MLML2R: an R package for maximum likelihood estimation of DNA methylation and hydroxymethylation proportions.

2019

Abstract Accurately measuring epigenetic marks such as 5-methylcytosine (5-mC) and 5-hydroxymethylcytosine (5-hmC) at the single-nucleotide level, requires combining data from DNA processing methods including traditional (BS), oxidative (oxBS) or Tet-Assisted (TAB) bisulfite conversion. We introduce the R package MLML2R, which provides maximum likelihood estimates (MLE) of 5-mC and 5-hmC proportions. While all other available R packages provide 5-mC and 5-hmC MLEs only for the oxBS+BS combination, MLML2R also provides MLE for TAB combinations. For combinations of any two of the methods, we derived the pool-adjacent-violators algorithm (PAVA) exact constrained MLE in analytical form. For the…

A spatially filtered mixture of β-convergence regressions for EU regions, 1980–2002

2007

Assessing regional growth and convergence across Europe is a matter of primary relevance. Empirical models that do not account for structural heterogeneities and spatial effects may face serious misspecification problems. In this work, a mixture regression approach is applied to the beta-convergence model, in order to produce an endogenous selection of regional growth patterns. A priori choices, such as North-South or centre-periphery divisions, are avoided. In addition to this, we deal with the spatial dependence existing in the data, applying a local filter to the data. The results indicate that spatial effects matter, and either absolute, conditional, or club convergence, if extended to …

A gradient-based deletion diagnostic measure for generalized linear mixed models

2016

ABSTRACTA gradient-statistic-based diagnostic measure is developed in the context of the generalized linear mixed models. Its performance is assessed by some real examples and simulation studies, in terms of ability in detecting influential data structures and of concordance with the most used influence measures.

Thermalization of Random Motion in Weakly Confining Potentials

2010

We show that in weakly confining conservative force fields, a subclass of diffusion-type (Smoluchowski) processes, admits a family of "heavy-tailed" non-Gaussian equilibrium probability density functions (pdfs), with none or a finite number of moments. These pdfs, in the standard Gibbs-Boltzmann form, can be also inferred directly from an extremum principle, set for Shannon entropy under a constraint that the mean value of the force potential has been a priori prescribed. That enforces the corresponding Lagrange multiplier to play the role of inverse temperature. Weak confining properties of the potentials are manifested in a thermodynamical peculiarity that thermal equilibria can be approa…

Thermodynamic approach to vortex production and diffusion in inhomogeneous superfluid turbulence

2014

In this paper, we use a non-equilibrium thermodynamic framework to generalize a previous nonlocal model of counterflow superfluid turbulence to incorporate some new coupled terms which may be relevant in the evolution of inhomogeneous vortex tangles. The theory chooses as fundamental fields the energy density, the heat flux, and the averaged vortex line length per unit volume. The constitutive quantities are assumed to depend on the fundamental fields and on their first spatial derivatives, allowing us to describe thermal dissipation, vortex diffusion and a new contribution to vortex formation. The restrictions on the constitutive relations are deduced from the entropy principle, using the …

Design-based estimation for geometric quantiles with application to outlier detection

2010

Geometric quantiles are investigated using data collected from a complex survey. Geometric quantiles are an extension of univariate quantiles in a multivariate set-up that uses the geometry of multivariate data clouds. A very important application of geometric quantiles is the detection of outliers in multivariate data by means of quantile contours. A design-based estimator of geometric quantiles is constructed and used to compute quantile contours in order to detect outliers in both multivariate data and survey sampling set-ups. An algorithm for computing geometric quantile estimates is also developed. Under broad assumptions, the asymptotic variance of the quantile estimator is derived an…

Bayesian measures of surprise for outlier detection

2003

From a Bayesian point of view, testing whether an observation is an outlier is usually reduced to a testing problem concerning a parameter of a contaminating distribution. This requires elicitation of both (i) the contaminating distribution that generates the outlier and (ii) prior distributions on its parameters. However, very little information is typically available about how the possible outlier could have been generated. Thus easy, preliminary checks in which these assessments can often be avoided may prove useful. Several such measures of surprise are derived for outlier detection in normal models. Results are applied to several examples. Default Bayes factors, where the contaminating…

Using Complex Surveys to Estimate theL1-Median of a Functional Variable: Application to Electricity Load Curves

2012

Mean proles are widely used as indicators of the electricity consumption habits of customers. Currently, Electricit e De France (EDF), estimates class load proles by using point-wise mean function. Unfortunately, it is well known that the mean is highly sensitive to the presence of outliers, such as one or more consumers with unusually high-levels of consumption. In this paper, we propose an alternative to the mean prole: the L1-median prole which is more robust. When dealing with large datasets of functional data (load curves for example), survey sampling approaches are useful for estimating the median prole and avoid storing all of the data. We propose here estimators of the median trajec…

Can fiscal policy stimulus boost economic recovery

2011

We assess the role played by fiscal policy in explaining the dynamics of asset markets. Using a panel of ten industrialized countries, we show that a positive fiscal shock has a negative impact in both stock and housing prices. However, while stock prices immediately adjust to the shock and the effect of fiscal policy is temporary, housing prices gradually and persistently fall. Consequently, the attempts of fiscal policy to mitigate stock price developments (e.g. via taxes on capital gains) may severely de-stabilize housing markets. The empirical findings also point to significant fiscal multiplier effects in the context of severe housing busts, which gives rise to the importance of the im…

An efficient framework for the elasto-plastic reliability assessment of uncertain wind excited systems

2016

Abstract In this paper a method to efficiently evaluate the reliability of elastic-perfectly plastic structures is proposed. The method is based on combining dynamic shakedown theory with Subset Simulation. In particular, focus is on describing the shakedown behavior of uncertain elasto-plastic systems driven by stochastic wind loads. The ability of the structure to shakedown is assumed as a limit state separating plastic collapse from a safe, if not elastic, state of the structure. The limit state is therefore evaluated in terms of a probabilistic load multiplier estimated through solving a series of linear programming problems posed in terms of the responses of the underlying linear elast…
