BOGENVI: A Biomedical Ontology for Modelling Gene*Environment Interactions on Intermediate Phenotypes in Nutrigenomics Research

2008

Nutritional Genomics is demanding computing models and technological platforms in order to support acquisition, storage, management and presentation of all the information generated coming from heterogeneous sources: genotypes, environmental factors (diet and other life-style factors) and phenotypes (intermediate and final phenotypes). Our aim is to build a biomedical ontology in order to modelling gene*environment interactions on intermediate phenotypes by means of formalising and integrating genomic, environmental and phenotypic data, in the field of research on Nutritional Genomics applied to cardiovascular diseases and associated phenotypes. This ontology is part of a Health Information…

Object Recognition and Modeling Using SIFT Features

2013

In this paper we present a technique for object recognition and modelling based on local image features matching. Given a complete set of views of an object the goal of our technique is the recognition of the same object in an image of a cluttered environment containing the object and an estimate of its pose. The method is based on visual modeling of objects from a multi-view representation of the object to recognize. The first step consists of creating object model, selecting a subset of the available views using SIFT descriptors to evaluate image similarity and relevance. The selected views are then assumed as the model of the object and we show that they can effectively be used to visual…

UPC++ for bioinformatics: A case study using genome-wide association studies

2014

Modern genotyping technologies are able to obtain up to a few million genetic markers (such as SNPs) of an individual within a few minutes of time. Detecting epistasis, such as SNP-SNP interactions, in Genome-Wide Association Studies is an important but time-consuming operation since statistical computations have to be performed for each pair of measured markers. Therefore, a variety of HPC architectures have been used to accelerate these studies. In this work we present a parallel approach for multi-core clusters, which is implemented with UPC++ and takes advantage of the features available in the Partitioned Global Address Space and Object Oriented Programming models. Our solution is base…

RADIOMETRIC CALIBRATION OF A MULTISPECTRAL CAMERA

2006

We describe in detail a method for calibrating a multispectral imaging system based on interference filters. The calibration aims to remove systematic noises introduced by the sensor, and optic and/or filters from multispectral images. After which, we can correct the non-linearity of the sensor response. Systematic noises are measured through a rigorous protocol for acquiring offset, and thermal, and Flat-Field images. The methods for acquiring Flat-Field image, and linearizing sensor response are novel and particularly efficient in the case of a multispectral imaging system. Indeed, in such a system, the reconstruction of a spectrum for each pixel comes from the set of values taken by this…

GRAPH-BASED RULES FOR XML DATA CONVERSION TO OWL ONTOLOGY

2010

International audience; The paper presents a flexible method to enrich and populate an existing OWL ontology from XML data based on graph-based rules. These rules are defined in order to populate automatically a new version of an OWL ontology. Today, most of data exchanged between information systems is done with the help of the XML document. Leading researches in the domain of database systems are moving to semantic model in order to store data and its semantics definition. This flexible method consists in populating an existing OWL ontology from XML data. In paper we present such a method based on the definition of a graph which represents rules that drive the populating process.

Ontology Views for Ontology Change Management

2014

International audience; In the literature, ontology change management systems (OCMS) are direct implementation of the concept of “change management” stated by reference (Klein, 2004). Ontology change management combines ontol- ogy evolution and versioning features to manage ontol- ogy changes and their impacts. Since 2007, many works have combined ontology evolution and versioning into ontology change management systems (OCMS). The evolution subject has been massively studied in these works. They especially addressed the consistence issue for the application of changes on the ontology. These proposals constituted a consequent background for ontology change management but they did not take i…

Modeling Changes for SHOIN(D) Ontologies: An Exhaustive Structural Model

2013

Ontology development starts with a rigorous ontological analysis that provides a conceptualization of the domain to model agreed by the community. An ontology, specified in a formal language, approximates the intended models of this conceptualization. It needs then to be revised and refined until an ontological commitment is found. Also ulterior updates, responding to changes in the domain and/or the conceptualization, are expected to occur throughout the ontology life cycle. To handle a consistent application of changes, a couple of ontology evolution methodologies have been proposed. Maintaining the structural consistency is one of the ontology evolution criteria. It implies modeling chan…

Enterprise architecture operationalization and institutional pluralism: The case of the Norwegian Hospital sector

2021

Enterprise architecture (EA) is a systematic way of designing, planning, and implementing process and technology changes to address the complexity of information system (IS) landscapes. EA is operationalized when architecture visions move towards realization through concrete projects. We report a case study on the dynamics of operationalizing EA in the Norwegian hospital sector by exploring different EA project trajectories. Our empirical context is an institutionally pluralistic setting where multiple logics coexist. We show that the distinct logic of EA is added to the institutional context and we find that tensions among existing medical, technical, and managerial logics and EA principle…

A pre-processing technique based on the wavelet transform for linear autoassociators with applications to face recognition

1997

In order to improve the performance of a linear autoassociator (which is a neural network model), we explore the use of several preprocessing techniques. The gist of our approach is to store, in addition to the original pattern, one or several pre-processed (i.e. filtered) versions of the patterns to be stored in a neural network. First, we compare the performance of several pre-processing techniques (a plain vanilla version of the autoassociator as a control, a Sobel operator, a Canny-Deriche operator, and a multiscale Canny-Deriche operator) on an example of a pattern completion task using a noise degraded version of a face stored in an autoassociator. We found that the multiscale Canny-D…
