Mixture analysis using SWaP™ SNPs and non-biallelic SNPs

2006

Abstract Improved analysis of degraded samples, increased throughput, and a wider choice of typing platforms are some of the significant advantages offered by single nucleotide polymorphism (SNP) genotyping over established short tandem repeat (STR)-based systems. However, DNA mixtures present a considerable problem to SNP analysis as there is currently no generally accepted technique that allows recognition of the presence of a mixed profile or identification of the individual contributors. We present the first demonstration of SNP mixture analysis with an approach based upon the use of two rare subsets of SNPs: SWaP™ SNPs and non-biallelic SNPs and discuss their value for forensic mixture…

Genomic response programs of Saccharomyces cerevisiae following protoplasting and regeneration.

2007

Abstract Global transcription profiling during regeneration of Saccharomyces cerevisiae protoplasts was explored. DNA microarrays measured the expression of 6388 genes and wall removal resulted initially in over-expression of 861 genes that decayed later on, a behaviour expected from a transient stress response. Kinetics of expression divided the genes into 25 clusters. Transcription of the genes from clusters 14–25 was initially up-regulated, suggesting that the grouped genes permitted cell adaptation to the removal of the wall. Clustering of genes involved in “wall structure and biosynthesis” showed that most of them had initially low levels of expression that increased along the process.…

Molecular biology approaches utilized in preimplantation genetics: real-time PCR, microarrays, next-generation sequencing, karyomapping, and others

2020

Abstract Over the past few decades the development of new molecular technologies has revolutionized diagnosis in the reproductive medicine field, with the evaluation of the two main factors involved in a successful pregnancy: the embryo and the endometrium. The detection of genetically abnormal embryos, as well as the identification of an optimum endometrium using transcriptomics have become a priority in assisted reproductive treatments to increase pregnancy rates. This chapter provides an overview of the molecular techniques currently employed in assisted reproduction for embryo evaluation such as preimplantation genetic testing karyotyping, fluorescence in situ hybridization, polymerase …

4p16.1-p15.31 duplication and 4p terminal deletion in a 3-years old Chinese girl: Array-CGH, genotype-phenotype and neurological characterization

2014

Abstract Background Microscopically chromosome rearrangements of the short arm of chromosome 4 include the two known clinical entities: partial trisomy 4p and deletions of the Wolf-Hirschhorn critical regions 1 and 2 (WHSCR-1 and WHSCR-2, respectively), which cause cranio-facial anomalies, congenital malformations and developmental delay/intellectual disability. Methods/results We report on clinical findings detected in a Chinese patient with a de novo 4p16.1-p15.32 duplication in association with a subtle 4p terminal deletion of 6 Mb in size. This unusual chromosome imbalance resulted in WHS classical phenotype, while clinical manifestations of 4p trisomy were practically absent. Conclusio…

Selective phenotyping, entropy reduction, and the mastermind game.

2011

Abstract Background With the advance of genome sequencing technologies, phenotyping, rather than genotyping, is becoming the most expensive task when mapping genetic traits. The need for efficient selective phenotyping strategies, i.e. methods to select a subset of genotyped individuals for phenotyping, therefore increases. Current methods have focused either on improving the detection of causative genetic variants or their precise genomic location separately. Results Here we recognize selective phenotyping as a Bayesian model discrimination problem and introduce SPARE (Selective Phenotyping Approach by Reduction of Entropy). Unlike previous methods, SPARE can integrate the information of p…

On the Relationship between Jetted Inks and Printed Biopatterns:Molecular-Thin Functional Microarrays of Glucose Oxidase

2009

Arrays of circular spots of glucose oxidase have been obtained on functionalized silicon oxide by piezoelectric inkjet printing and the enzymatic activity toward glucose recognition has been monitored. The addition of glycerol to the molecular ink allows to obtain high spot definition and resolution (tens of micrometers wide; one molecule tall), but in spite of its well-known structural stabilizing properties, in dynamic conditions it may lead to increased protein stresses. The jetting voltage and pulse length have been found to be critical factors for both activity retention and pattern definition. High voltages and pulse lengths results in stress effects along with the loss of activity, w…

Gray code for permutations with a fixed number of cycles

2007

AbstractWe give the first Gray code for the set of n-length permutations with a given number of cycles. In this code, each permutation is transformed into its successor by a product with a cycle of length three, which is optimal. If we represent each permutation by its transposition array then the obtained list still remains a Gray code and this allows us to construct a constant amortized time (CAT) algorithm for generating these codes. Also, Gray code and generating algorithm for n-length permutations with fixed number of left-to-right minima are discussed.

Obstructing propagation of interfering modes improves detection of guided waves in coated bone models

2014

Interference due to wave propagation in soft tissue that covers the bone is a major challenge to in vivo assessment of the fundamental flexural guided wave (FFGW) in bone. To improve signal-to-interference ratio (SIR) we propose to obstruct the propagation of interfering modes by locally deforming the coating by external mechanical compression. This approach was modeled by 2D finite-element transient domain (FEMTD) simulations in a fluid-coated (7 mm) solid plate (3 mm). The fluid layer mimics the soft tissue that covers the bone. A single emitter or a 6-element phased array excited ultrasound pulses at 50 kHz on the surface of the coating, and a receiver array was placed on the surface, 20…

A novel hardware accelerator for the HEVC intra prediction

2015

International audience; A novel hardware accelerator for the High Efficiency Video Coding (HEVC) intra prediction is presented in this paper in order to reduce the computation complexity within this standard and to accelerate the concerned calculations. We propose a new pipelined structure that we called Processing Element (PE) to execute all angular modes, and we repeat it in five paths that our architecture composed of. We present also another structure to carry out the Planar mode. This architecture supports all intra prediction modes for all prediction unit sizes. The synthesis results show that our design can run at 213 MHz for Xilinx Virtex 6 and is capable to process real time 120 10…
