Interaction of C 60 fullerenes with asymmetric and curved lipid membranes: a molecular dynamics study

2015

Interaction of fullerenes with asymmetric and curved DOPC/DOPS bicelles is studied by means of coarse-grained molecular dynamics simulations. The effects caused by asymmetric lipid composition of the membrane leaflets and the curvature of the membrane are analyzed. It is shown that the aggregates of fullerenes prefer to penetrate into the membrane in the regions of the moderately positive mean curvature. Upon penetration into the hydrophobic core of the membrane fullerenes avoid the regions of the extreme positive or the negative curvature. Abstract We consider systems of ordinary differential equations that arise in the theory of gene regulatory networks. These systems can be of arbitrary size but of definite structure that depends on the choice of regulatory matrices. Attractors play the decisive role in behaviour of elements of such systems. We study the structure of simple attractors that consist of a number of critical points for several choices of regulatory matrices.

Efficient Online Laplacian Eigenmap Computation for Dimensionality Reduction in Molecular Phylogeny via Optimisation on the Sphere

Reconstructing the phylogeny of large groups of large divergent genomes remains a difficult problem to solve, whatever the methods considered. Methods based on distance matrices are blocked due to the calculation of these matrices that is impossible in practice, when Bayesian inference or maximum likelihood methods presuppose multiple alignment of the genomes, which is itself difficult to achieve if precision is required. In this paper, we propose to calculate new distances for randomly selected couples of species over iterations, and then to map the biological sequences in a space of small dimension based on the partial knowledge of this genome similarity matrix. A model of COVID-19 pandemic evolution in African countries

We studied the COVID-19 pandemic evolution in selected African countries. For each country considered, we modeled simultaneously the data of the active, recovered and death cases. In this study, we used a year of data since the first cases were reported. We estimated the time-dependent basic reproduction numbers, $R_0$, and the fractions of infected but unaffected populations, to offer insights into containment and vaccine strategies in African countries. We found that $R_0\leq 4$ at the start of the pandemic but has since fallen to $R_0 \sim 1$. The unaffected fractions of the populations studied vary between $1-10$\% of the recovered cases.

Computing the Original eBWT Faster, Simpler, and with Less Memory

Mantaci et al. [TCS 2007] defined the \(\mathrm {eBWT}\) to extend the definition of the \(\mathrm {BWT}\) to a collection of strings. However, since this introduction, it has been used more generally to describe any \(\mathrm {BWT}\) of a collection of strings, and the fundamental property of the original definition (i.e., the independence from the input order) is frequently disregarded. In this paper, we propose a simple linear-time algorithm for the construction of the original \(\mathrm {eBWT}\), which does not require the preprocessing of Bannai et al. [CPM 2021]. Automorphisms of 2–dimensional right-angled Artin groups

We study the outer automorphism group of a right-angled Artin group AA in the case where the defining graph A is connected and triangle-free. We give an algebraic description of Out.AA/ in terms of maximal join subgraphs in A and prove that the Tits’ alternative holds for Out.AA/. We construct an analogue of outer space for Out.AA/ and prove that it is finite dimensional, contractible, and has a proper action of Out.AA/. We show that Out.AA/ has finite virtual cohomological dimension, give upper and lower bounds on this dimension and construct a spine for outer space realizing the most general upper bound. 20F36; 20F65, 20F28

On First-Passage-Time Densities for Certain Symmetric Markov Chains

The spatial symmetry property of truncated birth-death processes studied in Di Crescenzo [6] is extended to a wider family of continuous-time Markov chains. We show that it yields simple expressions for first-passage-time densities and avoiding transition probabilities, and apply it to a bilateral birth-death process with jumps. It is finally proved that this symmetry property is preserved within the family of strongly similar Markov chains.
