From deterministic cellular automata to coupled map lattices

A general mathematical method is presented for the systematic construction of coupled map lattices (CMLs) out of deterministic cellular automata (CAs). The entire CA rule space is addressed by means of a universal map for CAs that we have recently derived and that is not dependent on any freely adjustable parameters. The CMLs thus constructed are termed real-valued deterministic cellular automata (RDCA) and encompass all deterministic CAs in rule space in the asymptotic limit $\kappa \to 0$ of a continuous parameter $\kappa$. Thus, RDCAs generalize CAs in such a way that they constitute CMLs when $\kappa$ is finite and nonvanishing. In the limit $\kappa \to \infty$ all RDCAs are shown to ex…

SeqEditor: an application for primer design and sequence analysis with or without GTF/GFF files

[Motivation]: Sequence analyses oriented to investigate specific features, patterns and functions of protein and DNA/RNA sequences usually require tools based on graphic interfaces whose main characteristic is their intuitiveness and interactivity with the user’s expertise, especially when curation or primer design tasks are required. However, interface-based tools usually pose certain computational limitations when managing large sequences or complex datasets, such as genome and transcriptome assemblies. Having these requirments in mind we have developed SeqEditor an interactive software tool for nucleotide and protein sequences’ analysis.

Clustering of spatial point patterns

Spatial point patterns arise as the natural sampling information in many problems. An ophthalmologic problem gave rise to the problem of detecting clusters of point patterns. A set of human corneal endothelium images is given. Each image is described by using a point pattern, the cell centroids. The main problem is to find groups of images corresponding with groups of spatial point patterns. This is interesting from a descriptive point of view and for clinical purposes. A new image can be compared with prototypes of each group and finally evaluated by the physician. Decomposable multiphase entropic descriptor

To quantify degree of spatial inhomogeneity for multiphase materials we adapt the entropic descriptor (ED) of a pillar model developed to greyscale images. To uncover the contribution of each phase we introduce the suitable 'phase splitting' of the adapted descriptor. As a result, each of the phase descriptors (PDs) describes the spatial inhomogeneity attributed to each phase-component. Obviously, their sum equals to the value of the overall spatial inhomogeneity. Local inhomogeneous second-order characteristics for spatio-temporal point processes occurring on linear networks

AbstractPoint processes on linear networks are increasingly being considered to analyse events occurring on particular network-based structures. In this paper, we extend Local Indicators of Spatio-Temporal Association (LISTA) functions to the non-Euclidean space of linear networks, allowing to obtain information on how events relate to nearby events. In particular, we propose the local version of two inhomogeneous second-order statistics for spatio-temporal point processes on linear networks, the K- and the pair correlation functions. Abstract Sparse kernel methods like support vector machines (SVM) have been applied with great success to classification and (standard) regression settings. Existing support vector classification and regression techniques however are not suitable for partly censored survival data, which are typically analysed using Cox's proportional hazards model. Adaptive Metropolis algorithm using variational Bayesian adaptive Kalman filter

Markov chain Monte Carlo (MCMC) methods are powerful computational tools for analysis of complex statistical problems. However, their computational efficiency is highly dependent on the chosen proposal distribution, which is generally difficult to find. One way to solve this problem is to use adaptive MCMC algorithms which automatically tune the statistics of a proposal distribution during the MCMC run. A new adaptive MCMC algorithm, called the variational Bayesian adaptive Metropolis (VBAM) algorithm, is developed. Comparative Study of Human and Automated Screening for Antinuclear Antibodies by Immunofluorescence on HEp-2 Cells

Background : Several automated systems had been developed in order to reduce inter-observer variability in indirect immunofluorescence (IIF) interpretation. We aimed to evaluate the performance of a processing system in antinuclear antibodies (ANA) screening on HEp-2 cells. Patients and Methods : This study included 64 ANA-positive sera and 107 ANA-negative sera that underwent IIF on two commercial kits of HEp-2 cells (BioSystems® and Euroimmun®). IIF results were compared with a novel automated interpretation system, the “ Cyclopus CADImmuno®” (CAD).
