Large-scale compression of genomic sequence databases with the Burrows-Wheeler transform

Motivation The Burrows-Wheeler transform (BWT) is the foundation of many algorithms for compression and indexing of text data, but the cost of computing the BWT of very large string collections has prevented these techniques from being widely applied to the large sets of sequences often encountered as the outcome of DNA sequencing experiments. In previous work, we presented a novel algorithm that allows the BWT of human genome scale data to be computed on very moderate hardware, thus enabling us to investigate the BWT as a tool for the compression of such datasets. An efficient algorithm for stopping on a sink in a directed graph

Abstract Vertices of an unknown directed graph of order n are revealed one by one in some random permutation. At each point, we know the subgraph induced by the revealed vertices. Our goal is to stop on a sink, a vertex with no out-neighbors. We show that if a sink exists this can be achieved with probability Θ ( 1 / n ) , which is best possible.

A combinatorial view on string attractors

Abstract The notion of string attractor has recently been introduced in [Prezza, 2017] and studied in [Kempa and Prezza, 2018] to provide a unifying framework for known dictionary-based compressors. A string attractor for a word w = w 1 w 2 ⋯ w n is a subset Γ of the positions { 1 , … , n } , such that all distinct factors of w have an occurrence crossing at least one of the elements of Γ. In this paper we explore the notion of string attractor by focusing on its combinatorial properties. Comparing DNA sequence collections by direct comparison of compressed text indexes

Popular sequence alignment tools such as BWA convert a reference genome to an indexing data structure based on the Burrows-Wheeler Transform (BWT), from which matches to individual query sequences can be rapidly determined. However the utility of also indexing the query sequences themselves remains relatively unexplored. Here we show that an all-against-all comparison of two sequence collections can be computed from the BWT of each collection with the BWTs held entirely in external memory, i.e. on disk and not in RAM. Plantar pressure and EMG activity of simulated and actual ski jumping take-off

Plantar pressures and activation of the four muscles (VL - vastus lateralis, GL - gluteus, TA - tibialis anterior and GA - lat. gastrocnemius) were measured from ten ski jumpers under simulated laboratory conditions with training shoes (Lab TS) and with jumping boots (Lab JB) as well as in actual hill jumping conditions (Hill). The most significant differences between measured conditions were found in muscle activation patterns and plantar pressures prior to take-off. Interpretation of EXAFS in scheelite-type AWO4(A = Ca, Sr, Ba) compounds using molecular dynamics simulations

In this work we successfully interpret the W L3-edge EXAFS spectra in scheelite-type AWO4 (A = Ca, Sr, Ba) compounds using a combination of classical NVT molecular dynamics (MD) and ab initio multiple-scattering (MS) theory. The configuration-averaged EXAFS spectra show good agreement with our room temperature experimental data supporting the reliability of the developed force-field models. The contributions from all coordination shells up to 6 A are elucidated. The contribution of the MS effects into the total EXAFS signal in AWO4 compounds is small, being around 10%.
