AnABlast: Re-searching for Protein-Coding Sequences in Genomic Regions

2019

AnABlast is a computational tool that highlights protein-coding regions within intergenic and intronic DNA sequences which escape detection by standard gene prediction algorithms. DNA sequences with small protein-coding genes or exons, complex intron-containing genes, or degenerated DNA fragments are efficiently targeted by AnABlast. Furthermore, this algorithm is particularly useful in detecting protein-coding sequences with nonsignificant homologs to sequences in databases. AnABlast can be executed online at http://www.bioinfocabd.upo.es/anablast/ .

A simple joint estimation-detection technique for OFDM systems

2005

In this work a simple approach for the joint estimation-detection in a frequency selective severe fading environment of OFDM signals adopting PSK constellations is presented. A linear predictor of suitable order is adopted for the channel estimation in the frequency domain. The predictor coefficients are estimated on the basis of a sample estimation of the autocorrelation of the channel frequency response, aided by a preliminary differential decoding, in a blockwise manner. The detection technique proposed here is based on a simple tree search where a small number of best survivor paths are maintained at each step. Despite the simplicity of above detection approach, the simulation results s…

Episodic memories: how do the hippocampus and the entorhinal ring attractors cooperate to create them?

2020

AbstractThe brain is capable of registering a constellation of events, encountered only once, as an episodic memory that can last for a lifetime. As evidenced by the clinical case of the patient HM, memories preserving their episodic nature still depend on the hippocampal formation, several years after being created, while semantic memories are thought to reside in neocortical areas. The neurobiological substrate of one-time learning and life-long storing in the brain, that must exist at the cellular and circuit level, is still undiscovered. The breakthrough is delayed by the fact that studies jointly investigating the rodent hippocampus and entorhinal cortex are mostly targeted at understa…

Albanese Maps and Fundamental Groups of Varieties With Many Rational Points Over Function Fields

2020

We investigate properties of the Albanese map and the fundamental group of a complex projective variety with many rational points over some function field, and prove that every linear quotient of the fundamental group of such a variety is virtually abelian, as well as that its Albanese map is surjective, has connected fibres, and has no multiple fibres in codimension one.

First morphological and molecular investigation of the mycobiota associated with Astragalus nebrodensis in its natural environment (Madonie mountains…

2023

Although Astragalus nebrodensis plays a fundamental ecological role, mycorrhizal fungi associated with this species have never been investigated in natural habitats. Our aim was to check the presence and occurrence of Arbuscular Mycorrhizal Fungi (AMF) in roots of A. nebrodensis in a natural habitat and to screen the fungal diversity in the surrounding soil, considering the positive influence of mycotrophic shrub species on soil microbiota. A morphological analysis was performed on A. nebrodensis roots samples from the Madonie mountains (Sicily, Italy), while high-throughput-sequencing was carried out in A. nebrodensis roots and in the associated soil. Observations of A. nebrodensis roots r…

Computer-aided calculation of the molecular size of nondenatured proteins in pore-gradient gel electrophoresis

1991

A computer program written in Turbo C is described, which uses the two-step mathematical procedure published recently (Rothe, G. M., Electrophoresis 1988, 9, 307-316) to evaluate the molecular mass, Stokes' radius, spherical radius, and frictional coefficient of nondenatured proteins. The program runs on any IBM-PC or 100% compatible IBM-PC, provided the disk operating system MS-DOS or PC-DOS 3.0 or later has been installed. Functions that are permanently in use are accessible by menu. Storage and loading of data from disk and help instructions can be called by use of function keys. The program provides several tables into which inserted and calculated data is automatically integrated. Each…

Detection of mutations in the apolipoprotein CII gene by denaturing gradient gel electrophoresis. Identification of the splice site variant apolipopr…

1998

AbstractFamilial apolipoprotein (apo) CII deficiency is a rare autosomal recessive inborn error of metabolism clinically resembling lipoprotein lipase deficiency. A number of mutations of the apo CII gene are known to date; they are located in the promoter region, the coding exons, or in the splice junctions. We present a simple assay based on PCR and denaturing gradient gel electrophoresis, which allows scanning of the promoter, the entire coding sequence, and the splice junctions of the apo CII gene for sequence variants. All gene fragments are amplified using a common PCR protocol and are examined for mutations on a single gradient gel. Using this method and direct sequencing, we identif…

A Trajectory-Driven 3D Non-Stationary mm-Wave MIMO Channel Model for a Single Moving Point Scatterer

2021

This paper proposes a new non-stationary three-dimensional (3D) channel model for a physical millimeter wave (mm-Wave) multiple-input multiple-output (MIMO) channel. This MIMO channel model is driven by the trajectory of a moving point scatterer, which allows us to investigate the impact of a single moving point scatterer on the propagation characteristics in an indoor environment. Starting from the time-variant (TV) channel transfer function, the temporal behavior of the proposed non-stationary channel model has been analyzed by studying the TV micro-Doppler characteristics and the TV mean Doppler shift. The proposed channel model has been validated by measurements performed in an indoor e…

A combinatorial view on string attractors

2021

Abstract The notion of string attractor has recently been introduced in [Prezza, 2017] and studied in [Kempa and Prezza, 2018] to provide a unifying framework for known dictionary-based compressors. A string attractor for a word w = w 1 w 2 ⋯ w n is a subset Γ of the positions { 1 , … , n } , such that all distinct factors of w have an occurrence crossing at least one of the elements of Γ. In this paper we explore the notion of string attractor by focusing on its combinatorial properties. In particular, we show how the size of the smallest string attractor of a word varies when combinatorial operations are applied and we deduce that such a measure is not monotone. Moreover, we introduce a c…

Classifying G-graded algebras of exponent two

2019

Let F be a field of characteristic zero and let $$\mathcal{V}$$ be a variety of associative F-algebras graded by a finite abelian group G. If $$\mathcal{V}$$ satisfies an ordinary non-trivial identity, then the sequence $$c_n^G(\mathcal{V})$$ of G-codimensions is exponentially bounded. In [2, 3, 8], the authors captured such exponential growth by proving that the limit $$^G(\mathcal{V}) = {\rm{lim}}_{n \to \infty} \sqrt[n]{{c_n^G(\mathcal{V})}}$$ exists and it is an integer, called the G-exponent of $$\mathcal{V}$$ . The purpose of this paper is to characterize the varieties of G-graded algebras of exponent greater than 2. As a consequence, we find a characterization for the varieties with …
