Rocker: Open source, easy-to-use tool for AUC and enrichment calculations and ROC visualization

2016

Receiver operating characteristics (ROC) curve with the calculation of area under curve (AUC) is a useful tool to evaluate the performance of biomedical and chemoinformatics data. For example, in virtual drug screening ROC curves are very often used to visualize the efficiency of the used application to separate active ligands from inactive molecules. Unfortunately, most of the available tools for ROC analysis are implemented into commercially available software packages, or are plugins in statistical software, which are not always the easiest to use. Here, we present Rocker, a simple ROC curve visualization tool that can be used for the generation of publication quality images. Rocker also…

Abstract. Endolithic microbial communities are prominent features of intertidal marine habitats, where they colonize a variety of substrates, contributing to their erosion. Almost 2 centuries worth of naturalistic studies focused on a few true-boring (euendolithic) phototrophs, but substrate preference has received little attention. The Isla de Mona (Puerto Rico) intertidal zone offers a unique setting to investigate substrate specificity of endolithic communities since various phosphate rock, limestone and dolostone outcrops occur there. High-throughput 16S rDNA genetic sampling, enhanced by targeted cultivation, revealed that, while euendolithic cyanobacteria were dominant operational tax…

Chip Formation and Control

2008

This chapter provides comprehensive engineering knowledge and modelling techniques applied in description of chip formation in the cutting zone and its separation from the bulk material, flow, and final breaking. Possible classification systems, including different chip shapes and physical mechanisms of their formation, are specified. The mechanisms of brittle fracture-based and shear-type chips are characterized in terms of plastic deformation and fracture mechanics. The models of the shear angle using different mechanical approaches are discussed. In addition, representative examples of FEM simulations of different types of chips for turning and milling operations are presented. Formulas …

THE ENVIROMENTAL PROBLEMS OF THE PIANA DEL SIGNORE (GELA, SICILY) FOR A CORRECT AGRONOMIC, CULTURAL AND LANDSCAPE UPGRADING AND ENHANCEMENT OF THE AR…

2017

In Sicily it is witnessing an environmental degradation that can be conducted to the human activity and the already known process of desertification. The present study had as object the c/da Piana del Signore in plain of Gela being an area characterized by an extreme aridity and salinity. Through consultation and study of the various researches realized on the area, the various environmental and territorial characteristics outlined, highlighting the issues and possible improvements. The objective was to outline the damages caused by man proposing possible routes for a correct requalification of the area in order to enhance a landscape of great agronomic and naturalistic interest. In fact to…

CLOVE: classification of genomic fusions into structural variation events

2017

Background A precise understanding of structural variants (SVs) in DNA is important in the study of cancer and population diversity. Many methods have been designed to identify SVs from DNA sequencing data. However, the problem remains challenging because existing approaches suffer from low sensitivity, precision, and positional accuracy. Furthermore, many existing tools only identify breakpoints, and so not collect related breakpoints and classify them as a particular type of SV. Due to the rapidly increasing usage of high throughput sequencing technologies in this area, there is an urgent need for algorithms that can accurately classify complex genomic rearrangements (involving more than …

HIPPIE v2.0: Enhancing meaningfulness and reliability of protein-protein interaction networks

2016

The increasing number of experimentally detected interactions between proteins makes it difficult for researchers to extract the interactions relevant for specific biological processes or diseases. This makes it necessary to accompany the large-scale detection of protein-protein interactions (PPIs) with strategies and tools to generate meaningful PPI subnetworks. To this end, we generated the Human Integrated Protein-Protein Interaction rEference or HIPPIE (http://cbdm.uni-mainz.de/hippie/). HIPPIE is a one-stop resource for the generation and interpretation of PPI networks relevant to a specific research question. We provide means to generate highly reliable, context-specific PPI networks …

Portable remote photoplethysmography device for monitoring of blood volume changes with high temporal resolution

2016

The compact remote photoplethysmography device for monitoring of blood volume pulsations from human skin were developed. The prototype device comprises electronics board with twelve circullary oriented bright near-infrared LED illuminators, which are precisely controlled, high-speed video camera and battery charging circuit. Device was tested in laboratory and could be used for non-contact monitoring of human blood volume changes in palm.

A multicenter study benchmarks software tools for label-free proteome quantification

2016

The consistent and accurate quantification of proteins by mass spectrometry (MS)-based proteomics depends on the performance of instruments, acquisition methods and data analysis software. In collaboration with the software developers, we evaluated OpenSWATH, SWATH2.0, Skyline, Spectronaut and DIA-Umpire, five of the most widely used software methods for processing data from SWATH-MS (sequential window acquisition of all theoretical fragment ion spectra), a method that uses data-independent acquisition (DIA) for label-free protein quantification. We analyzed high-complexity test datasets from hybrid proteome samples of defined quantitative composition acquired on two different MS instrument…
