Comparing equilibration schemes of high-molecular-weight polymer melts with topological indicators.

Abstract Recent theoretical studies have demonstrated that the behaviour of molecular knots is a sensitive indicator of polymer structure. Here, we use knots to verify the ability of two state-of-the-art algorithms—configuration assembly and hierarchical backmapping—to equilibrate high-molecular-weight (MW) polymer melts. Specifically, we consider melts with MWs equivalent to several tens of entanglement lengths and various chain flexibilities, generated with both strategies. Quantum knots in Bose-Einstein condensates created by counterdiabatic control

We theoretically study the creation of knot structures in the polar phase of spin-1 BECs using the counterdiabatic protocol in an unusual fashion. We provide an analytic solution to the evolution of the external magnetic field that is used to imprint the knots. As confirmed by our simulations using the full three-dimensional spin-1 Gross-Pitaevskii equation, our method allows for the precise control of the Hopf charge as well as the creation time of the knots. The knots with Hopf charge exceeding unity display multiple nested Hopf links.

Non-isospectral Hamiltonians, intertwining operators and hidden hermiticity

We have recently proposed a strategy to produce, starting from a given hamiltonian $h_1$ and a certain operator $x$ for which $[h_1,xx^\dagger]=0$ and $x^\dagger x$ is invertible, a second hamiltonian $h_2$ with the same eigenvalues as $h_1$ and whose eigenvectors are related to those of $h_1$ by $x^\dagger$. Here we extend this procedure to build up a second hamiltonian, whose eigenvalues are different from those of $h_1$, and whose eigenvectors are still related as before. This new procedure is also extended to crypto-hermitian hamiltonians.

Description and evolution of anisotropy in superfluid vortex tangles with counterflow and rotation

We examine several vectorial and tensorial descriptions of the geometry of turbulent vortex tangles. We study the anisotropy in rotating counterflow experiments, in which the geometry of the tangle is especially interesting because of the opposite effects of rotation, which orients the vortices, and counterflow, which randomizes them. We propose to describe the anisotropy and the polarization of the vortex tangle through a tensor, which contains the first and second moments of the distribution of the unit vector ${\mathbf{s}}^{\ensuremath{'}}$ locally tangent to the vortex lines. Presentations for the punctured mapping class groups in terms of Artin groups

Consider an oriented compact surface F of positive genus, possibly with boundary, and a finite set P of punctures in the interior of F, and define the punctured mapping class group of F relatively to P to be the group of isotopy classes of orientation-preserving homeomorphisms h: F-->F which pointwise fix the boundary of F and such that h(P) = P. In this paper, we calculate presentations for all punctured mapping class groups. More precisely, we show that these groups are isomorphic with quotients of Artin groups by some relations involving fundamental elements of parabolic subgroups.

A Monte Carlo Study of Knots in Long Double-Stranded DNA Chains.

We determine knotting probabilities and typical sizes of knots in double-stranded DNA for chains of up to half a million base pairs with computer simulations of a coarse-grained bead-stick model: Single trefoil knots and composite knots which include at least one trefoil as a prime factor are shown to be common in DNA chains exceeding 250,000 base pairs, assuming physiologically relevant salt conditions. The analysis is motivated by the emergence of DNA nanopore sequencing technology, as knots are a potential cause of erroneous nucleotide reads in nanopore sequencing devices and may severely limit read lengths in the foreseeable future. Protein knots, mostly regarded as intriguing oddities, are gradually being recognized as significant structural motifs. Seven distinctly knotted folds have already been identified. It is by and large unclear how these exceptional structures actually fold, and only recently, experiments and simulations have begun to shed some light on this issue. In checking the new protein structures submitted to the Protein Data Bank, we encountered the most complex and the smallest knots to date: A recently uncovered α-haloacid dehalogenase structure contains a knot with six crossings, a so-called Stevedore knot, in a projection onto a plane. Anomalous partially hyperbolic diffeomorphisms III: Abundance and incoherence

Let $M$ be a closed 3-manifold which admits an Anosov flow. In this paper we develop a technique for constructing partially hyperbolic representatives in many mapping classes of $M$. We apply this technique both in the setting of geodesic flows on closed hyperbolic surfaces and for Anosov flows which admit transverse tori. We emphasize the similarity of both constructions through the concept of $h$-transversality, a tool which allows us to compose different mapping classes while retaining partial hyperbolicity. Finite type invariants of knots in homology 3-spheres with respect to null LP-surgeries

We study a theory of finite type invariants for null-homologous knots in rational homology 3-spheres with respect to null Lagrangian-preserving surgeries. It is an analogue in the setting of the rational homology of the Goussarov-Rozansky theory for knots in integral homology 3-spheres. We give a partial combinatorial description of the graded space associated with our theory and determine some cases when this description is complete.
