Molecular topology applied to the discovery of 1-benzyl-2-(3-fluorophenyl)-4-hydroxy-3-(3-phenylpropanoyl)-2H-pyrrole-5-one as a non-ligand-binding-p…

2014

We report the discovery of 1-benzyl-2-(3- fluorophenyl)-4-hydroxy-3-(3-phenylpropanoyl)-2H-pyrrole- 5-one as a novel non-ligand binding pocket (non-LBP) antagonist of the androgen receptor (AR) through the application of molecular topology techniques. This compound, validated through time-resolved fluorescence resonance energy transfer and fluorescence polarization biological assays, provides the basis for lead optimization and structure−activity relationship analysis of a new series of non-LBP AR antagonists. Induced-fit docking and molecular dynamics studies have been performed to establish a consistent hypothesis for the interaction of the new active molecule on the AR surface. Refereed/…

HyperShell: An expert system shell in a hypermedia environment—application in medical audiology

1990

HyperShell is an expert system shell developed in a hypermedia environment. Several artificial intelligence techniques such as frames and semantic networks are used in an original interpretation to enhance the interaction between the user and the program. The typical navigation tools of hypermedia such as clickable buttons and text search are extended to the semantic structure of HyperShell, creating a set of new tools. Examples from a medical expert system (Audex HM) developed in HyperShell are described.

Fashion versus perception: the impact of surface lightness on the perceived dimensions of interior space.

2011

Objectives: We compare expert opinion with perceptual judgment regarding the influence of color on the perceived height and width of interior rooms. Background: We hypothesize that contrary to popular belief, ceiling and wall lightness have additive effects on perceived height, whereas the lightness contrast between these surfaces is less important. We assessed the intuitions of architectural experts as to which surface colors maximize apparent height and compared these intuitions with psychophysical height and width estimates for rooms differing in ceiling, floor, and wall lightness. Method: Experiment 1 was a survey of architectural experts and nonexperts. Experiments 2 and 3 presented v…

Comparison of different assembly and annotation tools on analysis of simulated viral metagenomic communities in the gut

2013

Abstract Background The main limitations in the analysis of viral metagenomes are perhaps the high genetic variability and the lack of information in extant databases. To address these issues, several bioinformatic tools have been specifically designed or adapted for metagenomics by improving read assembly and creating more sensitive methods for homology detection. This study compares the performance of different available assemblers and taxonomic annotation software using simulated viral-metagenomic data. Results We simulated two 454 viral metagenomes using genomes from NCBI's RefSeq database based on the list of actual viruses found in previously published metagenomes. Three different ass…

The EU-project United4Health: User-centred design of an information system for a Norwegian telemedicine service.

2015

Introduction Organizational changes of health care services in Norway brought to light a need for new clinical pathways. This study presents the design and evaluation of an information system for a new telemedicine service for chronic obstructive pulmonary disease patients after hospital discharge. Methods A user-centred design approach was employed composed of a workshop with end-users, two user tests and a field trial. For data collection, qualitative methods such as observations, semi-structured interviews and a questionnaire were used. Results User workshop’s outcome informed the implementation of the system initial prototype, evaluated by end-users in a usability laboratory. Several us…

TREND-DB—a transcriptome-wide atlas of the dynamic landscape of alternative polyadenylation

2020

AbstractAlternative polyadenylation (APA) profoundly expands the transcriptome complexity. Perturbations of APA can disrupt biological processes, ultimately resulting in devastating disorders. A major challenge in identifying mechanisms and consequences of APA (and its perturbations) lies in the complexity of RNA 3’end processing, involving poorly conserved RNA motifs and multi-component complexes consisting of far more than 50 proteins. This is further complicated in that RNA 3’end maturation is closely linked to transcription, RNA processing, and even epigenetic (histone/DNA/RNA) modifications. Here we present TREND-DB (http://shiny.imbei.uni-mainz.de:3838/trend-db), a resource cataloging…

enviPath - The environmental contaminant biotransformation pathway resource

2016

The University of Minnesota Biocatalysis/Biodegradation Database and Pathway Prediction System (UM-BBD/PPS) has been a unique resource covering microbial biotransformation pathways of primarily xenobiotic chemicals for over 15 years. This paper introduces the successor system, enviPath (The Environmental Contaminant Biotransformation Pathway Resource), which is a complete redesign and reimplementation of UM-BBD/PPS. enviPath uses the database from the UM-BBD/PPS as a basis, extends the use of this database, and allows users to include their own data to support multiple use cases. Relative reasoning is supported for the refinement of predictions and to allow its extensions in terms of previo…

Virtual Reality Simulator Training of Laparoscopic Cholecystectomies — A Systematic Review

2012

Background and Aims: Simulators are widely used in occupations where practice in authentic environments would involve high human or economic risks. Surgical procedures can be simulated by increasingly complex and expensive techniques. This review gives an update on computer-based virtual reality (VR) simulators in training for laparoscopic cholecystectomies. Materials and Methods: From leading databases (Medline, Cochrane, Embase), randomised or controlled trials and the latest systematic reviews were systematically searched and reviewed. Twelve randomised trials involving simulators were identified and analysed, as well as four controlled studies. Furthermore, seven studies comparing black…

Convolutional architectures for virtual screening

2020

Abstract Background A Virtual Screening algorithm has to adapt to the different stages of this process. Early screening needs to ensure that all bioactive compounds are ranked in the first positions despite of the number of false positives, while a second screening round is aimed at increasing the prediction accuracy. Results A novel CNN architecture is presented to this aim, which predicts bioactivity of candidate compounds on CDK1 using a combination of molecular fingerprints as their vector representation, and has been trained suitably to achieve good results as regards both enrichment factor and accuracy in different screening modes (98.55% accuracy in active-only selection, and 98.88% …
