Penalized classification for optimal statistical selection of markers from high-throughput genotyping: application in sheep breeds

2018

The identification of individuals’ breed of origin has several practical applications in livestock and is useful in different biological contexts such as conservation genetics, breeding and authentication of animal products. In this paper, penalized multinomial regression was applied to identify the minimum number of single nucleotide polymorphisms (SNPs) from high-throughput genotyping data for individual assignment to dairy sheep breeds reared in Sicily. The combined use of penalized multinomial regression and stability selection reduced the number of SNPs required to 48. A final validation step on an independent population was carried out obtaining 100% correctly classified individuals. …

Native arbuscular mycorrhizal symbiosis alters foliar bacterial community composition.

2017

The effects of arbuscular mycorrhizal (AM) fungi on plant-associated microbes are poorly known. We tested the hypothesis that colonization by an AM fungus affects microbial species richness and microbial community composition of host plant tissues. We grew the grass, Deschampsia flexuosa in a greenhouse with or without the native AM fungus, Claroideoglomus etunicatum. We divided clonally produced tillers into two parts: one inoculated with AM fungus spores and one without AM fungus inoculation (non-mycorrhizal, NM). We characterized bacterial (16S rRNA gene) and fungal communities (internal transcribed spacer region) in surface-sterilized leaf and root plant compartments. AM fungus inoculat…

A Bimolecular Multicellular Complementation System for the Detection of Syncytium Formation: A New Methodology for the Identification of Nipah Virus …

2019

Fusion of viral and cellular membranes is a key step during the viral life cycle. Enveloped viruses trigger this process by means of specialized viral proteins expressed on their surface, the so-called viral fusion proteins. There are multiple assays to analyze the viral entry including those that focus on the cell-cell fusion induced by some viral proteins. These methods often rely on the identification of multinucleated cells (syncytium) as a result of cell membrane fusions. In this manuscript, we describe a novel methodology for the study of cell-cell fusion. Our approach, named Bimolecular Multicellular Complementation (BiMuC), provides an adjustable platform to qualitatively and quanti…

Does higher technical efficiency induce a higher service level? A paradox association in the context of port operations

2020

Abstract Researchers and practitioners are benchmarking technical efficiency of ports and exploring the drivers of high efficiency. Paradoxically, this study argues that high technical efficiency (TE = 1) is not always essential, but an optimal level needs to be achieved while balancing the port service level. This study applies data envelopment analysis (DEA) and free disposal hull (FDH) methods to perform efficiency rankings of 38 container terminals from 17 different ports in 12 Asian countries. Four terminals are technically efficient (TE = 1) in all frontier approaches, thereof one Bangladeshi, one Chinese, one Indian and one Vietnamese. Furthermore, this study presents a case study co…

Using AHP methodology for prioritizing the actions in the transport sector in the frame of SECAPs

2020

The drafting of the Sustainable Energy and Climate Action Plan, required for the local authorities joining the Covenant of Mayors initiative, is an opportunity to plan actions reducing greenhouse gas emissions in the transport sector. Choosing the measures to implement requires the application of a methodology that compares them, considering costs and impacts in terms of energy consumption, emissions reduction, and social benefits. The paper aims to develop a method based on the typical approach of the Analytical Hierarchy Process, supporting decisions in the transport sector in the frame of the drafting of SECAP. The method allows determining the priority actions and the optimal allocation…

Observation of $Z$ production in proton-lead collisions at LHCb

2014

The first observation of $Z$ boson production in proton-lead collisions at a centre-of-mass energy per proton-nucleon pair of $\sqrt{s_{NN}}=5~\text{TeV}$ is presented. The data sample corresponds to an integrated luminosity of $1.6~\text{nb}^{-1}$ collected with the LHCb detector. The $Z$ candidates are reconstructed from pairs of oppositely charged muons with pseudorapidities between 2.0 and 4.5 and transverse momenta above $20~\text{GeV}/c$. The invariant dimuon mass is restricted to the range $60-120~\text{GeV}/c^2$. The $Z$ production cross-section is measured to be \begin{eqnarray*} _{Z\to^+^-}(\text{fwd})&=&13.5^{+5.4}_{-4.0}\text{(stat.)}\pm1.2\text{(syst.)}~\text{nb} …

Untargeted metabolomics to explore the oxidation processes during shelf life of pork patties treated with guarana seed extracts

2019

The changes of metabolites in pork patties with different antioxidants added (control without antioxidants, 200 mg kg(-1) butylated hydroxytoluene (BHT) and 250 mg kg(-1) guarana seed extracts (GSEs)) under modified atmosphere (80% O-2 and 20% CO2) for 18 days of refrigerated storage were evaluated. Untargeted metabolomic approach based on UHPLC-ESI-QTOF-MS analysis was applied. GSE phytochemical profile revealed a wide variety of compounds (caffeine, glycerol 1-propanoate, amino acids, alkaloids and glycerophospholipids), together with antioxidants (tyrosols, procyanidins and flavonoids). Important differences in BHT and GSE patties metabolomic profiles were found during storage. Most of t…

Extra-virgin olive oils storage: Effect on constituents of biological significance

2021

Abstract The high oxidative stability of virgin olive oil with respect to other vegetable oils is mainly due to its fatty acid composition, in particular, to the high monounsaturated-to-polyunsaturated ratio, and to the presence of minor compounds that play a major role in preventing oxidation. In spite of its high stability, virgin olive oil is susceptible to oxidative processes, such as enzymatic oxidation, photooxidation, and autoxidation, which mainly occur during processing and storage. Generally, extra-virgin olive oil has a relatively long shelf life of 16–18 months of storage at room temperature. The study of shelf life is generally based on determining of quality parameters (acidit…
