A QM/MM Approach Using the AMOEBA Polarizable Embedding: From Ground State Energies to Electronic Excitations

2016

International audience; A fully polarizable implementation of the hybrid Quantum Mechanics/Molecular Mechanics approach is presented, where the classical environment is described through the AMOEBA polarizable force field. A variational formalism, offering a self-consistent 1 relaxation of both the MM induced dipoles and the QM electronic density is used for ground state energies and extended to electronic excitations in the framework of Time-Dependent Density Functional Theory combined with a state specific response of the classical part. An application to the calculation of the solvatochromism of the pyridinium N-phenolate betaine dye used to define the solvent ET30 scale is presented. Th…

Different parts of the same plants. Charcoals and seeds from Cova de les Cendres (Alicante, Spain)

2018

Abstract The analysis of archaeobotanical macroremains from Cova de les Cendres (Teulada-Moraira, Alicante, Spain) allows a better understanding of the dynamic of the vegetation during the Upper Palaeolithic in the region. The anthracological sequence shows that Pinus type nigra/sylvestris dominates in the area during the Upper Palaeolithic, while more open formations of Juniperus and Fabaceae spread in Upper Solutrean and Early-Middle Magdalenian. The carpological analysis that has been carried out in the Middle Magdalenian level has brought to light different species of Juniperus (J. sabina, J. communis and J. oxycedrus). This information indicates that during the period, Cova de les Cend…

Ocean acidification at a coastal CO2 vent induces expression of stress-related transcripts and transposable elements in the sea anemone Anemonia viri…

2019

Published version, available at: https://doi.org/10.1371/journal.pone.0210358 Ocean acidification threatens to disrupt interactions between organisms throughout marine ecosystems. The diversity of reef-building organisms decreases as seawater CO2 increases along natural gradients, yet soft-bodied animals, such as sea anemones, are often resilient. We sequenced the polyA-enriched transcriptome of adult sea anemone Anemonia viridis and its dinoflagellate symbiont sampled along a natural CO2 gradient in Italy to assess stress levels in these organisms. We found that about 1.4% of the anemone transcripts, but only ~0.5% of the Symbiodinium sp. transcripts were differentially expressed. Processe…

Chironomus riparius(Diptera) genome sequencing reveals the impact of minisatellite transposable elements on population divergence

2016

AbstractActive transposable elements (TEs) may result in divergent genomic insertion and abundance patterns among conspecific populations. Upon secondary contact, such divergent genetic backgrounds can theoretically give rise to classical Dobzhansky-Muller incompatibilities (DMI), a way how TEs can contribute to the evolution of endogenous genetic barriers and eventually population divergence. We investigated whether differential TE activity created endogenous selection pressures among conspecific populations of the non-biting midgeChironomus riparius, focussing on aChironomus-specific TE, the minisatellite-likeCla-element, whose activity is associated with speciation in the genus. Using an …

Erwinia carotovora subsp. odorifera subsp.nov., associated with odorous soft rot of chicory (Cichorium intybus L.)

1992

Eleven strains of Erwinia carotovora that were isolated mainly, but not exclusively, from slimy rot of witloof chicory and were previously designated “atypical” E. carotovora subsp. atroseptica strains were characterized and compared with strains of E. carotovora subsp. carotovora, E. carotovora subsp. atroseptica, and Erwinia chrysanthemi (including the type strains). The 11 atypical E. carotovora subsp. atroseptica strains produced a typical bananalike odor when they were inoculated onto witloof chicory leaves. DNA-DNA homology experiments, biochemical tests, tests to determine carbon utilization patterns, and tests to identify the volatile metabolites produced from rotting witloofs were …

2019

PIWI proteins and their guiding Piwi-interacting (pi-) RNAs direct the silencing of target nucleic acids in the animal germline and soma. Although in mammal testes fetal piRNAs are involved in extensive silencing of transposons, pachytene piRNAs have additionally been shown to act in post-transcriptional gene regulation. The bulk of pachytene piRNAs is produced from large genomic loci, named piRNA clusters. Recently, the presence of reversed pseudogenes within piRNA clusters prompted the idea that piRNAs derived from such sequences might direct regulation of their parent genes. Here, we examine primate piRNA clusters and integrated pseudogenes in a comparative approach to gain a deeper unde…

Decision support systems (DSS) for wastewater treatment plants - A review of the state of the art.

2019

The use of decision support systems (DSS) allows integrating all the issues related with sustainable development in view of providing a useful support to solve multi-scenario problems. In this work an extensive review on the DSSs applied to wastewater treatment plants (WWTPs) is presented. The main aim of the work is to provide an updated compendium on DSSs in view of supporting researchers and engineers on the selection of the most suitable method to address their management/operation/design problems. Results showed that DSSs were mostly used as a comprehensive tool that is capable of integrating several data and a multi-criteria perspective in order to provide more reliable results. Only …

Genomic Analysis of European Drosophila melanogaster Populations Reveals Longitudinal Structure, Continent-Wide Selection, and Previously Unknown DNA…

2020

Genetic variation is the fuel of evolution, with standing genetic variation especially important for short-term evolution and local adaptation. To date, studies of spatiotemporal patterns of genetic variation in natural populations have been challenging, as comprehensive sampling is logistically difficult, and sequencing of entire populations costly. Here, we address these issues using a collaborative approach, sequencing 48 pooled population samples from 32 locations, and perform the first continent-wide genomic analysis of genetic variation in European Drosophila melanogaster. Our analyses uncover longitudinal population structure, provide evidence for continent-wide selective sweeps, ide…
