Motif patterns in 2D
2008
AbstractMotif patterns consisting of sequences of intermixed solid and don’t-care characters have been introduced and studied in connection with pattern discovery problems of computational biology and other domains. In order to alleviate the exponential growth of such motifs, notions of maximal saturation and irredundancy have been formulated, whereby more or less compact subsets of the set of all motifs can be extracted, that are capable of expressing all others by suitable combinations. In this paper, we introduce the notion of maximal irredundant motifs in a two-dimensional array and develop initial properties and a combinatorial argument that poses a linear bound on the total number of …

This paper proposes a new method for blind mesh visual quality assessment (MVQA) based on a graph convolutional network. For that, we address the node classification problem to predict the perceived visual quality. First, two matrices representing the 3D mesh are considered: a graph adjacency matrix and a feature matrix. Both matrices are used as input to a shallow graph convolutional network. The network consists of two convolutional layers followed by a max-pooling layer to provide the final feature representation. With this structure, the Softmax classifier predicts the quality score category without the reference mesh’s availability. Experiments are conducted on four publicly available …

High-Performance PCR for Alleles Discrimination of Chromo-Helicase-DNA Binding Protein (CHD1) Gene in Bird Sexing
2023
Genetic analyses aiming at assessing the presence of specific sequences or alleles are often carried out by PCR. Sexing of most birds is nowadays based on PCR with “universal” primers and relies on the assessment of the presence of the sex-linked CHD1-Z and -W alleles. The entire workflow is relatively time-consuming, especially for batch analyses, whereas methods that allow carrying out the entire procedure in a short time are highly desirable. The only method for outdoor analyses reported so far relies on LAMP; however; it fails to work properly in Procellariiformes. Besides improving the LAMP test; we have developed a PCR-based DNA amplification procedure (named high-performance PCR); wh…
A simple DNA extraction method suitable for PCR detection of genetically modified maize.
2010
BACKGROUND: The polymerase chain reaction (PCR) is a powerful tool that is being increasingly used for detection of transgenic DNA. PCR requires only a minute quantity of template, but sensitive and accurate testing requires DNA of sufficient purity and free from inhibitors such as plant polysaccharides. Several standard protocols are available for this purpose, but they usually involve several steps, imply destruction of the maize kernel, or are time-consuming. Our aim was to develop a fast and simple extraction method to isolate a raw DNA-containing solution from maize tissues suitable for use as a template in a PCR-based detection assay with specific oligonucleotides directed to the iden…
A method to isolate cDNA-quality RNA from adult conifer needles and a psbA cDNA from Norway spruce
1996
Summary In order to investigate the expression of the psbA gene in damaged and undamaged Norway spruce trees ( Picea abies ) a cDNA clone encoding the D1 protein was isolated via RT-PCR. Applying a method developed by Schneiderbauer et al. (1991) with some modifications, we were able to obtain the required RNA from mature needles and successfully reverse transcribe it into cDNA. Sequence analysis of the cDNA clone revealed an open reading frame (ORF) encoding a 353 amino acid polypeptide that is highly homologous to the D1 protein sequences deduced from higher plant psbA genes. A 4 bp insertion, directly following the stop codon ochre (TAA), was found by comparison with two Pinus species, t…

Direct and fast determination of polychlorinated biphenyls in contaminated soils and sediments by thermal desorption-gas chromatography-tandem mass s…
2019
Abstract A direct procedure based on thermal desorption-gas chromatography-tandem mass spectrometry (TD–GC–MS–MS) was developed for the fast extraction of seven polychlorinated biphenyls (PCBs) from sediments and soils. PCBs were directly extracted, from 20 to 75 mg of sample, without any chemical pre-treatment or use of organic solvents, after the addition of 10 µL internal standard (PCB 195) in acetone. Sample treatment was totally automated. PCBs were extracted at 250 °C for 20 min, using a helium flow and the PCBs were trapped in a cryogenic Tenax trap at −10 °C. After that, analytes were directly desorbed at 270 °C and introduced to the GC–MS–MS system. Recoveries were established usin…
Assessment of two extraction methods to determine pesticides in soils, sediments and sludges. Application to the Túria River Basin.
2014
Pressurized liquid extraction (PLE) and Quick, Easy, Cheap, Effective, Rugged and Safe (QuEChERS) extraction methods were optimized for the simultaneous determination of 50 pesticides in sediment, soils and sewage sludge. For QuEChERS development, several buffers and dispersive solid-phase extraction clean-up (dSPE) sorbents were tested. In the PLE method, several parameters affecting the extraction efficiency, such as organic solvent, amount of sample, cell size, temperature, pressure, static time, number of cycles and % of flush, as well as sorbent used for the on-line clean up, were also evaluated. PLE and QuEChERS were assessed and compared in obtained recoveries (33-89% versus 25-120%)…
