"Design and application of a data-independent precursor and product ion repository."

2012

The functional design and application of a data-independent LC-MS precursor and product ion repository for protein identification, quantification, and validation is conceptually described. The ion repository was constructed from the sequence search results of a broad range of discovery experiments investigating various tissue types of two closely related mammalian species. The relative high degree of similarity in protein complement, ion detection, and peptide and protein identification allows for the analysis of normalized precursor and product ion intensity values, as well as standardized retention times, creating a multidimensional/orthogonal queryable, qualitative, and quantitative spac…

Building high-quality assay libraries for targeted analysis of SWATH MS data

2015

Targeted proteomics by selected/multiple reaction monitoring (S/MRM) or, on a larger scale, by SWATH (sequential window acquisition of all theoretical spectra) MS (mass spectrometry) typically relies on spectral reference libraries for peptide identification. Quality and coverage of these libraries are therefore of crucial importance for the performance of the methods. Here we present a detailed protocol that has been successfully used to build high-quality, extensive reference libraries supporting targeted proteomics by SWATH MS. We describe each step of the process, including data acquisition by discovery proteomics, assertion of peptide-spectrum matches (PSMs), generation of consensus sp…

Exploration of the Sea Urchin Coelomic Fluid via Combinatorial Peptide Ligand Libraries

2012

The urchin Paracentrotus lividus has been characterized via previous capture and enhancement of low-abundance proteins with combinatorial peptide ligand libraries (CPLL, ProteoMiner). Whereas in the control only 26 unique gene products could be identified, 82 species could be detected after CPLL treatment. Due to the overwhelming presence of two major proteins-the toposome (a highly glycosylated, modified calcium-binding, iron-less transferrin) and the major yolk proteins, belonging to the class of cell adhesion proteins-which constituted about 70% of the proteome of this biological fluid and strongly interfered with the capture of the minority proteome, no additional proteins could be dete…

Initial experiences in radiology e-learning

2007

The use of two different educator-centric learning management systems (LMSs), Moodle and Manila, for radiology e-learning was formatively evaluated and the implications of the future use of LMSs in radiology education were explored. NeuroRAD, a neuroradiologic digital library and learning community, is implemented with Moodle, one of the most popular open-source educator-centric LMSs. Pediatric-Education.org, a pediatric digital library and learning community, is implemented with Manila, a commercial educator-centric LMS. Quantitative and qualitative analyses of these LMSs were performed with World Wide Web server log file statistical programs and user-submitted comment forms. In 2005, Neur…

Truncated modules and linear presentations of vector bundles

2018

We give a new method to construct linear spaces of matrices of constant rank, based on truncated graded cohomology modules of certain vector bundles as well as on the existence of graded Artinian modules with pure resolutions. Our method allows one to produce several new examples, and provides an alternative point of view on the existing ones.

A Primer on Carnot Groups: Homogenous Groups, Carnot-Carathéodory Spaces, and Regularity of Their Isometries

2017

AbstractCarnot groups are distinguished spaces that are rich of structure: they are those Lie groups equipped with a path distance that is invariant by left-translations of the group and admit automorphisms that are dilations with respect to the distance. We present the basic theory of Carnot groups together with several remarks. We consider them as special cases of graded groups and as homogeneous metric spaces. We discuss the regularity of isometries in the general case of Carnot-Carathéodory spaces and of nilpotent metric Lie groups.

Matrix Computations for the Dynamics of Fermionic Systems

2013

In a series of recent papers we have shown how the dynamical behavior of certain classical systems can be analyzed using operators evolving according to Heisenberg-like equations of motions. In particular, we have shown that raising and lowering operators play a relevant role in this analysis. The technical problem of our approach stands in the difficulty of solving the equations of motion, which are, first of all, {\em operator-valued} and, secondly, quite often nonlinear. In this paper we construct a general procedure which significantly simplifies the treatment for those systems which can be described in terms of fermionic operators. The proposed procedure allows to get an analytic solut…

Mechanism change in a simulation of peer review: from junk support to elitism

2014

Abstract Peer review works as the hinge of the scientific process, mediating between research and the awareness/acceptance of its results. While it might seem obvious that science would regulate itself scientifically, the consensus on peer review is eroding; a deeper understanding of its workings and potential alternatives is sorely needed. Employing a theoretical approach supported by agent-based simulation, we examined computational models of peer review, performing what we propose to call redesign, that is, the replication of simulations using different mechanisms. Here, we show that we are able to obtain the high sensitivity to rational cheating that is present in literature. In additio…

The influence of Elfreda Chatman's theories: a citation context analysis

2018

The range of theoretical frameworks currently being used by researchers into information behaviour is abundant and diverse. We need to examine thoroughly the contribution of theories and models to further research, as this would help to improve future investigations in the field. This paper adopts this approach, by thoroughly examining the influence that Elfreda Chatman's three middle-range theories have had on subsequent research. A citation context analysis was carried out on the basis of those received by Information poverty theory, life in the round theory and normative behaviour theory. Analysis covered the year of publication, the type of work and the subject-matter of the citing docu…
