A Decision Support System for Reverse Engineering Gene Regulatory Networks

In this paper we present a knowledge-based system that aims at helping scientists in the reverse engineering process of gene regulatory networks. The main motivation of the proposed approach is to support scientists in the choice of the wide variety of algorithms and methods currently applied in the literature to infer Gene Regulatory Networks starting from gene expression measured using microarray technology. A Nullclines Approach to the Study of 2D Artificial Network

 The system of two the first order ordinary differential equations arising in the gene regulatory networks theory is studied. The structure of attractors for this system is described for three important behavioral cases: activation, inhibition, mixed activation-inhibition. The geometrical approach combined with the vector field analysis allows treating the problem in full generality. A number of propositions are stated and the proof is geometrical, avoiding complex analytic. Although not all the possible cases are considered, the instructions are given what to do in any particular situation.
Network dynamics of eukaryotic LTR retroelements beyond phylogenetic trees

Abstract Background Sequencing projects have allowed diverse retroviruses and LTR retrotransposons from different eukaryotic organisms to be characterized. It is known that retroviruses and other retro-transcribing viruses evolve from LTR retrotransposons and that this whole system clusters into five families: Ty3/Gypsy, Retroviridae, Ty1/Copia, Bel/Pao and Caulimoviridae. Phylogenetic analyses usually show that these split into multiple distinct lineages but what is yet to be understood is how deep evolution occurred in this system. Abstract Background One fundamental question in biology is how the evolution of eukaryotic signaling networks has taken place. “Loss of function” (lof) mutants from components of the high osmolarity glycerol (HOG) signaling pathway in the filamentous fungus Magnaporthe oryzae are viable, but impaired in osmoregulation. Results After long-term cultivation upon high osmolarity, stable individuals with reestablished osmoregulation capacity arise independently from each of the mutants with inactivated HOG pathway. Mutations affecting mTOR or RAS signaling underlie defined syndromes (the so-called mTORopathies and RASopathies) with high risk for Autism Spectrum Disorder (ASD). These syndromes show a broad variety of somatic phenotypes including cancers, skin abnormalities, heart disease and facial dysmorphisms. Less well studied are the neuropsychiatric symptoms such as ASD. Here, we assess the relevance of these signalopathies in ASD reviewing genetic, human cell model, rodent studies and clinical trials. Abstract The transition to parasitism is a drastic shift in lifestyle, involving rapid changes in gene structure, function, and expression. After the establishment of antagonistic relationships, parasites and hosts co-evolve through reciprocal adaptations, often resulting in evolutionary arms-races.
