Virtual atomic and molecular data centre

2010

The Virtual Atomic and Molecular Data Centre (VAMDC, http://www.vamdc.eu) is a European Union funded collaboration between groups involved in the generation, evaluation, and use of atomic and molecular data. VAMDC aims to build a secure, documented, flexible and interoperable e-science environment-based interface to existing atomic and molecular data. The project will cover establishing the core consortium, the development and deployment of the infrastructure and the development of interfaces to the existing atomic and molecular databases. It will also provide a forum for training potential users and dissemination of expertise worldwide. This review describes the scope of the VAMDC project;…

epiPATH: an information system for the storage and management of molecular epidemiology data from infectious pathogens.

2007

Abstract Background Most research scientists working in the fields of molecular epidemiology, population and evolutionary genetics are confronted with the management of large volumes of data. Moreover, the data used in studies of infectious diseases are complex and usually derive from different institutions such as hospitals or laboratories. Since no public database scheme incorporating clinical and epidemiological information about patients and molecular information about pathogens is currently available, we have developed an information system, composed by a main database and a web-based interface, which integrates both types of data and satisfies requirements of good organization, simple…

Scientific Literature Among Smoking and Respiratory System: Repercussion and Collaboration

2012

a b s t r a c t Aim: To analyze the distribution of the production, repercussion and co-authorship of articles on smok- ing in the "respiratory system" category through the Science Citation Index Expanded (SCI-E) and their inclusion in the first quartile of the Journal Citation Report (JCR). Methods: The literature search was performed in the SCI-E. Articles were selected for 2001-2010 for "respiratory system" using the descriptors "smok*" and "tobac*". Results: We found 1858 articles (ignoring collaboration) on the topic of smoking. The median number of published articles by five-year period was higher for the 2006-2010 period vs the 2001-2005 period; in contrast, the number of citations a…

Higher Fluid Balance Increases the Risk of Death From Sepsis: Results From a Large International Audit

2017

Contains fulltext : 177598.pdf (Publisher’s version ) (Closed access) OBJECTIVES: Excessive fluid therapy in patients with sepsis may be associated with risks that outweigh any benefit. We investigated the possible influence of early fluid balance on outcome in a large international database of ICU patients with sepsis. DESIGN: Observational cohort study. SETTING: Seven hundred and thirty ICUs in 84 countries. PATIENTS: All adult patients admitted between May 8 and May 18, 2012, except admissions for routine postoperative surveillance. For this analysis, we included only the 1,808 patients with an admission diagnosis of sepsis. Patients were stratified according to quartiles of cumulative f…

CellMinerHCC: a microarray-based expression database for hepatocellular carcinoma cell lines.

2012

Background & Aims Therapeutic options for hepatocellular carcinoma (HCC) still remain limited. Development of gene targeted therapies is a promising option. A better understanding of the underlying molecular biology is gained in in vitro experiments. However, even with targeted manipulation of gene expression varying treatment responses were observed in diverse HCC cell lines. Therefore, information on gene expression profiles of various HCC cell lines may be crucial to experimental designs. To generate a publicly available database containing microarray expression profiles of diverse HCC cell lines. Methods Microarray data were analyzed using an individually scripted R program package. Dat…

The Gypsy Database (GyDB) of mobile genetic elements.

2007

In this article, we introduce the Gypsy Database (GyDB) of mobile genetic elements, an in-progress database devoted to the non-redundant analysis and evolutionary-based classification of mobile genetic elements. In this first version, we contemplate eukaryotic Ty3/Gypsy and Retroviridae long terminal repeats (LTR) retroelements. Phylogenetic analyses based on the gag-pro-pol internal region commonly presented by these two groups strongly support a certain number of previously described Ty3/Gypsy lineages originally reported from reverse-transcriptase (RT) analyses. Vertebrate retroviruses (Retroviridae) are also constituted in several monophyletic groups consistent with genera proposed by t…

Characterization of disease-specific cellular abundance profiles of chronic inflammatory skin conditions from deconvolution of biopsy samples

2019

Background Psoriasis and atopic dermatitis are two inflammatory skin diseases with a high prevalence and a significant burden on the patients. Underlying molecular mechanisms include chronic inflammation and abnormal proliferation. However, the cell types contributing to these molecular mechanisms are much less understood. Recently, deconvolution methodologies have allowed the digital quantification of cell types in bulk tissue based on mRNA expression data from biopsies. Using these methods to study the cellular composition of the skin enables the rapid enumeration of multiple cell types, providing insight into the numerical changes of cell types associated with chronic inflammatory skin c…

Model independent assertions for integration of heterogeneous schemas

1992

Due to the proliferation of database applications, the integration of existing databases into a distributed or federated system is one of the major challenges in responding to enterprises' information requirements. Some proposed integration techniques aim at providing database administrators (DBAs) with a view definition language they can use to build the desired integrated schema. These techniques leave to the DBA the responsibility of appropriately restructuring schema elements from existing local schemas and of solving inter-schema conflicts. This paper investigates the assertion-based approach, in which the DBA's action is limited to pointing out corresponding elements in the schemas an…

Laparoscopic distal pancreatectomy: what factors are related to the learning curve?

2014

none 7 no PURPOSE: The factors related to the learning curve for laparoscopic distal pancreatectomy have rarely been evaluated. METHODS: A retrospective study of 32 patients who underwent a laparoscopic distal pancreatectomy performed at a high-volume center by a single pancreatic surgeon experienced with laparoscopic surgery was conducted. Pre-, intra- and postoperative data were collected. The primary endpoint was the length of the operation. The secondary endpoints were the conversion and reoperation rates, overall postoperative morbidity and mortality rates, the length of hospital stay and rate of unplanned splenectomy. RESULTS: The length of the operation and the cumulative sum of the …

DIAMIN: a software library for the distributed analysis of large-scale molecular interaction networks

2022

AbstractBackgroundHuge amounts of molecular interaction data are continuously produced and stored in public databases. Although many bioinformatics tools have been proposed in the literature for their analysis, based on their modeling through different types of biological networks, several problems still remain unsolved when the problem turns on a large scale.ResultsWe propose , that is, a high-level software library to facilitate the development of applications for the efficient analysis of large-scale molecular interaction networks. relies on distributed computing, and it is implemented in Java upon the framework Apache Spark. It delivers a set of functionalities implementing different ta…
