Using R via PHP for Teaching Purposes: R-php

2006

This paper deals with the R-php statistical software, that is an environment for statistical analysis, freely accessible and attainable through the World Wide Web, based on R. Indeed, this software uses, as "engine" for statistical analyses, R via PHP and its design has been inspired by a paper of de Leeuw (1997). R-php is based on two modules: a base module and a point-and-click module. R-php base allows the simple editing of R code in a form. R-php point-and-click allows some statistical analyses by means of a graphical user interface (GUI): then, to use this module it is not necessary for the user to know the R environment, but all the allowed analyses can be performed by using the compu…

Multiple sequence editing by spreadsheet.

1990

Spreadsheets have several functions and facilities that make them good candidates to be used as multiple sequence editors. They can be easily programmed (even by non-programmers) with macros that allow them to fit the needs of the user, free of the restrictions that programs written by other people have. Here I present a sheet containing a set of macros written for Lotus 1-2-3

A decision support system methodology for forecasting of time series based on soft computing

2006

Exponential procedures are widely used as forecasting techniques for inventory control and business planning. A number of modifications to the generalized exponential smoothing (Holt-Winters) approach to forecasting univariate time series is presented, which have been adapted into a tool for decision support systems. This methodology unifies the phases of estimation and model selection into just one optimization framework which permits the identification of robust solutions. This procedure may provide forecasts from different versions of exponential smoothing by fitting the updated formulas of Holt-Winters and selects the best method using a fuzzy multicriteria approach. The elements of the…

Testing for local structure in spatiotemporal point pattern data

2017

The detection of clustering structure in a point pattern is one of the main focuses of attention in spatiotemporal data mining. Indeed, statistical tools for clustering detection and identification of individual events belonging to clusters are welcome in epidemiology and seismology. Local second-order characteristics provide information on how an event relates to nearby events. In this work, we extend local indicators of spatial association (known as LISA functions) to the spatiotemporal context (which will be then called LISTA functions). These functions are then used to build local tests of clustering to analyse differences in local spatiotemporal structures. We present a simulation stud…

NeoFox: annotating neoantigen candidates with neoantigen features

2020

Abstract Summary The detection and prediction of true neoantigens is of great importance for the field of cancer immunotherapy. Wesearched the literature for proposed neoantigen features and integrated them into a toolbox called NEOantigen Feature toolbOX (NeoFox). NeoFox is an easy-to-use Python package that enables the annotation of neoantigen candidates with 16 neoantigen features. Availability and implementation NeoFox is freely available as an open source Python package released under the GNU General Public License (GPL) v3 license at https://github.com/TRON-Bioinformatics/neofox. Supplementary information Supplementary data are available at Bioinformatics online.

Is there a cost at encoding words with joined letters during visual word recognition?

2018

Abstract For simplicity, models of visual-word recognition have focused on printed words composed of separated letters, thus overlooking the processing of cursive words. Manso de Zuniga, Humphreys, and Evett (1991) claimed that there is an early “cursive normalization” encoding stage when processing written words with joined letters. To test this claim, we conducted a lexical decision experiment in which words were presented either with separated or joined letters. To examine if the cost of letter segmentation occurs early in processing, we also manipulated a factor (i.e., word-frequency) that is posited to affect subsequent lexical processing. Results showed faster response times for the w…

Multivariate Nonparametric Tests

2004

Multivariate nonparametric statistical tests of hypotheses are described for the one-sample location problem, the several-sample location problem and the problem of testing independence between pairs of vectors. These methods are based on affine-invariant spatial sign and spatial rank vectors. They provide affine-invariant multivariate generalizations of the univariate sign test, signed-rank test, Wilcoxon rank sum test, Kruskal–Wallis test, and the Kendall and Spearman correlation tests. While the emphasis is on tests of hypotheses, certain references to associated affine-equivariant estimators are included. Pitman asymptotic efficiencies demonstrate the excellent performance of these meth…

Flexible latent trait aggregation to analyze employability after the Ph.D. in Italy

2015

The analysis of satisfaction, employability and economic perspectives after the Ph.D. in Italy has not received adequate attention in the past, especially in terms of comparison among universities. To analyze these aspects, in this paper we consider data from the survey ‘Statistica in TEma di Laureati e LAvoro’ on doctors who achieved the title on 2007, 2008 and 2009 [CILEA, Laureati STELLA, indagine occupazionale post-dottorato, dottori di ricerca 2007–2008, Tech. To deal with the complex, multidimensional nature of the concept, we propo…

Assessing local differences between the spatio-temporal second-order structure of two point patterns occurring on the same linear network

2021

Abstract We introduce Local Indicators of Spatio-Temporal Association (LISTA) functions on linear networks and use them to build a statistical test for local second-order structure. This allows to identify differences in the spatio-temporal clustering behaviour of two point patterns, a point pattern of interest and a background one, both occurring on the same linear network. We assess the performance of the testing procedure for local second-order structure through simulation studies under a variety of scenarios that also account for different generating point processes. We show that the proposed local test is able to correctly identify the spatio-temporal difference in the local second-ord…
