HECTOR : a parallel multistage homopolymer spectrum based error corrector for 454 sequencing data

2014

Background Current-generation sequencing technologies are able to produce low-cost, high-throughput reads. However, the produced reads are imperfect and may contain various sequencing errors. Although many error correction methods have been developed in recent years, none explicitly targets homopolymer-length errors in the 454 sequencing reads. Results We present HECTOR, a parallel multistage homopolymer spectrum based error corrector for 454 sequencing data. In this algorithm, for the first time we have investigated a novel homopolymer spectrum based approach to handle homopolymer insertions or deletions, which are the dominant sequencing errors in 454 pyrosequencing reads. We have evaluat…

Prediction of the gene expression measure by means of a GLMM

2007

Microarrays permit to scientists the screening of thousands of genes simultaneously to determine, for example, whether those genes are active, hyperactive or silent in normal or cancerous tissues. A primary task in microarray analysis is to obtain a good measure of the gene expression that can be used for a so called higher level analysis. Different methods have been proposed for high density oligonucleotide arrays (see Cope et al. (2004) for a review). Aim of this paper is to obtain a new gene expression measure based on the background correction model proposed by Mineo et al. (2006). The proposed method is validated by means of a free available data-set called Spike-In133 experiment, wher…

Correction to: Detection of Candidatus Neoehrlichia mikurensis in Norway up to the northern limit of Ixodes ricinus distribution using a novel real t…

2020

Candidatus Neoehrlichia mikurensis is an emerging tick-borne pathogen. It is widely distributed in Ixodes ricinus ticks in Europe, but knowledge of its distribution in Norway, where I. ricinus reaches its northern limit, is limited. In this study we have developed a real time PCR test for Ca. N. mikurensis and used it to investigate the distribution of Ca. N. mikurensis in Norway.Real time PCR targeting the groEL gene was developed and shown to be highly sensitive. It was used to detect Ca. N. mikurensis in 1651 I. ricinus nymphs and adults collected from twelve locations in Norway, from the eastern Oslo Fjord in the south to near the Arctic Circle in the north. The overall prevalence was 6…

Correction: Mbehang Nguema, P.P., et al. Characterization of ESBL-Producing Enterobacteria from Fruit Bats in an Unprotected Area of Makokou, Gabon. …

2020

In Gabon, terrestrial mammals of protected areas have been identified as a possible source of antibiotic-resistant bacteria. Some studies on antibiotic resistance in bats have already been carried out. The main goal of our study was to detect extended-spectrum beta-lactamases (ESBLs) that are produced by enterobacteria from bats in the Makokou region in Gabon. Sixty-eight fecal samples were obtained from 68 bats caught in the forests located 1 km from the little town of Makokou. After culture and isolation, 66 Gram-negative bacterial colonies were obtained. The double-disk diffusion test confirmed the presence of ESBLs in six (20.69%) Escherichia coli isolates, four (13.79%) Klebsiella pneu…

Recess photomask contact lithography and the fabrication of coupled silicon photonic and plasmonic waveguide switches

2015

Display Omitted A lithography technique capable of printing submicron-sized features inside deep cavities is presented.A so-called recess photomask adapted to the wafer's topography is employed.Based on a standard mask aligner, Recess Photomask Contact Lithography has moderate cost. Its efficiency for a photonic/plasmonic switch application was demonstrated experimentally. The technique is extensible to any design and to wafers with multiple level recesses. A novel lithographic method is presented, based on the use of a mask aligner in the contact mode with a modified photomask, the so-called recess photomask; its goal is the printing of submicron-sized patterns into deep cavities of a chip, …

A Bayesian direction-of-arrival model for an undetermined number of sources using a two-microphone array.

2014

Sound source localization using a two-microphone array is an active area of research, with considerable potential for use with video conferencing, mobile devices, and robotics. Based on the observed time-differences of arrival between sound signals, a probability distribution of the location of the sources is considered to estimate the actual source positions. However, these algorithms assume a given number of sound sources. This paper describes an updated research account on the solution presented in Escolano et al. [J. Acoust. Am. Soc. 132(3), 1257-1260 (2012)], where nested sampling is used to explore a probability distribution of the source position using a Laplacian mixture model, whic…

Automatic Detection and Characterization of Acoustic Plane-Wave Reflections Using Circular Microphone Arrays

2013

The spatial characteristics of the sound field inside a room can be meaningfully described by means of microphone array processing techniques. In this context, the set of impulse responses sampled by a microphone array can be seen as an image made of acoustic plane-wave footprints. Due to the circular geometry of the microphone array, these footprints have a cosine-like shape that can be fully described as a function of the direction of arrival (DOA) of the impinging plane wave. This paper proposes a Hough-transform-based approach to plane-wave detection in microphone array multi-trace impulse responses. Experiments using a set of real microphone recordings are described, showing the potent…

Self-Localization of Distributed Microphone Arrays Using Directional Statistics with DoA Estimation Reliability

2019

This paper addresses the problem of self-localization of distributed microphone arrays from microphone recordings by following a two-step optimization procedure. In the first step, the relative geometry of the sources and arrays is inferred by the proposed maximum likelihood estimator. It is derived under the assumption that the acquired unit-norm vectors pointing towards the unknown source positions follow a von Mises-Fisher distribution in a D-dimensional space. In the second step, the absolute positions and synchronization offsets between the arrays are estimated from the inferred relative geometry by using the Least Squares procedure. To improve the accuracy of the method, we propose as…

A space-division time-division multiple access scheme for high throughput provisioning in WLANs

2005

Directional antennas may dramatically increase the capacity of a Wireless LAN by allowing several stations to simultaneously communicate. Since deployment of directive/smart antennas on the customer's terminals is awkward (for technological, cost, robustness, and convenience reasons) it is of interest to deploy advanced antenna solutions only at the Access Point. When omnidirectional transmissions are used at the Mobile Stations, the asynchronous nature of the 802.11 MAC handshake structurally limits the possibility to exploit spatial reuse. Significant throughput enhancements can be achieved only at the expense of redesigning (part of) the 802.11 MAC protocol: mainly a form of synchronizat…
