Quenched and annealed free energies
1984
This paper gives a simple exposition of the Nishimori method to solve certain quenched, random bond spin-glass models. It allows a transparent physical interpretation in terms of annealed systems. As an application a special solution of the Sherrington-Kirkpatrick model with a discrete probability distribution is obtained and shown to agree with the solution for the Gaussian case. This substantiates the claim that the averaged free energy does not depend on the details of the probability distribution Expose simple de la methode de Nishimori pour resoudre certains modeles de verres de spin avec interactions aleatoires. Errors Generated by Uncertain Data
2014
In this chapter, we study effects caused by incompletely known data. In practice, the data are never known exactly, therefore the results generated by a mathematical model also have a limited accuracy. Then, the whole subject of error analysis should be treated in a different manner, and accuracy of numerical solutions should be considered within a framework of a more complicated scheme, which includes such notions as maximal and minimal distances to the solution set and its radius.
Complete genome sequence of the methanogenic neotype strain Methanobacterium formicicum MF(T.).
2014
The neotype strain Methanobacterium formicicum MFT (DSM1535), a hydrogenotrophic methanogenic Archaeon, was isolated from a domestic sewage sludge digestor in Urbana (IL, USA). Here, the complete genome sequence of the methanogen is reported. The genome is 2,478,074 bp in size, featuring a GC content of 41.23%. M. formicicum MFT encodes several genes predicted to be involved in adaptation to abiotic stress such as high osmolarity. The strain MFT is of biotechnological importance since M. formicicum strains are often found in production-scale biogas plants and it is suggested as a starter culture for the anaerobic biomethanation process. The Role of Small-Angle X-Ray Scattering and Molecular Simulations in 3D Structure Elucidation of a DNA Aptamer Against Lung Cancer
2021
Aptamers are short, single-stranded DNA or RNA oligonucleotide molecules that function as synthetic analogs of antibodies and bind to a target molecule with high specificity. Aptamer affinity entirely depends on its tertiary structure and charge distribution. Therefore, length and structure optimization are essential for increasing aptamer specificity and affinity. Here we present a general optimization procedure for finding most populated atomistic structures of DNA aptamers. Based on the existed aptamer LC-18 for lung adenocarcinoma, a new truncated aptamer LC-18t was developed. A three-dimensional shape of LC-18t was reported based on small-angle X-ray scattering (SAXS) experiments and m…
Localization of I-BAR domain proteins in invasive cancer cells
2011
An important step in cancer metastasis is the ability of the cancer cells to degrade the surrounding extracellular matrix (ECM) and migrate through it. To accomplish this, invasive cancer cells generate protrusive structures called invadopodia, which are dynamic cell protrusions that secrete matrix metalloproteinases (MMPs) responsible for the degradation of the ECM. Invadopodia formation employs the actin polymerization machinery and several cell adhesion, signal transduction and matrix degradation proteins. In addition, mechanisms involving membrane deformation may play a major role in their formation. Recently, an evolutionary conserved group of proteins involved in the formation of cell…
Development of baculovirus display strategies towards targeting to tumor vasculature
2006
Matilainen k…
Absolute quantification of noncoding RNA by microscale thermophoresis
2019
Abstract Accurate quantification of the copy numbers of noncoding RNA has recently emerged as an urgent problem, with impact on fields such as RNA modification research, tissue differentiation, and others. Herein, we present a hybridization‐based approach that uses microscale thermophoresis (MST) as a very fast and highly precise readout to quantify, for example, single tRNA species with a turnaround time of about one hour. We developed MST to quantify the effect of tRNA toxins and of heat stress and RNA modification on single tRNA species. A comparative analysis also revealed significant differences to RNA‐Seq‐based quantification approaches, strongly suggesting a bias due to tRNA modifica…
Biomass estimator for NIR image with a few additional spectral band images taken from light UAS
2012
A novel way to produce biomass estimation will offer possibilities for precision farming. Fertilizer prediction maps can be made based on accurate biomass estimation generated by a novel biomass estimator. By using this knowledge, a variable rate amount of fertilizers can be applied during the growing season. The innovation consists of light UAS, a high spatial resolution camera, and VTT's novel spectral camera. A few properly selected spectral wavelengths with NIR images and point clouds extracted by automatic image matching have been used in the estimation. The spectral wavelengths were chosen from green, red, and NIR channels.
A posteriori error estimates for time-dependent reaction-diffusion problems based on the Payne-Weinberger inequality
2015
We consider evolutionary reaction-diffusion problem with mixed Dirichlet--Robin boundary conditions. For this class of problems, we derive two-sided estimates of the distance between any function in the admissible energy space and exact solution of the problem. The estimates (majorants and minorants) are explicitly computable and do not contain unknown functions or constants. Moreover, it is proved that the estimates are equivalent to the energy norm of the deviation from the exact solution.
A Stochastic Algorithm Based on Fast Marching for Automatic Capacitance Extraction in Non-Manhattan Geometries
2014
WOS:000346854900026 (Nº de Acesso Web of Science) We present an algorithm for two- and three-dimensional capacitance analysis on multidielectric integrated circuits of arbitrary geometry. Our algorithm is stochastic in nature and as such fully parallelizable. It is intended to extract capacitance entries directly from a pixelized representation of the integrated circuit (IC), which can be produced from a scanning electron microscopy image. Preprocessing and monitoring of the capacitance calculation are kept to a minimum, thanks to the use of distance maps automatically generated with a fast marching technique. Numerical validation of the algorithm shows that the systematic error of the algo…
