this task is still extremely laborious and time-consuming, even when high-throughput analytical approaches are employed. Moreover, only a very limited subset of RNA modifications can be detected and only rarely be quantified by these powerful techniques. In the past, we developed and successfully applied alkaline fragmentation-based RiboMethSeq approach for mapping and precise quantification of multiple 2'-O-methylation residues in ribosomal RNA. Here we descr…

AlkAniline-Seq: A Highly Sensitive and Specific Method for Simultaneous Mapping of 7-Methyl-guanosine (m7G) and 3-Methyl-cytosine (m3C) in RNAs by Hi…

2021

Epitranscriptomics is an emerging field where the development of high-throughput analytical technologies is essential to profile the dynamics of RNA modifications under different conditions. Despite important advances during the last 10 years, the number of RNA modifications detectable by next-generation sequencing is restricted to a very limited subset. Here, we describe a highly efficient and fast method called AlkAniline-Seq to map simultaneously two different RNA modifications: 7-methyl-guanosine (m7G) and 3-methyl-cytosine (m3C) in RNA. Our protocol is based on three subsequent chemical/enzymatic steps allowing the enrichment of RNA fragments ending at position n + 1 to the modified nu…

Time- and concentration-dependent metabolic and genomic responses to exposure to resin acids in brown trout (Salmo trutta m. lacustris)

2006

The presence of metabolically conjugated resin acids (RAs) in the bile is considered to be a sensitive indicator for exposure of fish to pulp and paper industry effluents; however, to our knowledge, no comprehensive kinetic study of this response has been made. Juvenile brown trout (Salmo trutta m. lacustris) were exposed to a waterborne mixture of seven RAs (wood rosin) in time (0.1-192.0 h; average concentration, 8 microg/L) and dose (average concentrations, 0, 0.6, 4, 14, and 78 microg/L; 10 d) series, and total RAs were analyzed in bile. In time-dependent exposure, total RAs in bile increased up to 24 h. In concentration-dependent exposure, RAs increased along with the concentration of …

Advanced descriptors for long-range noncovalent interactions between SARS-CoV-2 spikes and polymer surfaces.

2021

The recent pandemic triggered numerous societal efforts aimed to control and limit the spread of SARS-CoV-2. One of these aspects is related on how the virion interacts with inanimate surfaces, which might be the source of secondary infection. Although recent works address the adsorption of the spike protein on surfaces, there is no information concerning the long-range interactions between spike and surfaces, experimented by the virion when is dispersed in the droplet before its possible adsorption. Some descriptors, namely the interaction potentials per single protein and global potentials, were calculated in this work. These descriptors, evaluated for the closed and open states of the sp…

Advanced clinical diagnostic techniques: omics and their application to the molecular study of diseases

2023

El document forma part dels materials docents programats mitjançant l'ajut del Servei de Política Lingüística de la Universitat de València Omics development is allowing to improve clinical diagnostic techniques in clinical biochemistry. Omics investigate organisms as a whole and allow to study several parameters from a holistic perspective. Through the groundbreakingly development of cytomics, metabolomics and genomics and transcriptomics we can study cells, metabolites and genes as biomarkers for the diagnostic of several pathologies through the application of biochemical and molecular biology techniques. In this seminar, a state-of-the-art review is performed, in order to evaluate the in…

IMAGE ORIENTATION WITH A HYBRID PIPELINE ROBUST TO ROTATIONS AND WIDE-BASELINES

2022

Abstract. The extraction of reliable and repeatable interest points among images is a fundamental step for automatic image orientation (Structure-From-Motion). Despite recent progresses, open issues in challenging conditions - such as wide baselines and strong light variations - are still present. Over the years, traditional hand-crafted methods have been paired by learning-based approaches, progressively updating the state-of-the-art according to recent benchmarks. Notwithstanding these advancements, learning-based methods are often not suitable for real photogrammetric surveys due to their lack of rotation invariance, a fundamental requirement for these specific applications. This paper p…

The aim of the study is the printed and digital textbooks for the te…

Role of the aryl hydrocarbon receptor (AhR) signaling pathway in exceptional longevity in humans

2018

Centenarians are the best example of successfully aging in humans. Thus, the characterization of the biological processes and pathways in this population is an excellent strategy to understand the lifespan extension. The aryl hydrocarbon receptor (AhR) is a ligand-activated-transcription factor historically known for regulating expression of several important drug-detoxifying proteins. But recently its role in the immune response and in cellular homeostasis has been recognized. Furthermore, AhR is activated in C. Elegans in extreme longevity due to a dietary restriction. We report here results of a whole transcriptome analysis of centenarians. The main biological process was the immune resp…

Characterisation of gd T cells infiltrating colorectal cancer

2021

We have read with great interest the paper by de Vries et al 1 reporting on the immune landscape of colorectal cancer (CRC) by high-dimensional mass cytometry, flow cytometry and single cell RNA sequencing. Among clusters of immune cells infiltrating CRC, authors have identified two populations of γδ T cells: one programmed cell death protein 1 (PD-1)+ population is almost exclusively found in DNA mismatch repair (MMR)-deficient (d) tumours, constitutes up to 8.4% of CD45+ cells and has an activated phenotype, and a PD-1− counterpart with a resting phenotype, which is also found in colorectal normal mucosa and MMR-proficient (p) tumours. Using deconvolution of transcriptomic datasets and si…
