The reverse transcription signature of N-1-methyladenosine in RNA-Seq is sequence dependent

2015

The combination of Reverse Transcription (RT) and high-throughput sequencing has emerged as a powerful combination to detect modified nucleotides in RNA via analysis of either abortive RT-products or of the incorporation of mismatched dNTPs into cDNA. Here we simultaneously analyze both parameters in detail with respect to the occurrence of N-1-methyladenosine (m1A) in the template RNA. This naturally occurring modification is associated with structural effects, but it is also known as a mediator of antibiotic resistance in ribosomal RNA. In structural probing experiments with dimethylsulfate, m1A is routinely detected by RT-arrest. A specifically developed RNA-Seq protocol was tailored to …

Evidence for Human Adaptation and Foodborne Transmission of Livestock-Associated Methicillin-Resistant Staphylococcus aureus

2016

We investigated the evolution and epidemiology of a novel livestock-associated methicillin-resistant Staphylococcus aureus strain, which colonizes and infects urban-dwelling Danes even without a Danish animal reservoir. Genetic evidence suggests both poultry and human adaptation, with poultry meat implicated as a probable source.

Feasibility and reproducibility of electroencephalography-based corticokinematic coherence

2020

Corticokinematic coherence (CKC) is the phase coupling between limb kinematics and cortical neurophysiological signals, reflecting cortical processing of proprioceptive afference, and it is reproducible when estimated with magnetoencephalography (MEG). However, feasibility and reproducibility of CKC based on electroencephalography (EEG) is still unclear and is the primary object of the present report. Thirteen healthy right-handed volunteers (seven females, 21.7 ± 4.3 yr) participated in two combined MEG/EEG sessions 12.6 ± 1.3 mo apart. Participants' dominant and nondominant index finger was continuously moved at 3 Hz for 4 min separately using a pneumatic-movement actuator. Coherence was …

Intracellular Cytokine Staining and Flow Cytometry: Considerations for Application in Clinical Trials of Novel Tuberculosis Vaccines.

2015

Intracellular cytokine staining combined with flow cytometry is one of a number of assays designed to assess T-cell immune responses. It has the specific advantage of enabling the simultaneous assessment of multiple phenotypic, differentiation and functional parameters pertaining to responding T-cells, most notably, the expression of multiple effector cytokines. These attributes make the technique particularly suitable for the assessment of T-cell immune responses induced by novel tuberculosis vaccines in clinical trials. However, depending upon the particular nature of a given vaccine and trial setting, there are approaches that may be taken at different stages of the assay that are more s…

Artificial intelligence for image-guided prostate brachytherapy procedures

2020

Radiotherapy procedures aim at exposing cancer cells to ionizing radiation. Permanently implanting radioactive sources near to the cancer cells is a typical technique to cure early-stage prostate cancer. It involves image acquisition of the patient, delineating the target volumes and organs at risk on different medical images, treatment planning, image-guided radioactive seed delivery, and post-implant evaluation. Artificial intelligence-based medical image analysis can benefit radiotherapy procedures. It can help to facilitate and improve the efficiency of the procedures by automatically segmenting target organs and extrapolating clinically relevant information. However, manual delineation…

Pimasertib Versus Dacarbazine in Patients With Unresectable NRAS-Mutated Cutaneous Melanoma: Phase II, Randomized, Controlled Trial with Crossover

2020

This study investigated the efficacy and safety of pimasertib (MEK1/MEK2 inhibitor) versus dacarbazine (DTIC) in patients with untreated NRAS-mutated melanoma. Phase II, multicenter, open-label trial. Patients with unresectable, stage IIIc/IVM1 NRAS-mutated cutaneous melanoma were randomized 2:1 to pimasertib (60 mg
