GPU-accelerated exhaustive search for third-order epistatic interactions in case–control studies
2015
This is a post-peer-review, pre-copyedit version of an article published in Journal of Computational Science. The final authenticated version is available online at: https://doi.org/10.1016/j.jocs.2015.04.001 [Abstract] Interest in discovering combinations of genetic markers from case–control studies, such as Genome Wide Association Studies (GWAS), that are strongly associated to diseases has increased in recent years. Detecting epistasis, i.e. interactions among k markers (k ≥ 2), is an important but time consuming operation since statistical computations have to be performed for each k-tuple of measured markers. Efficient exhaustive methods have been proposed for k = 2, but exhaustive thi…

This paper presents the use of Support Vector Machines (SVMs) for prediction and analysis of antisense oligonucleotide (AO) efficacy. The collected database comprises 315 AO molecules including 68 features each, inducing a problem well-suited to SVMs. The task of feature selection is crucial given the presence of noisy or redundant features, and the well-known problem of the curse of dimensionality. We propose a two-stage strategy to develop an optimal model: (1) feature selection using correlation analysis, mutual information, and SVM-based recursive feature elimination (SVM-RFE), and (2) AO prediction using standard and profiled SVM formulations. A profiled SVM gives different weights to …
Feature Selection Approach based on Mutual Information and Partial Least Squares
2014
Feature selection technology can improve the modeling accuracy and reduce model’s complexity, especially for the high dimensional spectral data. Aim at this problem, feature selection approach based on mutual information (MI) and partial least square (PLS) is proposed in this paper. MI values between features and responsible variable are calculated, and the threshold value using to select final features is optimal selected based on PLS algorithm. The numbers of the latent values of the PLS and the threshold value of MI are selected according the modeling performance simultaneously. The experimental results based on the near-infrared spectrum show that the proposed approach has better perfor…
Visual Cortex Performs a Sort of Non-linear ICA
2010
Here, the standard V1 cortex model optimized to reproduce image distortion psychophysics is shown to have nice statistical properties, e.g. approximate factorization of the PDF of natural images. These results confirm the efficient encoding hypothesis that aims to explain the organization of biological sensors by information theory arguments.
Vārdu savienojumu variācijas angļu valodas variantu tīmekļa korpusos
2020
Kopš pasaulē internets ir kļuvis aizvien pieejamāks, palielinājusies arī saziņa starp cilvēkiem visā pasaulē. Šāda informācijas apmaiņa var izraisīt globalizācijas efektu valodās vai valodu variantos, it īpaši valstiskajā līmenī. Analīze tika veikta divos korpusos – Corpus of Global Web-Based English (GloWbE) un Corpus of Four Nat…
Synergistic and Redundant Brain-Heart Information in Patients with Focal Epilepsy
2020
In this work, partial information decomposition (PID) was applied to the time series of heart rate and EEG amplitude variability to investigate the dynamical interactions in brain-heart coupling before and after epileptic seizures. From ECG and EEG signals collected on 23 children suffering from focal epilepsy, the RR intervals and the EEG variance at ipsilateral and contralateral temporal electrodes were computed in four different time windows before and after the seizures. Static PID was used to obtain redundant, unique and synergistic components of the total information shared between the series of RR and EEG variance. Results highlight, in the progression from preictal to postictal stat…
Evaluating similarity measures for gaze patterns in the context of representational competence in physics education
2018
The competent handling of representations is required for understanding physics' concepts, developing problem-solving skills, and achieving scientific expertise. Using eye-tracking methodology, we present the contributions of this paper as follows: We first investigated the preferences of students with the different levels of knowledge; experts, intermediates, and novices, in representational competence in the domain of physics problem-solving. It reveals that experts more likely prefer to use vector than other representations. Besides, a similar tendency of table representation usage was observed in all groups. Also, diagram representation has been used less than others. Secondly, we evalu…
Nonlinear brain-heart interactions in children with focal epilepsy assessed by mutual information of EEG and heart rate variability
2019
Network physiology is a recent approach describing the human body as an integrated network composed of several organ systems which continuously interact to produce healthy and diseased states. In this work, we apply the network physiology paradigm to study dynamical interactions between EEG activity and heart rate variability in children suffering from focal epilepsy. We aim to study the characteristics of brainheart coupling between, before, and after seizures to better understand the physiological mechanisms underlying seizure onset in the pre-ictal phase and the recovery of normal autonomic function in the post-ictal phase. In perspective, linking the dynamic information of brain-heart c…
Multi-modal Image Registration Using Fuzzy Kernel Regression
2009
This paper presents a study aimed to the realization of a novel multiresolution registration framework. The transformation function is computed iteratively as a composition of local deformations determined by the maximization of mutual information. At each iteration, local transformations are joint together using fuzzy kernel regression. This technique represents the core of the mothod and it's formally described from a probabilistic perspective. It avoids blocking artifacts and allows to keep the final deformation spatially congruent and smooth. Both qualitative and quantitative experimental results show that this approach is equally effective for registering datasets acquired from both si…
Measuring the Rate of Information Exchange in Point-Process Data With Application to Cardiovascular Variability
2022
The amount of information exchanged per unit of time between two dynamic processes is an important concept for the analysis of complex systems. Theoretical formulations and data-efficient estimators have been recently introduced for this quantity, known as the mutual information rate (MIR), allowing its continuous-time computation for event-based data sets measured as realizations of coupled point processes. This work presents the implementation of MIR for point process applications in Network Physiology and cardiovascular variability, which typically feature short and noisy experimental time series. We assess the bias of MIR estimated for uncoupled point processes in the frame of surrogate…
